Reconcile GST returns by tax period and document: match outward-supply records in your books to GSTR-1, check that period’s outward liability in GSTR-3B against those records, and separately match purchases and input tax credit (ITC) across your purchase register, GSTR-2B and GSTR-3B. Use portal-generated summaries to locate differences, then trace each material mismatch to invoices, notes, amendments and ledger entries. A portal figure is a useful check—not a substitute for your source documents or review of ITC eligibility.
What each return contributes to reconciliation
- GSTR-1: Your statement of outward supplies. It covers specified registered supplies, certain inter-state supplies to unregistered persons, exports, notes, advances and adjustments, amendments, nil-rated, exempt and non-GST supplies, and HSN/SAC summaries. See the GST Portal GSTR-1 FAQ.
- GSTR-3B: The summary return in which you report liability, ITC and other relevant amounts. GSTN describes system-generated outward-liability figures as based on GSTR-1 and specified ITC and reverse-charge figures as drawing on GSTR-2B. Check the portal-generated summary for the particular period you are reconciling; the older GSTN auto-population advisory describes the workflow and table mappings.
- GSTR-2B: A statement of inward-supply information used as an input to specified GSTR-3B values. The GST Portal advises taxpayers to reconcile it with their own records and books, avoid duplicate ITC, reverse credit where required and pay reverse-charge tax. Its GSTR-2B FAQ also cautions that other legal provisions may affect whether credit is available.
These returns are related, but they are not interchangeable. A difference between their totals is a signal to investigate, not by itself proof of an error or a reason to change a filed return.

Prepare a period-matched set of records
First confirm the financial year and the monthly or quarterly tax period involved. Use the same period basis for your books, return downloads and supporting documents. GSTR-1 frequency depends on the taxpayer’s filing arrangement; for eligible QRMP taxpayers, its frequency is tied to GSTR-3B. Check the taxpayer’s actual profile and the portal’s current requirements rather than assuming a universal calendar. The GST Portal FAQ describes filing options.

Match outward supplies in your books to GSTR-1
Start with individual invoices and notes, then compare category totals. Organise outward records into the categories represented in GSTR-1: registered supplies; applicable supplies to unregistered persons; exports and SEZ supplies; credit and debit notes; advances and adjustments; amendments; nil-rated, exempt and non-GST supplies; and the HSN/SAC summary.

For each relevant document, check the GSTIN, document number and date, taxable value, tax rate and tax amount. Also check supply category and place of supply where relevant. A matching grand total can conceal offsetting errors—for example, a missing invoice and a duplicate—so document-level matching is more informative than totals alone.

Treat that as an import to verify, not proof that the return matches your books. Look for missing or duplicated records, amendments, and records classified differently from your source documents. Compare GSTR-1 outward liability with GSTR-3B
For the same period, compare the filed GSTR-1 and books with the system-generated GSTR-3B liability summary. GSTN’s auto-population advisory says outward liabilities in GSTR-3B Tables 3.1 and 3.2, except reverse-charge Table 3.1(d), are computed based on that period’s GSTR-1. Where available, inspect the system-generated PDF to see the table-wise computation; use the relevant period’s current portal summary alongside the advisory: GSTN auto-population advisory.
Do not assume that every GSTR-1 table maps one-to-one to a GSTR-3B row. The advisory describes mappings, but presentation and portal instructions can change. Compare the actual system-generated figures for the period and investigate differences in the underlying records rather than forcing unlike rows to match.

Use those warnings to identify an inconsistency within GSTR-1 as well as between returns: GSTR-1 creation manual.

Do not treat appearance in GSTR-2B as automatic proof that ITC is eligible in every case. Review the applicable requirements for the transaction, check for duplicate claims and account for reversals where required. Separately verify reverse-charge liability and tax payment; do not confuse it with ordinary inward-supply ITC.
Classify each mismatch before deciding what to do
Give each exception a specific cause and retain the document-level trail behind it. Common practical categories include:
- A document is missing from the books, return or statement, or appears more than once.
- The GSTIN, invoice number or date differs between records.
- The taxable value, tax rate or tax amount does not agree.
- A supply or place-of-supply category is inconsistent.
- A credit or debit note, amendment, advance or adjustment falls in a different period than expected.
- E-invoice data was imported but not checked against source records.
- An ITC record appears in a later statement period, is ineligible, has already been claimed, or requires reversal.
- Reverse-charge treatment or reporting does not agree with the underlying transaction.
These are practical labels for investigation, not a formal GSTN discrepancy taxonomy. Record the return period, document reference, amount, suspected cause, supporting evidence and resolution in your working papers. If a difference remains unexplained or depends on legal classification or ITC eligibility, check current official instructions or consult a qualified GST professional.

Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Repair Windows errors before they cause bigger problemsFix Now →Scan for outdated or missing drivers - takes under a minuteDriver Scan →Use GSTR-1A when an eligible same-period correction is needed
The GST Portal FAQ describes GSTR-1A as an optional facility to add or amend records after GSTR-1 is available and before filing GSTR-3B for the same period. It is available once for that period, and its changes auto-populate to that same-period GSTR-3B. The FAQ says the recipient’s ITC for supplier records declared or amended through GSTR-1A is reflected in the recipient’s next tax-period GSTR-2B. Check current portal availability and applicable law before using the facility; details are in the GST Portal GSTR-1 FAQ.
Keep a review trail that another person can follow
For each material difference, preserve the source document, ledger reference, relevant return or statement entry, and your explanation of the correction or treatment. If reconciliation is shared with a bookkeeper or reviewer, make exceptions inspectable: document-level matching, amendment and note handling, period alignment, GSTIN and place-of-supply checks, imported data visibility, exception reporting, audit trail and access to system-generated values are useful criteria when assessing a process or tool. They are practical review considerations, not an official GST Portal scoring standard.
