Reconcile GST records in layers: compare sales invoices with the outward-supplies statement, purchase invoices with the inward-supplies statement, and receipts or payments with your books and bank activity. Work by GSTIN, financial year and return period, keep invoice and settlement dates separate, and assign every difference an action. A match in a GST statement or bank account is a useful control—not, by itself, proof that a transaction was reported correctly or that input tax credit is eligible.
What to reconcile—and why the records do not always line up
For an Indian business, GST reconciliation is the process of comparing tax-return information with the underlying invoices and accounting records, then tracing receipts and payments to bank activity. The aim is not to make every record show the same date or amount automatically. It is to explain each difference, correct errors where appropriate, and retain support for differences that have a valid reason.

Three record sets answer different questions:
- Invoices and registers: What was supplied or purchased, by whom, for what value, and when it was recorded in the business’s books?
- GST statements and returns: What outward-supply data was reported, what supplier-filed purchase data appeared in the statement, and what amounts were reported or claimed in the return?
- Bank records: What money moved, on what transaction or settlement date, to or from which counterparty, and with what reference?
A bank credit is not automatically a customer invoice settlement: it could be an advance, loan, refund, owner transfer or a net payout. Likewise, an invoice may be validly recorded in one period while the supplier’s filing appears in a later statement period. Reconciliation works when these distinctions stay visible instead of being hidden by forcing every item into one date or one total.
Use the tax period that applies to the relevant return and GSTIN. Keep the invoice date, book-entry date, supplier-filing or statement period, and bank transaction or settlement date in separate fields. Monthly and quarterly filing contexts can affect when an item is reported or appears; use current GST Portal guidance for the applicable period rather than assuming that an invoice date determines every reporting period.

Build a period-based reconciliation file
Before comparing figures, establish the scope. A useful working file identifies the legal entity, GSTIN, financial year, return period and whether the activity belongs to sales, purchases, adjustments or cash settlement. Do not combine GSTINs or periods just because the business uses one bank account or accounting system.
Collect the source records
- Sales and purchase registers for the period, with links or references to source invoices.
- Credit notes, debit notes, amendments, export records and other applicable supply categories.
- Downloaded GSTR-2B statements and the relevant filed or draft return data.
- Bank statements and the ledger accounts used to record receipts, payments, fees, refunds and transfers.
- Payment references, remittance advice, settlement reports or correspondence that explains grouped or net amounts.
Keep an unaltered copy of downloaded and filed data. Work in a reconciliation copy, and record corrections as adjustments rather than silently overwriting a filed amount or source record.
Use separate date and identity fields
For each invoice, preserve its document date and type, supplier or customer GSTIN, document number, taxable value, tax rate and tax components. Where relevant, retain place-of-supply context and the link to an amendment or credit/debit note. Add book-entry date and return or statement period as separate fields. For bank activity, record transaction date, value or settlement date if available, counterparty, amount, payment reference and the ledger or invoice allocation.

This structure makes a timing difference diagnosable: the invoice can be present in the books while the supplier filing is not yet reflected in the current GSTR-2B. Without separate periods and dates, that situation can look like a missing document or a duplicate.
How to reconcile outward supplies with GSTR-1
GSTR-1 is the statement of outward supplies. Compare it with the sales register and source documents for the same GSTIN and period. Include applicable amendments, credit and debit notes, exports and other relevant supply categories; do not restrict the check to ordinary sales invoices.
- Compare invoice-level details. Match document number and type, date, recipient GSTIN where applicable, taxable value and tax components. Check place-of-supply context when relevant, and verify that a note or amendment is linked to the correct original record.
- Check category and period. Confirm that each item is represented in the appropriate return category and period. If a record was amended or reported in a different period, identify that explicitly rather than treating it as a new sale or deleting the original without support.
- Compare detail to summaries. Review invoice-level data against the return’s relevant summary tables and recipient-wise summary. A matching grand total is not enough: an omitted invoice and a duplicate of the same value can offset each other.
- Investigate exceptions before filing. Resolve missing records, duplicates, wrong recipient GSTINs, document-number errors, tax-value differences and incorrectly classified notes. Make any correction through the applicable process and period, subject to current rules.
- Review the generated return summary. The GST Portal’s GSTR-1 workflow describes downloading e-invoice details, adding or amending records, generating a summary, reviewing it and filing. Treat e-invoice data as an aid to entry, not a substitute for checking the source invoice and the final summary.
GST Portal guidance also describes checks that can flag mismatches between summary tables. Use such warnings as prompts to investigate; a clean summary comparison does not establish that every source invoice is complete or accurate.

How to reconcile purchases with GSTR-2B
GSTR-2B is a read-only statement of inward-supply information based on supplier-filed details and portal cutoffs. Match it to the purchase register and source invoices, but do not assume the invoice date and the period in which a supplier’s details appear will always be the same.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Fix the driver behind crashes, sound loss and screen glitches3Clear out junk files and repair common Windows errors- Download the statement for the period. Retain the downloaded GSTR-2B with its GSTIN and period label so that the comparison can be reproduced.
- Match the document identity. Compare supplier GSTIN, document number, document date and type. Normalize harmless formatting differences for searching if needed, but preserve the original document number and record any correction or mismatch.
- Compare the values. Check taxable value, tax rate and tax components against the invoice and purchase register. Review amendments and credit/debit notes, and verify any applicable place-of-supply details.
- Separate timing from errors. If the invoice is in the books but not the current statement, check whether it may appear in a later statement due to supplier filing and cutoff timing. Keep it on an open-item list until the cause is known; do not label it permanently missing based only on one period’s statement.
- Contact the supplier when needed. Ask the supplier to verify the filed document details or reporting period when the filing appears absent or incorrect. Retain the request and response with the reconciliation record.
GST Portal guidance advises taxpayers to reconcile GSTR-2B with their own records and books. The statement is useful evidence of information reported by suppliers, but it does not contain every fact needed to determine the buyer’s legal position.
Assess input tax credit separately from document matching
Input tax credit (ITC) review is a distinct step, not the automatic result of matching an invoice to GSTR-2B. An invoice appearing in the statement does not by itself establish that credit can be claimed. Apply the ITC conditions and restrictions that govern the relevant period, and self-assess matters that may not be represented in the statement.

- Check the applicable legal conditions for the transaction and period before treating an amount as claimable.
- Ensure that the same document’s credit is not claimed twice, including where an invoice or amendment appears in more than one working file or period.
- Review whether credit must be reversed and record the basis and period for the adjustment.
- Identify reverse-charge transactions and pay the applicable reverse-charge tax as required; do not mistake a supplier-document match for payment of that liability.
GST Portal guidance notes that some legal ineligibility may not be represented in GSTR-2B and directs taxpayers to self-assess. Use current law and period-specific official instructions for an eligibility decision; a reconciliation match is a control, not a legal ruling.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Tie invoices and ledgers to bank records
Bank reconciliation is an accounting control rather than a GST Portal-prescribed matching procedure. Its purpose is to explain cash movement in the books and connect it to the relevant invoice, adjustment or non-trade item. Use the payment reference and accounting allocation alongside the amount and counterparty; amount-only matching is especially unreliable for partial and grouped settlements.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
- Start with the bank line. Capture amount, transaction date, value or settlement date if shown, counterparty and reference text. Preserve bank charges, tax deductions and net settlement details rather than replacing them with a gross figure.
- Find the ledger entry. Match the bank line to the cash or bank ledger and the relevant customer or supplier account. Check whether the entry was posted gross or net and whether a fee, deduction, refund or other adjustment was recorded separately.
- Allocate to invoices or other causes. Use remittance details, payment references, invoices and correspondence to identify what the movement settles. Classify deposits, advances, loans, owner transfers, refunds and fees separately where those descriptions fit; do not allocate them to a sales invoice just to clear an open balance.
- Track partial and grouped amounts. A single payment can settle several invoices, and one invoice can be paid in several instalments. Keep the allocation schedule so that the bank total, ledger balance and outstanding invoice amount can each be explained.
- Record timing differences. Payment initiation, bank posting, value date and settlement can fall on different dates. Leave a documented reconciling item where timing explains the difference, then clear it when the corresponding entry appears.
The invoice, ledger, return and payment reference together explain how a bank movement relates to a supply and its reporting. The bank statement establishes that cash moved; by itself, it does not establish the nature of the transaction or how it belongs in a GST return.

Use a variance log to turn mismatches into actions
Do not treat every mismatch as the same problem. Label the variance, assign a person to investigate it, set a next action and retain the evidence. A log can be a spreadsheet or accounting-system report, provided it can be filtered by GSTIN and period and preserves the original values.
| Variance type | What to check | Typical next action |
|---|---|---|
| Missing from books | Source invoice, receipt, payment or ledger posting | Verify the underlying document and post or correct the book entry if supported. |
| Missing from GSTR-1 or GSTR-2B | Return/statement period, supplier or recipient GSTIN, filing and cutoff timing | Check the period and source details; contact the supplier for an inward item or use the applicable correction process for an outward item. |
| Duplicate | Repeated document number, repeated import, amendment or multiple-period appearance | Trace to the original document and ensure the record or credit is not counted twice. |
| Wrong GSTIN, number or document type | Source invoice and filed details | Confirm which record is wrong and pursue the applicable correction; preserve the incorrect and corrected details. |
| Date or period shift | Invoice date, book date, supplier filing period and bank settlement date | Keep the timing explanation and clear the open item when the matching period or entry is available. |
| Amendment or credit/debit note | Original document, linked adjustment and period reported | Verify linkage, value and tax effect; avoid treating the adjustment as an unrelated new invoice. |
| Value or tax difference | Taxable value, rate, tax components, rounding and supporting calculation | Check the invoice and books, then correct or document the supported difference. |
| Bank settlement difference | Partial payment, grouped remittance, deduction, fee, refund or timing | Reconcile gross and net amounts through an allocation or settlement record. |
| Possible ITC eligibility issue | Rules and conditions applicable to the transaction and period | Escalate for a period-specific eligibility review; do not resolve it solely by changing a match status. |
Useful log fields include GSTIN, financial year and period; document and counterparty; source and return/statement values; bank reference if relevant; variance category; owner; next action; due date; status; and evidence location. The aim is a traceable resolution, not merely a zero-difference report.
Illustrative example: a purchase invoice absent from this period’s GSTR-2B
Suppose a business records a supplier invoice dated in one month, but cannot find the document in that month’s GSTR-2B. The first step is not to delete the purchase or conclude that the supplier failed to report it. Confirm the supplier GSTIN, document number and date against the source invoice; check that the purchase register is correct; and verify the GSTIN and period on the downloaded statement. Then check the relevant cutoff and whether supplier-filed details may appear in a later statement period.
Record the item as an unresolved timing or supplier-filing variance, and request confirmation from the supplier if the details still do not line up. When the item appears or a correction is made, update the log with the later period and supporting evidence. Separately assess whether and when ITC may be claimed under the rules applicable to that period; the appearance or absence of the item in one statement is not, by itself, an eligibility determination.
Review and preserve the reconciliation before filing
Before filing or finalizing the period’s accounts, check that the review trail covers both record-level detail and aggregate totals. Totals can agree despite offsetting errors, while a record-level difference can be only a documented timing shift.
- Confirm the entity, GSTIN, financial year and return period on every working file.
- Review sales-register comparisons to GSTR-1, including notes, amendments and applicable supply categories.
- Review purchase-register comparisons to GSTR-2B and document open timing or supplier-filing items.
- Review ITC conditions, duplicate-credit checks, reversals and reverse-charge tax independently of matching status.
- Reconcile bank movements to ledger entries and invoice allocations, with separate explanations for partial, grouped, net or non-trade movements.
- Check that every material variance has an owner, action and evidence or a documented reason for remaining open.
- Retain source registers, downloaded statements, bank reconciliation, variance log, supplier correspondence and final return summaries against the relevant GSTIN and period.
Portal functionality and statutory rules can change. Verify current GST Portal instructions and the rules applicable to the tax period, especially before making amendments, reversals or filing decisions.
