The best free and open-source lab management system depends on what your laboratory actually manages. Bika LIMS and SENAITE are the strongest general-purpose LIMS candidates; OpenELIS Global is better suited to public-health and clinical workflows; eLabFTW is a leading open-source ELN; and LabKey Community Edition and openBIS are better fits for complex research data.

This list deliberately includes LIMS, ELNs, biobank software, and scientific data platforms. They are not interchangeable. Open-source licensing can remove software license fees, but hosting, configuration, migration, instrument integration, validation, training, security, and support still cost time or money.

What a LIMS does

A conventional laboratory information management system usually handles sample accessioning, test requests, chain of custody, work assignment, worksheets, results review, reports, Certificates of Analysis, quality control, instruments, calibration, user permissions, audit trails, storage locations, and integrations. No product in this list necessarily provides all of those functions.

LIMS, ELN, inventory, and research platforms compared

  • LIMS: Manages samples, tests, results, workflows, and reporting.
  • ELN: Records experiments, protocols, observations, and conclusions. It may lack clinical accessioning and analyzer interfaces.
  • Inventory software: Tracks reagents, consumables, equipment, quantities, and locations, but normally does not manage analytical results.
  • Biobank LIMS: Manages participants, specimens, storage, annotations, and distribution.
  • Scientific data platform: Organizes studies, assays, datasets, and metadata, often requiring more technical configuration than a routine LIMS.

The 10 best options

1. Bika LIMS: best general-purpose open-source LIMS

Bika is designed for sample, batch, analysis, worksheet, instrument, calibration, quality-control, audit-trail, role-based-access, and Certificate of Analysis workflows. The project identifies Ingwe Bika 4 as its latest release and provides Docker deployment material.

Bika states that its source code is free and has no license fees, but installation, configuration, integration, training, hosting, backups, and support are not free by default. It is a strong shortlist candidate when results, QC, reporting, and configurable laboratory workflows matter.

Avoid it if: you want a turnkey SaaS product or cannot provide Linux/Docker administration and implementation support.

2. SENAITE: best Bika-derived workflow LIMS

SENAITE is an enterprise-oriented open-source LIMS built on Plone and released under GPLv2. Its ecosystem includes APIs, Docker components, and repositories related to ASTM and FHIR integration.

SENAITE is a derivative work of Bika LIMS, so the two should not be treated as entirely unrelated products. The core repository also warns that it should not be installed alone; evaluate the complete distribution, deployment process, and support model.

Avoid it if: your laboratory needs a simple notebook or a conventional LIMS with minimal configuration.

5. eLabFTW: best open-source ELN with inventory

eLabFTW is free/libre software under AGPLv3 for experiment and protocol management. It includes inventory, resource linking, equipment booking, search, templates, timestamping, APIs, and exports including PDF, ZIP, CSV, and JSON.

It is one of the clearest choices for academic and research laboratories that need an electronic notebook plus laboratory resources. It is not automatically a replacement for a clinical LIMS requiring accessioning, analyzer imports, result verification, or Certificates of Analysis. Self-hosting requires a server and administration capability, although hosted and support options are available.

6. openBIS: best for institutional scientific data

openBIS is an open-source scientific information-management platform associated with ETH Zürich. It is suited to structured experimental data, samples, datasets, workflows, and scientific metadata.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

openBIS should be evaluated as a research-data platform rather than a routine diagnostic or production LIMS. Confirm the current license, release, modules, installation requirements, and support arrangements before adoption.

7. OpenSpecimen: best specialist option for biobanks

OpenSpecimen is positioned as configurable biobanking LIMS software for participants, specimens, collections, storage, annotations, and distribution.

Its domain focus makes it more appropriate than a generic LIMS when biospecimen governance is the central problem. Confirm which current edition, modules, source code, hosting model, and support terms are available under a community or open-source arrangement.

8. SciNote: open-source ELN alternative

SciNote is documented as an open-source electronic laboratory notebook for structured experiment organization and collaboration.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

It belongs on an ELN shortlist, not automatically on a clinical-LIMS shortlist. Before committing, verify current repository activity, license details, self-hosted versus hosted features, maintenance, and whether it supports the sample, result, audit, and reporting functions you need.

How to choose

  • Broad sample, QC, worksheet, and reporting workflows: Start with Bika LIMS and SENAITE.
  • Public-health or clinical laboratory: Evaluate OpenELIS Global first, then perform a separate regulatory and interoperability assessment.
  • Research notebook, inventory, and equipment booking: Choose eLabFTW or compare it with SciNote.
  • Complex studies, assays, and datasets: Compare LabKey Community Edition with openBIS.
  • Biobank operations: Evaluate OpenSpecimen.
  • Healthcare-system integration: Investigate GNU Health laboratory functionality.
  • Basic or experimental deployment: Consider Open-LIMS only with appropriate technical oversight.

Free software versus total cost

Free software is not a free system. Budget for:

  • Server or cloud infrastructure, domain, TLS, email, monitoring, and storage
  • Installation, configuration, custom workflows, and data migration
  • User training, documentation, and change management
  • Instrument interfaces, middleware, electronic messaging, and report customization
  • Validation, qualification, audit review, electronic signatures, and SOPs
  • Security patching, backups, disaster recovery, upgrades, and support

For example, OpenELIS states that implementation pricing depends on factors such as tests, training, support, interfaces, electronic reporting, and cloud deployment. Bika likewise explains that its lack of license fees does not eliminate installation, learning, configuration, integration, or support costs.

Questions to ask before choosing

  1. How many users and samples will the system support?
  2. Which sample types, workflows, reports, and retention periods are required?
  3. Does it support your specific instruments, and is the interface one-way or bidirectional?
  4. Are ASTM, HL7, FHIR, CSV, XML, REST, or vendor middleware required?
  5. Can it preserve sample IDs, barcodes, attachments, audit history, users, and permissions during migration?
  6. Are audit trails, electronic signatures, role-based access, and result amendments configurable?
  7. Who handles security patches, upgrades, backups, and incidents?
  8. Can you hire a qualified implementation partner or consultant?
  9. What functionality is excluded from the free or community edition?
  10. Can all data be exported in a documented, machine-readable format?

Run a realistic pilot

Do not select software from a feature checklist alone. Test one representative sample journey:

  1. Register a sample and assign its work.
  2. Enter or import a result.
  3. Review, correct, and amend the result.
  4. Generate the required report or Certificate of Analysis.
  5. Inspect audit history and role permissions.
  6. Test a failed-result or duplicate-transmission scenario.
  7. Test one instrument, API, or file-based interface.
  8. Export the data and attachments.
  9. Restore a backup and document the recovery process.
  10. Record every unresolved workflow, integration, reporting, and compliance gap.

Compliance reminder

A system may provide features relevant to compliance without being automatically compliant with FDA 21 CFR Part 11, CLIA, CAP, ISO 17025, GLP, GMP, HIPAA, GDPR, or another regime. Compliance depends on intended use, configuration, validation, procedures, infrastructure, security, training, and jurisdiction. Regulated laboratories should document requirements, risk assessment, testing, change control, access reviews, backup restoration, and ongoing monitoring.
