For most U.S. online stores in 2026, the best setup is not one payment button. Use your platform’s native card processor, add Apple Pay and Google Pay (plus Shop Pay on Shopify), offer PayPal when customers value its wallet or Venmo, and add local bank methods or buy-now-pay-later (BNPL) only when sales data supports the cost and operational work.
The right choice depends on your platform, customers’ countries, average order value, subscription needs, in-person sales, product risk and cash-flow tolerance. The guide below separates payment methods from payment providers so you can build a practical stack instead of choosing a misleading “overall winner.”

Payment method versus payment provider
A payment method is how a shopper pays: a Visa card, Apple Pay, PayPal, ACH, iDEAL | Wero or Klarna. A payment provider supplies the technology and acquiring relationship that authorizes the transaction, handles tokens and webhooks, sends payouts and manages disputes. Shopify Payments, Stripe, PayPal, Square, WooPayments and Adyen are providers; Apple Pay, cards and BNPL are methods.

Quick recommendations by store type
| Store | Best starting point | Add when justified |
|---|---|---|
| New Shopify store | Shopify Payments | Shop Pay, Apple Pay, Google Pay and PayPal |
| Established Shopify, international customers | Shopify Payments | Country-specific methods and selected BNPL |
| WooCommerce | WooPayments or Stripe | PayPal, wallets and local methods |
| Online plus physical retail | Square or a native processor with POS integration | Wallets, gift cards and buy-online/pick-up-in-store |
| Subscriptions or usage billing | Stripe | PayPal, wallets and ACH or bank debit |
| Highly customized checkout | Stripe | PayPal, wallets, local methods and specialist fraud tools |
| Large international enterprise | Adyen or a multi-provider architecture | Local acquiring, methods and advanced risk tooling |
| High-ticket goods | Cards plus PayPal | Carefully modeled BNPL and manual fraud review |
Eligibility, settlement, currencies, disputes and pricing vary by merchant country, customer country, product and risk profile. Treat these as starting points, not universal rankings.
Best payment providers
Shopify Payments: best for Shopify stores
Shopify Payments is built into Shopify, keeps payment and order administration together and supports cards, accelerated checkout and selected local methods. Shopify says eligible merchants do not need a separate third-party provider or merchant account, and orders processed through Shopify Payments, Shop Pay, Shop Pay Installments and PayPal Express avoid Shopify third-party transaction fees. See Shopify’s documentation.
It is available only in supported regions and requires identity and business verification. Shopify subscription charges still apply. A third-party gateway can add Shopify transaction fees even when Shopify Payments remains active; exclusions and Shopify Plus treatment vary by location and configuration (Shopify fee rules). It is a poor fit when Shopify Payments is unavailable or you need a deeply customized checkout.

Stripe provides APIs, hosted checkout components, tokenization, subscriptions, usage-based billing and a broad method ecosystem. It suits developer-led stores, SaaS-like commerce, marketplaces and complex integrations. The trade-off is more implementation, testing and maintenance than a platform-native solution. Pricing changes by method, region, currency and optional product; flexibility—not an assumed lower rate—is its principal advantage. Review Stripe Payments for current terms.
PayPal: best for trust, wallet balances and Venmo
PayPal can provide PayPal wallet checkout, cards, Venmo, Pay Later, Apple Pay and Google Pay, depending on integration and market (PayPal Checkout). Recognition and stored credentials can help shoppers who do not want to type card details. Seller protection is conditional, not universal chargeback insurance.
PayPal lists different U.S. prices by method; its page shows, for example, separate rates for PayPal/Venmo, Pay Later, cards and alternative methods. Do not collapse these into one PayPal rate. Review hold, limitation and protection policies before relying on PayPal for cash flow.

- Run your business all in one place with the free Square Point of Sale app. Track your sales, manage inventory, accept tips, send receipts digitally, and more.
- Works with Apple devices with a Lightning connector.
Square: best for omnichannel retail
Square connects online and in-person payments, inventory and customer records. Square Online supports cards, Apple Pay, Google Pay and Afterpay. To enable wallets in the U.S., use Square Dashboard → Online (or Online store) → Website settings → Checkout, then enable Apple Pay or Google Pay (Square’s instructions).

WooPayments: best for WooCommerce
WooPayments places card, express-wallet, local-method and BNPL controls inside WordPress and supports payments in more than 135 currencies according to its product page (WooPayments). It is convenient for WooCommerce merchants, but you still manage hosting, plugins, themes, backups and security. WooPayments’ service-level PCI compliance does not make the entire website PCI compliant (PCI guidance).
Country and method matter. The U.S. fee table lists cards at 2.90% + $0.30, a 1.50% international surcharge, 1.00% currency conversion and $15 disputes; verify the live table before pricing decisions (fees). Its U.S. snapshot lists Affirm and Afterpay at 6.00% + $0.30 and Klarna at 5.99% + $0.30 plus a $15 dispute fee—figures that cannot be generalized internationally.
Adyen: best for enterprise and global expansion
Adyen supports many local methods and complex international payment operations. It is appropriate when you need scale, multiple markets or sophisticated risk architecture, but onboarding and implementation are more involved than self-service tools. Public comparisons describe a processing fee plus a payment-method fee, with commercial terms dependent on the business (Adyen pricing).
Other alternatives
- Authorize.net: established gateway, often paired with a compatible merchant account.
- Braintree: PayPal-owned, developer-oriented processing and wallet support.
- Amazon Pay: useful where Amazon credentials are common.
- Payoneer: more relevant to cross-border payouts and marketplaces than ordinary checkout.
- Regional processors: often strongest where shoppers prefer a specific local wallet or bank method.
Payment methods worth offering
Cards
Visa, Mastercard, American Express, Discover and regional networks remain the baseline. Use a processor rather than integrating each network separately. Plan for card-not-present fraud, soft declines, 3-D Secure step-up authentication, refunds, chargebacks, network tokenization and recurring-card rules.

The effective cost includes percentage and fixed fees, international-card and currency-conversion charges, disputes, refunds, platform transaction fees, subscription or invoicing add-ons, fraud tools and payout fees. A headline percentage is never the whole cost.
Apple Pay, Google Pay and other wallets
Wallets reduce typing and can speed mobile checkout, but buttons appear only when device, browser, wallet account, country, currency, domain verification and product eligibility align. Shopify supports Shop Pay, PayPal, Amazon Pay, Apple Pay and Google Pay for eligible merchants (Shopify payment methods). WooPayments offers Apple Pay, Google Pay, Amazon Pay, Link by Stripe and WooPay, subject to availability (WooPayments methods).
Shop Pay is especially relevant to Shopify. Venmo is available through supported PayPal integrations and markets. Amazon Pay is a selective trust option, not a requirement. Wallets complement card processing; they do not replace it.
Buy now, pay later
Klarna, Affirm, Afterpay/Clearpay, PayPal Pay Later and Shop Pay Installments can help with higher-ticket discretionary purchases. They also bring higher merchant fees, eligibility and prohibited-product rules, more complicated partial refunds and returns, and consumer-credit disclosures. A 2026 Global eCommerce Payments and Fraud Report found about 19% of merchants had adopted BNPL in the prior year; that indicates adoption, not universal suitability (report).
ACH, direct debit and bank transfer
ACH credit or a bank transfer is initiated by the customer; ACH debit or direct debit pulls funds under a mandate; a wire is usually a manual B2B process. These methods can cost less than cards for large orders, invoices and subscriptions, but confirmation may be slower, returns can occur and immediate digital fulfillment may be inappropriate.
Local payment methods
For country-specific demand, consider iDEAL | Wero, Bancontact, EPS, Przelewy24, Multibanco, SEPA Direct Debit, Alipay and WeChat Pay. Shopify can show eligible methods based on customer location, including a method activated by a U.S. store that appears to a Netherlands customer (Shopify U.S. methods). WooPayments lists many of the same methods, with merchant and customer geography controlling availability.

Add methods for countries that generate meaningful traffic and sales; every extra option adds reconciliation, support and refund work.
Cryptocurrency
Crypto is a niche choice. Before enabling it, decide whether the processor converts to fiat, who bears volatility, how refunds work, and whether tax, accounting and compliance systems are ready. Shopify identifies crypto as available for some U.S. configurations, but supported assets and eligibility can change (Shopify eligibility).
Compare total cost, not a headline rate
Run the same scenarios through each provider: a $20 order, $50 or $100 typical order, $500 or $1,000 high-value order, a non-USD international order, a refund and a dispute. Fixed fees weigh more heavily on low-value orders; percentage fees dominate as order value rises. Include platform fees, international and conversion charges, BNPL pricing, payout fees and nonrefunded processing fees.
| Provider or method | Best for | Main drawback | Pricing treatment |
|---|---|---|---|
| Shopify Payments | Shopify-native checkout | Shopify-only eligibility and possible third-party surcharges | Plan-, region- and transaction-dependent |
| Stripe | Custom and subscription commerce | Technical implementation | Method-, region- and product-dependent |
| PayPal | Trust and wallet payments | Method-specific fees and account-policy risk | Separate rates by checkout method |
| Square | Online plus in-person retail | Less suited to complex billing | Online and in-person rates differ |
| WooPayments | WooCommerce | Merchant retains WordPress security duties | Country- and method-dependent |
| Adyen | Enterprise/global | Complex onboarding | Processing fee plus method fee |
| Wallets | Express mobile checkout | Device and eligibility limits | Usually underlying processor rate |
| BNPL | Higher-ticket purchases | Higher cost and refund complexity | Often materially above card pricing |
| ACH/bank methods | B2B, invoices and subscriptions | Slower confirmation or returns | Method- and region-dependent |
Prices change. For a U.S. reference, PayPal’s live method-specific pricing is at PayPal’s checkout page; WooPayments publishes country tables at its fee documentation.
How to choose
- Start with platform fit. On Shopify, evaluate Shopify Payments first; on WooCommerce, compare WooPayments and Stripe; for custom subscriptions, start with Stripe; for omnichannel retail, evaluate Square or your platform’s POS; for enterprise international operations, assess Adyen or a multi-provider design.
- Map customers and currencies. Verify merchant eligibility, settlement countries, target-customer methods, supported currencies, sanctions limits and conversion fees.
- Model economics. Test low, typical and high order values plus refunds, disputes, international orders and BNPL usage.
- Assess risk and cash flow. Compare 3-D Secure, fraud rules, chargeback evidence, reserves, payout schedules and instant-payout fees.
- Check integration depth. Confirm refunds, partial refunds, webhooks, idempotency, subscription retries, tax, invoices, fulfillment and accounting synchronization.
- Roll out in stages. Launch cards, relevant wallets and PayPal; add local methods for proven markets; add BNPL only after margin and return analysis; remove methods that do not produce profitable sales.
Setup and testing checklist
- Confirm country, product and platform eligibility; complete identity and beneficial-owner verification.
- Connect and verify the payout bank account.
- Enable cards, then eligible Apple Pay, Google Pay and Shop Pay wallets.
- Add PayPal, local methods or BNPL according to customer demand.
- Configure address verification, CVV, 3-D Secure, fraud rules, alerts and manual review.
- Test successful, declined, 3-D Secure, wallet, refund, partial-refund, dispute and mobile transactions.
- Verify order status, inventory, fulfillment, webhook retries and duplicate-payment prevention.
- Publish payment, refund, shipping, cancellation and privacy policies.
- Monitor authorization, checkout conversion, method mix, refunds, disputes, payout timing and support contacts.
Platform-specific paths
Shopify: Admin → Settings → Payments; activate Shopify Payments or choose a third-party provider, then enable eligible wallets and local methods. Confirm current labels in your admin because interfaces change.

WooPayments: WordPress dashboard → Payments → Settings → Express Checkouts; check Apple Pay / Google Pay and select Save Changes. Apple Pay requires domain verification; Apple and Google buttons still depend on shopper eligibility (Apple Pay setup, Google Pay eligibility).
Operational risks and fixes
Payout holds or account restrictions
Sudden volume spikes, missing verification, unusual cross-border patterns, high refunds, restricted products or chargebacks can trigger reviews. Complete verification before launch, retain invoices and fulfillment evidence, keep reserves and maintain a support-escalation process. A second processor may not be available instantly after a freeze.
A valid card is declined
Insufficient funds, bank fraud rules, billing-address mismatch, failed 3-D Secure, expiration, merchant or country restrictions, timeouts, duplicate protection and processor risk scoring can all cause failure. Show a useful but nonrevealing error, preserve the cart, offer another method, retry suitable soft declines and avoid repeated hard-decline attempts. For subscriptions, notify customers before access stops.

Check device and browser support, wallet login and stored card, domain verification, product eligibility, integration settings, country and currency. WooCommerce notes that Apple Pay requires an eligible Apple device and active Wallet, while Google Pay requires a signed-in Google account with a payment method.
Duplicate charges and refund problems
Double-clicks, refreshes, network timeouts and webhook retries require idempotency keys and reconciliation between payment, order, refund and fulfillment states. Plan for wallet-token refunds, BNPL partial refunds, insufficient merchant balance, currency changes and fees that are not returned. WooPayments states that transaction fees are not refunded to merchants when customers are refunded.
Subscriptions
Use account-updater support, sensible retry and dunning schedules, customer notices, grace periods, failed-payment webhooks, proration rules and clear pause-versus-cancel behavior. Stripe is often the strongest fit for these workflows, but verify current capabilities and pricing.
Restricted products and compliance
Alcohol, cannabis, weapons, gambling, adult goods, financial products, medical products, supplements, counterfeit goods and some digital services may be restricted. Read acceptable-use rules before selecting a provider. Hosted fields reduce exposure but do not outsource all security duties: maintain HTTPS, access controls, two-factor authentication, patching, script controls, privacy disclosures and PCI responsibilities. PCI Security Standards Council guidance discusses controls for scripts running in a customer’s browser (PCI eCommerce threat guidance).
Common selection mistakes
- Comparing providers and methods as interchangeable products.
- Choosing on one advertised percentage without modeling fixed fees, refunds, disputes and platform charges.
- Adding every wallet or local method without demand data.
- Ignoring payout reserves and settlement timing.
- Enabling BNPL without testing margin, returns and dispute exposure.
- Assuming a PCI-compliant provider makes the whole WordPress or custom site compliant.
- Failing to test wallet eligibility, webhooks, duplicate payments and subscription retries.
- Relying on one processor without documented contingency procedures.
Recommended default stack
Start with native card processing, Apple Pay and Google Pay, and add Shop Pay on Shopify. Add PayPal when trust, Venmo, PayPal balances or Pay Later matter. Add local bank methods for specific international markets and BNPL only when its incremental profit exceeds its fees, refund work and risk. Choose Stripe for custom or subscription-heavy builds, Square for integrated physical retail, WooPayments or Stripe for WooCommerce, and Adyen when enterprise international complexity justifies it.
