In the India edition of Zoho Books, record GST on the transaction: apply tax to a sales invoice, bill, or expense. Recording a payment made to the government is a separate step under GST Filing → GST Payments. Saving a transaction does not, by itself, file a return, send data to GSTN, create an e-invoice, or prove that input tax credit (ITC) is claimable.
Choose the GST task you need
- Charge GST on a sale: create a sales invoice and verify the customer, place of supply, item classification, and tax.
- Enter GST on a purchase: create a bill or expense and record the vendor’s tax; assess ITC eligibility separately.
- Record tax paid to the government: use GST Payments after paying through the GST portal.
- File or transmit returns: configure online filing and review the return workflow. This is separate from entering transactions.
- Handle e-invoicing, e-way bills, reverse charge, or GST TDS: use the relevant compliance workflow; these are not ordinary tax selections.
The steps below apply to the India edition. Zoho’s menu labels may vary slightly by organization configuration or interface version. Its India-specific GST setup is documented at Zoho Books: Taxes.

Check the details that determine the tax
Before entering a transaction, confirm the information that drives its treatment. A correct percentage alone does not guarantee a correct GST entry: the wrong GSTIN, address, place of supply, or customer classification can lead to the wrong tax component or return classification.
- Your organization uses the India edition and has its GST details ready, if registered.
- The customer or vendor record has the correct GST treatment, GSTIN where applicable, and place of supply. Zoho associates these details with contact addresses; select the intended address in the transaction. See Zoho Books: Customers & Vendors.
- Items have the appropriate HSN code for goods or SAC code for services, and their tax settings are reviewed.
- You know whether the transaction is intra-state or inter-state, and whether the price entered includes GST or has GST added on top.
- You have determined whether the supply is taxable, exempt, non-taxable, under reverse charge, or subject to a bill-of-supply workflow.
Do not rely on an old rate chart or a business’s usual rate. The applicable rate depends on the supply’s classification, transaction date, and current rules. Zoho’s tax documentation notes a GST-structure revision effective September 22, 2025; confirm the rate and classification that apply to the actual transaction rather than treating any software default as legal advice. Digit requirements can depend on turnover and transaction type, so verify the current requirement with official guidance or a tax professional.

Enable GST and set up the organization
- Sign in to Zoho Books and open Settings.
- Under Taxes & Compliance, select Taxes, then open GST Settings.
- For Is your business registered for GST?, select Yes if applicable. Enter the 15-digit GSTIN and registration date. Use Get GSTIN Details if it is available.
- If the business is registered under the Composition Scheme, select that option.
- Save the settings. For organizations with locations, associate GSTINs with the relevant active locations as required before enabling GST there.
Zoho also lets you associate additional GSTINs with customer or vendor addresses; the GSTIN linked to the selected address is used for the transaction. For default intra-state and inter-state tax preferences, go to Settings → Taxes, select the GSTIN, then open Default Tax Preference. Treat defaults as a starting point and verify each transaction.
Add HSN or SAC codes to items
- Go to Settings.
- Under Module Settings, select Items under General.
- Enable the HSN Code or SAC field.
- Add the appropriate classification to each item and use Zoho’s bulk validation tool to find missing or invalid codes.
Correct the item record rather than repeatedly overriding a bad code on individual transactions.
Record GST on a sales invoice
- Go to Sales → Invoices and click + New.
- Select the customer. Check the GST treatment, GSTIN, and place of supply; select the correct customer address.
- Add the goods or services. Verify each item’s HSN or SAC and tax settings.
- Check the Tax column. Zoho may fill item tax based on the item or customer’s tax status, but verify the selection before saving.
- Confirm the supply is intra-state or inter-state and check the tax components. A qualifying intra-state supply generally uses CGST and SGST; a qualifying inter-state supply generally uses IGST.
- Review the taxable value, discount, tax amount, total, and any reverse-charge indication or other required invoice information. Save, send, or retain the invoice as appropriate.
For example, if a sale has a taxable value of ₹10,000, use the legally applicable rate for that item and transaction date. Zoho should show the appropriate tax components based on the supply’s treatment and place of supply; the value ₹10,000 does not determine the rate.

Tax-inclusive or tax-exclusive price
Decide whether the price you enter excludes GST, so tax is added on top, or already includes GST, so the taxable value is derived from the total. Verify the current invoice control and resulting calculation in your Zoho Books interface before issuing the invoice; the exact control can vary.
Record GST on a purchase bill or expense
Use a bill for a purchase that remains payable. Use an expense when you record a purchase paid immediately or a routine operating cost. A bill generally provides clearer payable tracking for an unpaid purchase.

- Open Purchases → Bills for an unpaid purchase, or the relevant expense module for a paid expense.
- Select the vendor and verify its GST treatment, GSTIN, and the address or place-of-supply details relevant to the transaction.
- Add the goods or services and check their HSN/SAC information.
- Apply or verify the purchase tax. For an expense, select the appropriate expense account.
- Decide whether the tax is recoverable as ITC or should be included in the purchase or expense cost, based on the applicable rules.
- Save the bill or expense, then reconcile supplier-reported transactions and GST data before finalizing any ITC claim.
Entering a vendor’s GST in Zoho Books records the accounting information; it does not establish that the credit is legally eligible or that it has been claimed. Reconcile the relevant GST data, including GSTR-2B where applicable. Zoho documents reconciliation workflows, including its Invoice Management System.
Record GST paid to the government
First pay the liability through the GST portal or the applicable integrated payment workflow. Then record that payment in Zoho Books; this is separate from applying GST to invoices or bills.
- Go to GST Filing → GST Payments and click Record Payment. Alternatively, open GST Filing → GSTR-3B, then the GST Payment tab and select Record Payment.
- Enter the payment date and select the bank account under Paid Through.
- Enter the GST payment reference number, challan date, and CPIN from the GST challan.
- Enter the relevant CGST, SGST, IGST, and cess amounts in their respective fields.
- Click Record Payment and reconcile the entry with the bank account.
Zoho states that a payment made through an integrated bank workflow may be recorded automatically. Check the record rather than entering it a second time. See Zoho Books: Filing GSTR-3B.
Configure and review GST return filing
To connect Zoho Books to GSTN, open Settings → Taxes under Taxes & Compliance, select Online Filing Settings, enter the GSTN username, choose the reporting period and the month from which returns should be generated, then save. Zoho’s return workflows require API access to be enabled in the GST portal before applicable data can be pushed or retrieved. See Zoho Books: GST Filing.
Review source transactions and return summaries before transmitting or filing. Incorrect master data can flow into a return, and a saved invoice does not mean it has been pushed to GSTN or filed. If you file GSTR-1 on the GST portal instead, Zoho’s instructions say to return to Zoho Books and use Mark as Filed, enter the filing date, and confirm that the transaction amount agrees with GSTN. Special GST transactions and compliance workflows
Composition scheme and bills of supply
A composition-scheme business or a supplier making an exempt supply may need to issue a bill of supply instead of a tax invoice. In Zoho, go to Sales → Invoices, open the dropdown beside + New, and select New Bill of Supply. A bill of supply does not charge GST like a tax invoice and is reported differently in relevant GST summaries. See Zoho Books: Bill of Supply.

Reverse charge
Do not treat a reverse-charge transaction as an ordinary sale-tax selection. Confirm whether reverse charge applies, use the appropriate workflow, and check the timing of tax payment and ITC recognition against the invoice and return. Zoho’s GSTR-3B documentation describes a manual journal for converting a previous month’s reverse-charge amount into current-month input tax using the relevant reverse-charge and input-tax accounts. Because this adjustment affects return treatment, have a GST practitioner review it if you are unsure.
GST TDS
GST TDS is distinct from ordinary GST charged on a sale. Zoho documents a threshold of more than ₹2.5 lakh for the total value of a supply under an individual contract and a 2% rate, subject to applicable legal conditions. Verify the current law and your transaction’s eligibility before relying on those figures.
- Go to Settings → Taxes → GST TDS Settings.
- Enable GST TDS for customers, vendors, or both, as relevant.
- Mark the applicable customer or vendor as subject to GST TDS.
- In the invoice or bill, select the GST TDS tax above the item table.

Multiple GSTINs
For organizations using locations or more than one GSTIN, associate each GSTIN with the appropriate active location and address. At transaction time, verify that the selected location and customer or vendor address correspond to the registration used for that supply.
E-invoicing
E-invoicing is not the same as recording GST on an invoice. Zoho’s documented setup is to configure GST, open Settings → e-Invoicing under Taxes & Compliance, enable e-Invoicing, connect to the Invoice Registration Portal (IRP), and push eligible invoices to the IRP to retrieve applicable registration information. Availability depends on the Zoho Books plan. Zoho’s documentation describes a mandate for businesses with annual aggregate turnover of ₹5 crore or more from August 1, 2023; check the latest government notification for current coverage and exceptions before deciding whether it applies to you. E-way bills
An e-way bill is a separate movement-of-goods compliance step, not a GST entry on an invoice. Before dispatch, confirm whether the movement requires one, the applicable consignment-value and movement rules, whether Zoho is connected to the e-way bill portal, and whether the bill has been generated. Do not rely on one threshold or interstate rule as universal without checking current requirements.

Zoho shows CGST/SGST instead of IGST, or the reverse
Check the customer’s place of supply and GSTIN, selected address, organization location and GSTIN, and the default tax preference. Correct a draft before issuing it. If the invoice has already been issued, use the appropriate credit note, amendment, or return-correction process rather than silently changing a historical record.

No tax appears on the invoice
Check whether GST is enabled, whether the item has a tax rate, whether the customer is marked exempt or non-taxable, whether item information is complete, and whether you are creating a bill of supply rather than a tax invoice. Reopen the transaction and inspect its tax column after correcting the source settings.
HSN or SAC validation fails
A missing or invalid code, incorrect goods/service classification, or insufficient number of digits for the applicable requirement can cause validation errors. Check the classification against current guidance and use Zoho’s bulk validation tool to correct the item master.

The invoice total looks right, but return data does not
Review the GST treatment, place of supply, B2B/B2C classification, GSTIN, credit-note or advance links, and return-period settings. Compare Zoho’s GST summary with GSTN and reconcile before pushing or filing. Correct source transactions and regenerate the return where supported.
A GST payment is missing in Zoho Books
Confirm payment on the GST portal, then locate the CPIN and challan details. Use GST Filing → GST Payments → Record Payment, choose the bank account actually used, enter CGST, SGST, IGST, and cess separately, and reconcile the bank account.
When to get GST advice
Ask a CA or GST practitioner to review the treatment when a transaction involves reverse charge, exports or SEZ supplies, mixed or exempt supplies, multiple registrations, ITC reversals, GST notices, historical corrections, or complex e-commerce and marketplace arrangements. Zoho Books can organize, calculate, reconcile, and transmit accounting data; it does not guarantee that classifications, claims, returns, or payments meet legal requirements.
