Reconcile Indian GST records by tax period and GSTIN, tracing each transaction from its source invoice through the accounting registers to the relevant return or portal statement. Match outward supplies in your sales records to GSTR-1 and GSTR-3B; match inward supplies and proposed input tax credit (ITC) to purchase records and GSTR-2B. Investigate and document differences rather than adjusting unrelated entries to make totals agree.
Set the scope before comparing records
Identify the financial year, tax period, GSTIN, accounting basis, filing status, and the return frequency and forms applicable to the business. Reconciliation is specific to a taxpayer and period; confirm the applicable law, notifications, and GST Portal instructions rather than relying on an old example for a due date, threshold, or filing requirement.
Start with source invoices and accounting records, not just a return summary. Registered persons have recordkeeping duties covering tax payable, collected and paid, input tax and ITC claimed, as well as registers of tax invoices and credit and debit notes. See the CBIC Accounts and Records Rules.
Gather the records you need
Bring together the records for the same GSTIN and period so each reported amount can be traced to its source and its accounting entry.

For electronic records, the CBIC rules address backup and require relevant source-document and financial-account inter-linkages or audit trails to be producible on demand. Preserve the link from invoice to book entry to return, along with correction history.
Match outward supplies: sales register, GSTR-1, and GSTR-3B
Check sales invoices against GSTR-1
Match the sales register to the source invoices first, then to GSTR-1. The GST Portal describes GSTR-1 as the outward-supplies statement; it includes invoice-level details for registered recipients and specified categories, along with other prescribed supply details. Compare, where applicable:

- Customer GSTIN, invoice number and date, taxable value, tax rate, and tax amount.
- Place of supply and supply category, including exports or advances where relevant.
- Credit and debit notes, amendments, and the summary classifications used in the return.
The Portal guide describes online entry, offline-tool upload, and third-party ASP/GSP preparation routes. It also describes GSTR-1A, discussed below. Check the current GST Portal GSTR-1 guide for the process applicable to your period.
Compare reported liability with books and GSTR-3B
After reconciling the outward-supply details, compare the resulting taxable value and tax liability with GSTR-3B and the relevant accounting control accounts. Track each difference separately. For example, a sale recorded in the books but absent from GSTR-1 is not the same issue as an invoice reported in GSTR-1 but posted to a different accounting period. The cause and appropriate correction depend on the facts and rules for that period.

Match inward supplies: purchase records and GSTR-2B
Compare purchase invoices and the purchase register with GSTR-2B and the accounting records. The GST Portal advises taxpayers to reconcile GSTR-2B with their own books, prevent duplicate ITC, reverse credit as required, and pay reverse-charge tax. Its GSTR-2B FAQ provides the portal guidance.
Investigate differences such as a purchase missing from the books, a missing or amended supplier document, duplicate posting or claim, a value or tax mismatch, a credit note, a timing difference, or reverse-charge treatment. Then assess ITC under the rules that apply to the transaction and tax period. A document appearing in GSTR-2B is a reconciliation fact; it does not, by itself, establish that the credit is legally eligible. Record any reversal, ineligible credit, or correction in the appropriate accounts and return workflow, with supporting evidence.

Use a mismatch log to resolve differences
Do not silently force mismatches to zero or net unrelated issues against one another. Maintain a log that lets a reviewer see what differs, why, and what action was taken.
- Tax period and GSTIN.
- Document type, number and date; supplier or customer.
- Book value and tax, portal or return value and tax, and the variance.
- Cause, responsible owner, proposed action, and resolution date.
Useful cause labels include missing document, duplicate, supplier amendment, credit or debit note, wrong period, wrong GSTIN, tax-rate or value difference, classification issue, and reverse-charge treatment. Keep the original record and correction history so the source-to-entry trail remains clear and can be produced when required under the CBIC recordkeeping rules.

Consider GSTR-1A before filing GSTR-3B
The GST Portal guide describes GSTR-1A as an optional facility to add or amend records for the same period after GSTR-1 has been filed or its due date has passed, whichever is later, and before GSTR-3B for that period is filed. The guide says changes flow into the taxpayer’s GSTR-3B, while a recipient’s ITC for additions or amendments becomes available in the next tax-period GSTR-2B. Because portal workflows can change, confirm the current process in the GST Portal GSTR-1 guide before relying on this timing.
Close the period and retain the evidence
Before filing or closing the period, have a reviewer sign off the reconciled totals, unresolved exceptions, ITC reversals, reverse-charge liability, and correction decisions. Keep portal exports, source documents, return acknowledgments, and the mismatch log together. For an electronic accounting system, retain the relevant backup and links between source documents and financial accounts.
Run a separate annual reconciliation
Period-level matching does not replace a year-level check. Section 44 of the CGST Act describes an annual return that may include a self-certified reconciliation statement between supplies reported in the annual return and the annual financial statements. Check current rules and the taxpayer’s circumstances before concluding that an annual return or reconciliation statement is required. See the CBIC Tax Information Portal text of section 44.
