How to Reconcile GST Returns with Marketplace Sales and Fees

A practical India GST workflow for matching marketplace invoices, returns, operator TCS, fees and settlements before filing returns.

Reconcile marketplace GST using the seller’s invoices, returns and credit or debit notes—not the net payout. Match those outward-supply records to the marketplace’s transaction and TCS data, keep platform fees in a separate stream, and then check the relevant GST Portal records before filing. The reporting route depends on the transaction, the operator’s role, the seller GSTIN and the tax period.

Keep sales, TCS, fees and payouts in separate records

A marketplace settlement combines items that serve different accounting and GST purposes. A lower payout does not, by itself, mean the seller made fewer taxable sales or has an eligible input tax credit (ITC). Start with four records and reconcile them to one another:

  • Outward supplies: seller-issued tax invoices, credit and debit notes, and transaction-level sales records.
  • Returns and cancellations: the related marketplace transactions and the seller’s corresponding credit notes or other records.
  • Operator tax data: the marketplace operator’s supply, return and tax-collected-at-source (TCS) information for the seller and period.
  • Fees and settlement: platform fee invoices, deductions and adjustments, and the resulting cash payout.

Do not treat these as interchangeable totals. The operator’s Section 52 TCS calculation uses a net value of taxable supplies after taxable supplies returned in the month; that calculation does not replace the seller’s own invoice and return reporting.

Identify the correct GSTR-1 route

GSTR-1 Table 14 is for supplies made through e-commerce operators. It distinguishes supplies attracting Section 52 TCS from supplies for which the operator pays tax under Section 9(5). Use Table 14A for amendments to information previously reported in Table 14. The GST Portal’s current guide describes these routes separately.

Table 14 information is not simply an automatic substitute for the seller’s ordinary output-tax reporting. Review the applicable GSTR-1 tables together and follow the portal instructions for the relevant period. A GST Portal advisory issued in January 2024 said Tables 14 and 15 were available from the January 2024 tax period, with amendments available from February 2024. Check the current interface and period-specific instructions before filing.

Reconcile each tax period in a consistent sequence

  1. Fix the period and GSTIN. Work one tax period at a time and identify the seller GSTIN relevant to each place of registration. Collect invoices, credit and debit notes, order or transaction records, returns and refunds, marketplace sales or tax reports, settlement details, operator TCS records and fee invoices. Keep the original exports and note their download dates. Report names and fields vary by marketplace.
  2. Match transactions to seller documents. Link marketplace order or transaction identifiers to seller invoices and credit or debit notes. Before aggregating, check invoice value, taxable value, tax rate and components, supply classification, place of supply and buyer registration status where relevant. Confirm that each cancellation or return is recorded in the appropriate period.
  3. Build the GSTR-1 data. Separate Section 52 supplies from Section 9(5) supplies, identify the operator, and prepare the required net values and tax fields for the applicable Table 14 route. Put amendments to earlier Table 14 information in Table 14A. Review the other applicable return tables as well.
  4. Compare operator TCS data. For each operator and period, compare the seller’s taxable supplies and returns with the operator’s statement or reporting and the related GST Portal information. Trace any mismatch to source transactions before changing a return or ledger balance.
  5. Bridge sales to cash received. Reconcile the gross buyer consideration to refunds and returns, marketplace fees and fee taxes, TCS, any income-tax withholding, other adjustments and the net payout. Tie every deduction to a statement, invoice or other supporting document.
  6. Check ITC and prepare the return. Match GSTR-2B against fee and other purchase invoices and the books. Review eligibility, credit notes, amendments, timing differences, reverse-charge items and required reversals before using the relevant values in GSTR-3B.

Investigate TCS differences instead of forcing a match

CBIC describes GSTR-8 as including operator details of supplies and returns and the TCS collected, with operator and supplier disclosures matched. A difference between the seller’s records, operator data and portal credit can point to a reporting or timing issue. Check, in particular:

  • Whether the same operator and seller GSTIN are associated with the transactions in all records.
  • Whether an order, return, refund or amendment was omitted or counted twice.
  • Whether the records cover the same tax period and use the same net taxable value.
  • Whether the operator’s reported information and the corresponding GST Portal information agree with the seller’s transaction-level records.

Do not hard-code a rate for future periods. CBIC’s sectoral FAQ page displays a one-percent TCS figure, while later GST Council material records notification changes to 0.25 percent for intra-State collection and 0.5 percent for inter-State collection. These figures reflect different source material and should not be treated as interchangeable current rates. Check the operative official notification and its effective date for the specific transaction and tax period.

Keep marketplace fees out of the sales reconciliation

A platform may deduct fees from a settlement, but that deduction is not a reason to reduce the seller’s outward sales figure. Reconcile the seller’s sales and returns from its own invoices and transaction records; reconcile the platform’s fee supply separately from the fee invoice and the seller’s books. This keeps the outward-supply record distinct from the service charge and its settlement treatment.

Assess ITC on marketplace fees from the actual supporting invoice and portal information, not merely from a settlement deduction. Whether credit is available depends on the invoice and applicable GST requirements; the fact that a platform charged or withheld an amount does not establish eligibility on its own.

Marketplace statements are not uniform. For example, AWS India’s AWS Marketplace documentation describes transaction-level data in its console and deductions that can include GST-TCS, section 194O withholding and listing fees plus applicable GST; it also says GST compliance remains the seller’s responsibility. This is an AWS Marketplace example only, not a description of Amazon.in, Flipkart, Meesho or other marketplaces.

Use GSTR-2B as a control, not as a substitute for the books

The GST Portal describes GSTR-2B as a read-only, static ITC statement and advises taxpayers to reconcile it with their own records and books of accounts. Compare the statement with fee and purchase invoices, then review eligible and ineligible credit, credit notes, amendments, timing differences, reverse-charge items and any required reversals. Check for duplicate claims rather than assuming that every entry in the statement is claimable.

Some GSTR-2B values feed into GSTR-3B. The portal guide says the auto-populated values are editable, so compare them with the underlying records and investigate any manual change. Keep a clear reconciliation trail for the amount filed.

Choose reports and tools that make mismatches traceable

If you reconcile sales across several marketplaces or use reconciliation software, assess whether the records support:

  • Matching at transaction or invoice level, rather than only comparing payout totals.
  • Visibility into returns, cancellations and credit notes.
  • A clear separation between fee invoices and settlement deductions.
  • Operator GSTIN and TCS details that can be reviewed for each seller GSTIN and tax period.
  • A way to trace a difference back to its source row.

These are practical evaluation criteria, not claims about the features of any named marketplace or tool. Export formats and report labels differ; confirm that the records available from the specific operator support the reconciliation you need.
