For an Indian GST-registered business, reconcile the books to the return trail period by period: compare outward supplies in GSTR-1 with the sales records and liability reported in GSTR-3B, verify input tax credit (ITC) against purchase records and supporting evidence, then tie annual figures back to the period returns and financial statements. Log and explain each material difference before an assessment or audit; a mismatch is a signal to investigate, not proof by itself that tax is due or that the difference is harmless.
What the reconciliation should establish
GSTR-1 reports outward-supply details; GSTR-3B reports a summary of transactions and tax payments. Your books are the accounting records that should support both. The Press Information Bureau’s 2019 clarification says the information in these returns and the books should ideally be synchronous and values should match (PIB clarification).

The purpose of a reconciliation is to make each material variance traceable: identify the period and amount, explain its cause, determine its tax or ITC effect, and record any correction or payment action and supporting evidence. This matters because an audit can test not only return totals but also the records underlying turnover, exemptions, deductions, tax rates, ITC, refunds, and other relevant matters (CBIC assessment and audit rules).

Reconcile outward supplies and reported liability
Compare the sales records with GSTR-1
Start with the sales and other outward-supply records, then map transactions to the applicable GSTR-1 categories. Depending on the business and period, checks may include registered-customer invoices, specified interstate unregistered supplies, credit and debit notes, exports, advances and adjustments, amendments, exempt, nil-rated or non-GST supplies, HSN/SAC summaries, and specified e-commerce supplies. Not every category applies to every taxpayer.
Check for omitted or duplicated invoices, timing differences, credit-note timing, classification or rate differences, amendments, and transactions recorded in the books but not included in the return. Trace each difference to the invoice or other source document and the relevant ledger entry.

Bridge GSTR-1 to GSTR-3B and tax paid
For each tax period, compare taxable value and tax in GSTR-1 with the outward-supply and liability summaries in GSTR-3B. Then reconcile the liability declared in GSTR-3B to the amount actually discharged, following the return figures to the tax ledgers and payment records.
Keep current-period activity separate from prior-period corrections, advances, credit and debit note adjustments, reverse-charge matters where applicable, and payment timing. The CAG describes GSTR-3B as a self-assessment of tax liability and reports discrepancies in declared tax, illustrating why the bridge should be explicit (CAG Audit Report No. 25 of 2025).
Reconcile input tax credit
Build an invoice- or supplier-level bridge from purchase and expense records to the ITC claimed in returns. For each item, document the basis for eligibility under the law applicable to that transaction and period, its timing, any reversal or reclaim, and how the credit was utilised. Tie the claimed amount to the relevant period statements and source documents available for that period.

A bookkeeping balance alone does not establish that ITC is eligible or adequately supported. The audit rules expressly include ITC availed and utilised among the matters that may be checked (CBIC assessment and audit rules).
Reconcile annual figures separately
Tie annual-return figures back to the monthly or quarterly return trail and the books. Where an annual reconciliation statement is required for the year in question, bridge return-declared supplies to the annual financial statements and explain the reconciling items. Reuse the period schedule’s transaction references and explanations so each annual figure can be traced to source records.
Section 44 provides for an annual return and a self-certified reconciliation statement framework, but the applicable requirements depend on the law and rules in force for the period. The section has been amended over time, so check the relevant statutory text and notifications rather than assuming older audit-linked filing language still applies (CBIC CGST Act, Section 44 and amendment notes).

Classify each variance before deciding what to do
Do not net unrelated periods or categories, or assume every mismatch has the same treatment. First establish whether the issue is a return-to-return difference, a return-to-books difference, a timing issue, a substantive error, an ITC eligibility issue, or a payment difference. Then determine whether it indicates tax unpaid or short-paid, excess payment, or a reporting difference with no identified tax effect.
Maintain a variance register with at least these fields:
Free tools Windows power users keep installed
One-click scans. No signup required.
- Tax period, return form and table, and ledger or document reference.
- Taxable value and tax or ITC amount.
- Root cause and whether the amount represents unpaid or short-paid tax, excess payment, or an ITC issue.
- Proposed treatment, including any interest, refund, reversal, or reclaim implications to assess.
- Correction or payment route, evidence of filing or payment, reviewer, and closure date.
Rank items by potential exposure and relevant deadline. A 2019 government clarification discusses self-correction of certain unpaid tax before notice with interest and a refund route for excess payment where eligible; those routes are subject to the law and procedure applicable to the case. Verify current requirements before acting (PIB clarification).

Build an evidence file for an audit or assessment
Arrange the file by issue and tax period, with an index that connects each question to a reconciliation line and then to its source documents. Include filed return data and acknowledgements, reconciliation schedules, the trial balance and relevant ledgers, invoice and credit/debit-note support, classification or tax-rate rationale, ITC eligibility records, payment and refund evidence, and relevant prior submissions.
For every material difference, include a concise explanation and enough evidence to let a reviewer follow the figures back to their source. The audit rules provide for observations and an opportunity to reply to identified discrepancies before audit findings are finalised; that process is distinct from the requirements and deadline in any particular assessment notice (CBIC assessment and audit rules).
Keep records for the applicable retention period
Section 36 of the CGST Act states a 72-month baseline tied to the due date for furnishing the annual return for the relevant year. If an appeal, revision, proceeding, or investigation is ongoing and the statutory conditions apply, records may need to be kept longer, including where that later period ends after the baseline. Check the statutory version applicable to the period before disposing of records (CBIC CGST Act, Section 36).
Prioritise the notice if a proceeding is already active
For an active assessment, audit, or other proceeding, start with the notice’s exact scope and response deadline. Match each question to the relevant tax period, return, reconciliation entry, and evidence. The appropriate form, correction route, and filing deadline depend on the proceeding and applicable law; do not rely on a general checklist as a substitute for the notice or case-specific advice.
