When GST returns and books of accounts do not match, first locate and classify the difference—do not immediately edit a return, claim input tax credit (ITC), or pay an amount. A mismatch is a signal to investigate, not proof that either record is right. Reconcile the underlying documents with the relevant GST returns and statements, then choose a correction route based on the transaction, filing status, tax period and applicable deadline.
Which records should you compare?
Use separate comparisons for sales and purchases. GSTR-1 reports outward supplies; GSTR-3B is where you report summary liability and ITC. GSTR-2B is a system-generated statement of supplier-reported inward documents and related ITC classifications. It helps with reconciliation, but does not by itself decide whether a credit is legally eligible.

| Reconciliation area | Compare | Purpose |
|---|---|---|
| Outward supplies | Sales register, invoices and credit/debit notes against filed GSTR-1 | Find missing, duplicated, amended or misreported outward documents and values. |
| Output tax | Taxable value and tax totals in the books and GSTR-1 against the corresponding liability reported in GSTR-3B | Explain differences between document-level reporting and the summary return. |
| Purchase-side ITC | Purchase register and notes against GSTR-2B, then eligible, ineligible, reversed and reverse-charge amounts against GSTR-3B | Identify absent supplier documents, classification differences and amounts claimed or reversed. |
Keep imports and Input Service Distributor (ISD) credits identifiable in the purchase-side reconciliation: GSTR-2B presents them in distinct sections. Do not net unrelated variances together; a sales-period error and a purchase eligibility issue need different explanations and may have different consequences.
How to reconcile a mismatch, line by line
- Fix the scope. Record the GSTIN, financial year, return period, monthly or quarterly filing status, and whether each relevant return is draft or filed. Note whether an annual return has already been furnished. Save copies of the filed returns and portal statements being compared.
- Build a document-level bridge. Match sales invoices and credit/debit notes in the books to GSTR-1, then bridge taxable value and output tax to GSTR-3B. For purchases, match the register to GSTR-2B and map each item to its treatment in GSTR-3B: eligible ITC, ineligible ITC, reversal, or reverse charge.
- Compare the identifying details and amounts. Check invoice or note number and date, supplier and recipient GSTIN, taxable amount, rate, tax amounts by tax head, place of supply and return period. Add a variance column and a cause/status column so each difference has a traceable explanation.
- Classify each variance before acting. Mark whether the item is missing from the books, missing from portal data, duplicated, reported in a different period, amended, classified differently, or subject to an ITC eligibility question. These are checks to investigate, not assumptions about what caused a particular mismatch.
- Quantify the possible consequence. Work out whether the difference changes tax payable, ITC claimed or reversed, or both. Consider whether interest or another consequence may apply; the calculation depends on the facts and applicable law, and cannot be determined from a mismatch alone.
- Keep a review trail. Retain invoices, ledger extracts, portal downloads, the reconciliation bridge, supplier communications, decisions and filing acknowledgements. Portal summaries are useful controls, but the underlying documents remain important evidence.
What commonly causes returns and books to differ?
Use these as diagnostic checks against the relevant documents and return period; the difference itself does not establish which record needs correction.

Which correction route fits the mismatch?
Before changing anything, establish which form and transaction side are affected, whether the period’s returns have been filed, whether the issue is timing, data or eligibility, and what deadline or payment consequence applies.
| Situation | What to establish | Next step to consider |
|---|---|---|
| Outward invoice omitted or incorrect in the same period | Whether GSTR-1 has been filed or reached its due date, and whether that period’s GSTR-3B has been filed | GSTR-1A may be used to add missed records or correct GSTR-1 records after GSTR-1 filing or its due date, whichever is later, but before that period’s GSTR-3B is filed. It is optional and can be used once for the period; its changes auto-populate into that GSTR-3B. |
| Outward-supply mismatch after filing | The original entry, amendment eligibility, relevant period and applicable financial-year limit | Check the applicable GSTR-1 amendment or subsequent-period workflow and statutory deadline. A filed return is not an editable draft; do not assume you can overwrite it. |
| Purchase invoice missing from GSTR-2B | Supplier filing/reporting status, GSTIN and document details, and the period in which the document was reported | Reconcile with the supplier and track whether the document appears. A supplier correction is not guaranteed to be immediate, and the invoice’s presence in the books alone is not enough to establish an ITC claim. |
| GSTR-2B ITC differs from ITC in GSTR-3B | Availability classification, credit notes, reversals, reverse charge, imports or ISD entries, and legal eligibility | Recompute eligible ITC at document level and record the reason for any difference between the statement and the return. |
How GSTR-1A works—and when it does not
The GST Portal’s GSTR-1A FAQ describes a limited same-period opportunity to add missed records or correct records in GSTR-1. It becomes available after GSTR-1 is filed or its due date passes, whichever is later, and only before GSTR-3B for that period is filed. It is optional, available once per tax period, and changes flow into that period’s GSTR-3B.

That window is not a general way to reopen a filed return or repair every mismatch. If the relevant GSTR-3B has already been filed, check the applicable amendment or later-return route and its time limits before acting. For a recipient, supplier information reported through GSTR-1A appears in the recipient’s GSTR-2B for the next period, not as a same-period change to the recipient’s statement.

GSTR-2B separates ITC into available and unavailable categories and flags some reversal situations. The portal also cautions that other statutory restrictions may apply and calls for the taxpayer’s own assessment. Therefore, use it as a reconciliation aid: verify the invoice and transaction, the applicable ITC conditions, any required reversal, and the treatment in GSTR-3B.

Reverse-charge entries have their own reporting and payment treatment. Review them separately rather than treating a GSTR-2B entry as ordinary supplier-charged ITC. A document appearing in the statement does not eliminate the need to apply the law to the transaction.
What if the portal issues a DRC-01C intimation?
A GST Portal advisory says certain differences between GSTR-2B ITC and ITC reported in GSTR-3B can trigger a DRC-01C intimation. Review the period and difference stated in the intimation, assemble the document-backed reconciliation, and submit the required response in Part B through the portal. The advisory says failure to respond can block subsequent GSTR-1 or IFF filing. Check the live portal for the current threshold, workflow and any case-specific response date.

Check the applicable deadline before correcting a filed return
Correction and ITC time limits depend on the financial year, return status, annual-return status, transaction and provision involved. CBIC Circular No. 237/31/2024-GST, dated 15 October 2024, reproduces the amended Section 16(4) ITC deadline as 30 November following the end of the financial year or furnishing of the relevant annual return, whichever is earlier. The circular also discusses specified retrospective relief under Sections 16(5) and 16(6). Those provisions do not make the deadline interchangeable for every correction or every taxpayer.
General rectification provisions are also time-limited and depend on the relevant period and annual return. Confirm the law, notifications and portal workflow applicable to the specific year and facts before filing or paying; if the amount or legal treatment is material or unclear, obtain qualified tax advice.

Using software to organize the reconciliation
Accounting or return-preparation software can help organize invoices, identify variances and prepare filing data, but it does not replace document review or an eligibility assessment. The GST Portal documents GSTR-1 preparation through portal entry, offline JSON upload and ASP/GSP applications. Check the current portal workflow and validate the prepared data before filing.
