What to Do When GST Return Data Doesn’t Match Your Sales Records

Reconcile the same tax period invoice by invoice, identify the type of mismatch, then choose a correction path based on the return period and filing status.

When GST return data differs from your sales records, first reconcile the same tax period invoice by invoice, then identify whether the issue is an outward-supply reporting error, a timing or classification difference, or a mismatch between reported liability and tax paid. The right correction depends on the period and filing status; do not change a return simply to make totals match.

Start with the same tax period and the source documents

Export the sales register, the filed GSTR-1 or IFF data, and the relevant GSTR-3B figures for one tax period. Keep copies of the filed returns and supporting invoices, credit notes and debit notes so you can trace any adjustment.

Compare records at invoice level before reviewing totals. Match the document number and date, recipient GSTIN where applicable, place of supply, taxable value, tax rate and tax amount. GSTR-1 includes outward-supply information such as invoice-level details for registered recipients, certain inter-state supplies to unregistered recipients, notes, exports, advances, amendments and summary categories. Make a difference list with the document reference, the treatment shown in your books and return, taxable value, and tax amount. Then compare the outward-supply liability reflected in GSTR-1 or IFF with the liability reported and paid through GSTR-3B. This invoice-first workflow is a practical way to investigate discrepancies; the portal describes return contents and correction facilities but does not prescribe this exact checklist.

Classify the mismatch before correcting anything

For each difference, establish what actually happened in the transaction and which return or period contains the error. Common diagnostic possibilities include:

  • Missing or duplicate document: An invoice may have been left out of one dataset or included twice.
  • Different reporting period: The invoice may appear in the books in one period and in the return data in another.
  • Recipient or supply classification: Check the GSTIN, place of supply and supply category against the underlying transaction.
  • Value or rate: Verify the taxable value, applicable rate and tax calculation against the invoice and its treatment.
  • Credit/debit note or amendment: Confirm that the adjustment is included in the comparison and that the document or earlier-period detail has been handled consistently.
  • Liability versus payment: A difference between GSTR-1/IFF liability and GSTR-3B liability paid is distinct from an invoice-level data error and may involve a separate portal process.

Do not make an adjustment just to force a match. Confirm the source document, correct period and tax treatment first; if the treatment is uncertain or the difference is material, have a GST practitioner or accountant review it.

Choose the correction route by period and filing status

Situation Potential route Key condition
Error in the current period’s GSTR-1 GSTR-1A Optional facility available after filing GSTR-1 or after its due date, whichever is later, and before filing GSTR-3B for that same period; available once per period.

Current-period error: check whether GSTR-1A is still open

The GST Portal describes GSTR-1A as an optional way to add or amend current-period GSTR-1 details. It can be used after GSTR-1 is filed or after its due date, whichever comes later, but only before GSTR-3B is filed for that same period. It is available once per period, and changes made through it auto-populate to GSTR-3B. A supplier’s GSTR-1A addition or amendment also feeds into the recipient’s GSTR-2B for the next tax period. Earlier-period error: verify the deadline for that period

Earlier-period errors are generally handled through amendment facilities in a subsequent return, where the applicable rules allow it. The GST Portal’s GSTR-1 FAQ states that an invoice error or omission relating to a previous financial year cannot be amended after 30 November of the following financial year. A CBIC sectoral FAQ page contains an older formulation tied to the September return after year-end or filing the annual return, whichever is earlier. Because these formulations differ and deadlines are consequential, verify the current statutory text, notifications and portal guidance for the relevant tax period before filing, or obtain professional advice. Respond separately if you receive a DRC-01B intimation

DRC-01B is not the correction window for current-period GSTR-1. GST Portal guidance says an intimation may be issued when liability reported in GSTR-1/IFF exceeds liability paid in GSTR-3B/3BQ beyond a configurable threshold. If the portal issues one, a Part B response is required; failure to respond can block filing subsequent GSTR-1/IFF. GST Portal: Return Compliance in Form DRC-01B

In Part B, provide the DRC-03 payment ARN, an explanation for the difference, or both, as applicable. If you explain the difference, the portal guide says a written explanation is required. Use tools to organize the reconciliation, not decide the tax treatment

The GST Portal supports preparing GSTR-1 through online entry, an offline utility, or third-party ASP applications through GSPs. These can help organize recurring return preparation, but they do not replace checking source documents and the applicable treatment.
