How to Reconcile GST Returns With Sales Records and Fix Mismatches

Compare sales records with GSTR-1 and GSTR-3B, reconcile purchases to GSTR-2B, isolate the field behind each mismatch and correct the right record without assuming a match proves ITC eligibility.

Reconcile one GSTIN and one tax period at a time. For sales, compare invoice-level entries in your sales register with GSTR-1, then check that the resulting taxable values and tax totals agree with GSTR-3B. For purchases and input tax credit (ITC), reconcile your purchase register with GSTR-2B separately. Identify the exact record and field that differs before correcting anything; a portal match is not, by itself, proof that ITC is legally claimable.

Separate sales reconciliation from purchase and ITC reconciliation

These are related checks, but they answer different questions. GSTR-1 reports outward supplies, while GSTR-3B is the summary return in which you report tax liability and, where applicable, ITC. GSTR-2B is the system-generated statement to reconcile against purchase records for inward supplies. The GST Portal advises taxpayers to reconcile GSTR-2B with their own records and books of accounts: GST Portal GSTR-2B FAQs.

  • Sales: Do the invoices, notes, amendments and other outward-supply records in your books agree with GSTR-1, and do the reported totals align with GSTR-3B?
  • Purchases and ITC: Do supplier-reported records in GSTR-2B correspond to your purchase register, and is any potential credit eligible after applying the relevant rules?

Do not use a GSTR-2B match to settle the eligibility question. The portal cautions that taxpayers must self-assess ITC, avoid claiming credit twice for a document, reverse credit where required and account for reverse-charge tax as applicable.

Prepare a period-by-period comparison

  1. Fix the scope. Choose one GSTIN and one tax period. Note whether you file monthly or quarterly and whether you are checking sales, purchases/ITC or both. Keep original documents distinct from amendments and credit or debit notes.
  2. Gather outward-supply records. Bring together the sales register, issued invoices, credit/debit notes, amendments, relevant export and advance details, e-invoice data where applicable, filed GSTR-1 and GSTR-3B summaries, and any portal validation summary.
  3. Gather inward-supply records. Export or download GSTR-2B and prepare the purchase register for the same comparison. Include the original and amended supplier records as distinct entries rather than overwriting the original.
  4. Normalize identifiers without changing source data. Compare GSTIN, document type, invoice or note number, document date, taxable value, total tax and tax by head (IGST, CGST, SGST and cess, where applicable). Note formatting differences, but retain the source values for both records.
  5. Match documents, then reconcile totals. Resolve invoice-level exceptions before relying on aggregate totals. For sales, compare relevant GSTR-1 details and summaries with the sales register, then compare return totals with GSTR-3B. Include HSN/SAC summaries and other relevant return details in the review.
  6. Log each exception. Record the document, period, field that differs, source records checked, likely cause, action taken, reviewer and resolution date. Keep the supporting invoice or note and filing reference with the reconciliation.

For purchase-register matching, GSTN’s Matching Offline Tool documentation describes categories including matched, probable match, unmatched, and records present in GSTR-2B but absent from the purchase register. These are matching outcomes, not legal determinations about a transaction or ITC.

Find the mismatch by its pattern

What you see What to inspect What to do next
An invoice is in the sales register but not in GSTR-1 Tax period, GSTIN, document type and number, omission, amendment or note Verify the source invoice and filed outward return. If the record is wrong or omitted, check whether an official correction route is available for that period.

Trace the cause before changing a return

For each exception, compare the underlying document with the entry in the books and the return. Check whether the right GSTIN and tax period were used, whether the document number or date was entered differently, and whether a note or amendment explains the variance. For inward supplies, check whether supplier filing and statement timing account for the difference; inspect IMS and the related GSTR-2B period when relevant.

For outward supplies, check whether e-invoice details populated the applicable GSTR-1 tables and whether the portal raised a validation warning. The portal’s GSTR-1 creation guidance describes warnings where Table 12 taxable values or tax amounts do not agree with totals in other return tables. Treat a warning as a signal to trace the source data and return summary, not as a substitute for checking the invoices.

Do not alter a book entry simply to make it match a return or portal statement. First establish which record is wrong, whether the transaction occurred, and what supporting document explains the correction.

Correct an outward-supply error using the route available for that period

The GST Portal’s GSTR-1 guide describes GSTR-1A as an optional facility to add or correct outward-supply details for the same period. According to that guide, it is available after GSTR-1 is filed or its due date has passed, whichever is later, and before GSTR-3B for that period is filed; it can be used once for that period, and changes auto-populate into the supplier’s GSTR-3B. Check the current portal instructions and rules for the specific period: GSTR-1A is not a universal fix for every historical error or a period whose GSTR-3B has already been filed.

The same portal guide states that monthly GSTR-1 is due on the 11th day of the succeeding month and quarterly GSTR-1 on the 13th day after the quarter, subject to government-notified extensions. It also states that additions or corrections to the previous financial year’s GSTR-1 are cut off on 30 November of the following financial year. These are guide statements, not a substitute for checking the applicable notification, filing frequency and statutory provisions for the period you are correcting.

Reconcile GSTR-2B without treating a match as ITC approval

Use the purchase register and GSTR-2B to find missing, duplicated or inconsistent supplier records. Then make the ITC decision independently under the rules that apply to the taxpayer and transaction. The portal says that its “ITC not available” classification does not exhaust every possible case of legal ineligibility, so a system label or successful match should not replace the taxpayer’s own assessment.

When an invoice correction or amendment affects an inward record, review IMS and the relevant GSTR-2B periods. The portal’s IMS advisory explains that supplier filing and the timing of original and amended records can affect the recipient’s statement and available actions. Use that guidance to determine the proper sequence rather than assuming the record will appear in the period you expect.

Choose a matching method that fits the work

  • Portal-only review: Useful for checking return details and summaries directly, especially when the exception list is small.
  • Downloaded or offline matching: Useful when you need to compare a purchase register with GSTR-2B at document level. Use the official GSTN matching utility’s documented categories to sort exceptions, not to decide ITC eligibility.
  • Invoice-level checks: Best for identifying the record and field causing a difference, including amendments and tax-head allocation.
  • Aggregate checks: Useful as a final control to catch total-level differences, but they may conceal offsetting document errors.

The GST Portal’s GSTR-1 guide also describes online preparation, an offline return utility and third-party ASP/GSP preparation routes. Whichever route you use, preserve a trace from the underlying document to the reported return figure.

Keep a defensible correction trail

Retain the source extracts used for the comparison, the exception list, supporting invoice or note, the correction made, reviewer, filing reference and resolution date. This makes it possible to explain why a record changed and how the final return figures were reconciled.
