How to Prepare Your GST Records for an Audit or Investigation in India

Prepare for an Indian GST audit or investigation by matching the notice scope, reconciling returns and books, and keeping each reported figure traceable to source evidence.

For an Indian GST audit or investigation, prepare a period-specific file that connects each reported figure to the underlying transaction, accounting entry and supporting evidence. Start by reading the communication: its scope, tax periods, requested records, format and deadline control what you need to produce. An audit and an investigation are different processes, and Indian GST procedures should not be applied to other countries’ GST systems.

What a GST records file needs to prove

A useful file lets a reviewer follow a figure in either direction: from a return or ledger balance back to the transactions that support it, and from a source document forward to the accounting and tax treatment recorded for it. Collecting a large volume of files is not enough if the relationships between them are unclear.

Under the Indian CGST framework, an audit may examine underlying accounts and records as well as the correctness of matters such as turnover, exemptions or deductions, tax rates, input tax credit (ITC), refunds and other relevant items. The records rules cover, among other things, tax payable, collected and paid; input tax and credit; invoices and notes; delivery challans; stock; advances; and records of relevant supplies. The issue in the notice determines which of these matters need focused attention.

Use the law applicable to the tax period and the actual communication you received. A form, process or retention rule from another GST jurisdiction—or an older article—may not apply in India or to the period under review. The Indian records rules refer to section 36 for retention; check the current statutory text and any proceeding-related extensions applicable to your circumstances rather than assuming a duration.

First determine whether the communication is an audit or an investigation request

Do not treat every request from a GST office as the same kind of review. Identify the process from the document itself, then build your response around its stated scope. The specific legal authority, steps and obligations depend on the communication and applicable law.

What to check Section 65 audit Investigation communication
Communication and process The cited audit rules identify Form GST ADT-01 for audit intimation. Read the letter or summons and identify the inquiry it describes; do not infer the scope from an informal label alone.
Period or scope The cited rules specify an audit period of one financial year or multiples thereof. Match records to the specific inquiry and the periods or transactions it identifies.
Requested material Use the notice to identify what is requested for production; a model manual says further books and records may be sought over time based on the audit plan. The GST Council-hosted instruction dated 30 March 2024 says requests to regular taxpayers should state the specific nature of the inquiry and cautions against vague or fishing inquiries. It also says not to call for information already available digitally on the GST portal from a regular taxpayer.
Response Organize each document around the audit issue and provide an explanation for material discrepancies. Answer the stated inquiry with traceable records. The administrative instruction does not remove legal duties or decide the scope of a particular summons.

The Model All India GST Audit Manual 2023 says audit intimation should be issued at least 15 working days before the audit. Treat that as procedural guidance from the manual, not as a substitute for checking the current rule version and the dates in your own notice.

In practical terms, an audit communication gives you an audit period and an audit process to prepare for, while an investigation request should be read closely for the stated nature of the inquiry. These distinctions help you organize the file; they do not determine every legal question about an individual communication. If an item appears to ask for information already present digitally on the portal, or seems unrelated to the stated investigation, record the concern and seek advice on how to address it rather than simply omitting the item.

Read and scope the notice before collecting records

Make a one-page scope sheet before you export ledgers or retrieve boxes of paper. Transcribe the communication rather than relying on memory or a verbal summary. This reduces the risk of overlooking a period, responding to the wrong issue, or producing files that cannot be tied to the request.

  • GSTIN and legal name identified in the communication.
  • Tax periods or financial years covered, including any stated transaction dates.
  • Issuing office, officer or contact details, form or letter reference, and date received.
  • Issues identified and the specific records or explanations requested for each.
  • Response deadline, inspection or meeting date, and the requested delivery format or method.
  • Any instructions about samples, locations, access to systems or further production.

For an investigation request, compare every requested item with the specific inquiry stated in the communication. The 30 March 2024 GST Council-hosted instruction is relevant to the specificity of requests and portal-available information, but it is not a reason to disregard a summons or assume that an item need not be produced. If the scope, authority, deadline or portal issue is unclear, ask a qualified Indian GST adviser to review the document before you decide how to respond.

Then assign an owner to each requested item. The person who understands sales invoicing may not be the person who can explain the ledger export, bank entries or ITC reconciliation. Note who will retrieve each source and who will review the response, so unanswered items are visible early. For a multi-period request, distinguish records that apply to the whole period from those that relate only to a particular transaction or issue.

Build a period-specific record index

Start with records expressly requested. Then use the illustrative document list in the Model All India GST Audit Manual 2023 as a readiness checklist, not as a demand to submit everything at once. The manual notes that the first day’s production may be limited to documents specified with the ADT-01 notice. For a large business, it recommends staged production; its wording says further books, ledgers, statements and records may be requested from time to time according to the audit plan.

Financial statements and accounting records

  • Annual report and directors’ report, if any.
  • Profit and loss account, balance sheet, notes to accounts, and trial balance if maintained.
  • Applicable tax audit or cost audit reports.
  • Relevant general ledger accounts and subledgers, including accounts for sales, purchases, tax, ITC, advances, refunds and adjustments as applicable to the issues.

Keep the accounting records in a form that lets a reviewer understand how the statements relate to the underlying ledgers. If a balance is summarized across several accounts, retain the account-level detail and a short explanation of how the total was assembled. Include only relevant records in the response, but keep the broader working file organized in case an additional record is requested.

Returns, supplies and tax records

  • Return reconciliations relevant to the periods and issues, including the manual’s example comparing GSTR-9, GSTR-1 and GSTR-3B.
  • Party-wise and place-of-supply-wise outward supply statements.
  • Supplier list, with GSTIN where applicable, and supplier ledgers for inward supplies.
  • Inward supplies on which reverse-charge tax was paid or is payable, and outward supplies for which the recipient pays reverse-charge tax.
  • Schedules supporting ITC claimed and utilized, tax payable and paid, and refunds, where relevant to the notice.

For each schedule, make its period and basis clear. A supplier list, for example, is easier to review when it identifies the relevant supplier ledger or source reference; an outward-supply statement is more useful when its party and place-of-supply detail can be traced to invoice records. Do not assume that a return summary alone will answer a question about an individual transaction.

Transaction and operational evidence

  • Tax invoices, bills of supply, delivery challans, credit notes and debit notes.
  • Receipt, payment and refund vouchers, e-way bills, and other records relevant to the transactions being reviewed.
  • Bank statements for the audit period and the stock register, where relevant to the requested issues.

Choose supporting records according to the subject being examined. A turnover question may require a path from outward-supply details to invoices and accounting entries; a stock-related question may also require the relevant stock register and delivery or movement records. For a refund or payment question, retain the related voucher or payment record and the accounting entry. These are ways to make the requested evidence traceable, not a universal list of documents that every notice requires.

Index the material by period, issue, return or ledger account, and source-document reference. A practical index has a row for each requested item and fields for the notice wording, period, responsible person, source location, file name, and explanation or follow-up. Use consistent file names that identify the period and subject, and preserve the original source files separately from working copies.

Reconcile returns, books and supporting evidence

Before producing exports, prepare a schedule that ties material figures across the relevant systems. The Model All India GST Audit Manual 2023 specifically identifies reconciliation among GSTR-9, GSTR-1 and GSTR-3B, and calls out comparisons involving GSTR-3B turnover and tax against GSTR-1, as well as ITC in GSTR-3B against information populated in GSTR-2A or GSTR-2B. These are review points, not proof that every difference is an error.

For each material number under review, preserve the chain: transaction or source document → ledger posting → return or statement line → payment or refund record, when applicable. The schedule should identify the amount, relevant period, source records, reported treatment and variance. If a figure is a total, make its underlying detail reproducible rather than supplying only a summary number.

Make the reconciliation usable by someone who did not prepare it. State the return or account being compared, the periods covered, and whether the figures are drawn from books, filed returns or portal information. Where applicable, keep copies of the relevant return or system export with the working schedule. This helps distinguish a true difference from a change in presentation, reporting period or source data.

Explain each material variance

Do not attach unmatched exports and leave the reviewer to infer why totals differ. For every material variance, state what differs, which periods and figures are involved, the reason for the difference, the treatment used, and which records support that explanation. Depending on the issue, a difference may relate to timing, an accounting classification, a credit or debit note, stock movement, exemption, deduction, rate or place-of-supply treatment. Explain only the reasons that apply to your records and support them with evidence.

Keep one reconciliation row or note per distinct cause, and reference the underlying documents by file name or index number. If an item remains unresolved, identify it honestly and separate it from reconciled amounts. Do not silently alter a return, ledger or historical record to make the reconciliation appear cleaner.

For example, where the question concerns a difference between a return total and an accounting balance, show the relevant totals and break out the specific items that explain the difference rather than making an unsupported net adjustment. If a credit or debit note or a timing matter is involved, identify the underlying records and the period treatment. The explanation should follow the evidence, not be selected merely because it makes the totals agree.

Make electronic records traceable and readable

Electronic information is useful only if it can be opened, understood and linked to its source. The cited accounts-and-records rules address electronic backups and readable production, as well as the ability to trace source records to financial accounts. They also refer to record layouts, data dictionaries, code explanations, record counts, sample documents and a log of electronic edits or deletions.

  1. Preserve a source copy. Keep an unaltered copy of records as maintained in the relevant system. Make working indexes and explanatory schedules separately so that preparation does not overwrite the source.
  2. Check restoration and readability. Confirm that backups can be restored and that requested exports open in a readable format. Verify that files are complete and that totals or row counts correspond to the system export.
  3. Document system structure. Be ready, when demanded, to explain the record layout, fields, data dictionary and any system codes used in the records. Have record counts and representative sample documents available to clarify how the data is organized.
  4. Show the accounting link. Explain how transaction-level source records feed into summarized accounts and financial statements. Keep the relevant export, report parameters or other system information needed to reproduce a total.
  5. Preserve the edit history. Retain the electronic edit or deletion log. If a correction is needed, follow the applicable system and process, preserve the original entry and record the explanation and supporting evidence.

Before production, test a sample of files from the requested set, including any spreadsheets or system exports that may rely on particular software or field definitions. Check that column headings, dates, codes and totals can be interpreted; provide a code explanation or layout where necessary. A readable file that cannot be connected to the records system may still be difficult to review, so retain enough information to explain where it came from and how it was generated.

A scan can make paper records easier to index, but a scan alone does not establish that a record meets every applicable recordkeeping, authentication or retention requirement. If your business uses accounting software, evaluate whether it supports readable exports, accessible audit history, reliable backups, stable links to source documents and clear explanations of codes. The recordkeeping rules support those capabilities; they do not require a particular scanner or software product.

Produce a focused response and retain a submission record

Use a request-response tracker to keep production controlled. Give each request its own row, even when several requests are answered by one supporting file. Record the request wording, period, owner, source location, response file name, status and any explanation or follow-up. This makes omissions visible and helps another person review the response before it is sent.

  1. Match the response to the request. Confirm that each supplied file answers the stated question and covers the requested period. If a document supports more than one item, cross-reference it rather than sending unexplained duplicate exports.
  2. Check completeness and readability. Open the files, check that pages or data are not missing, and make sure the names and index references match the tracker.
  3. Attach concise explanations. Add a short note for a reconciliation variance, system code, classification or other point that would otherwise be difficult to interpret. Keep detailed working papers available to support the note.
  4. Use the required channel and timing. Follow the communication’s delivery instructions and deadline. For a large records set, use a staged approach only in a way consistent with the notice and any arrangements made with the issuing office.
  5. Keep proof of production. Retain the final files as submitted, the index and response tracker, and evidence showing what was sent and when.

For audit discrepancies, the cited audit rules provide that the taxpayer may file a reply and that the officer considers the reply before finalizing findings; audit findings are communicated in Form GST ADT-02. Keep the documents supporting your position with the reply so that each explanation can be checked against the records.

Keep a version of the submitted package separate from later working files. If a follow-up asks for more material, add it to the tracker as a new response item and note its submission date and the files provided. This creates a clear record of what was produced in response to each request without confusing the original production with later additions.

Get professional review where the issue is disputed or sensitive

A qualified Indian GST adviser can help check a difficult return reconciliation, disputed tax classification or investigation response. Before the response is finalized, ask the adviser to review the communication, the scope, the records requested, the reconciliation and the proposed legal position. This is especially important before making an admission, changing historical entries or taking a position on disputed tax or payment.

The audit rules recognize special audits by specified accounting professionals, but that does not make a particular professional or provider an automatic referral. Verify qualifications and suitability for the matter. The governing materials do not decide an individual taxpayer’s legal position; that depends on the relevant facts, applicable law and actual communication.

Frequently asked questions

How do I prepare for a GST audit?

For an Indian GST audit, begin with the audit intimation and scope the GSTIN, period, issues, deadline and requested format. Index the requested records, reconcile relevant returns and books, and preserve a traceable link from source documents to ledger entries and return figures. The notice and the law applicable to the tax period control the specific production required.

What documents should I keep ready for a GST audit?

Start with the documents specified in the notice. Depending on the issues, the Model All India GST Audit Manual 2023 lists financial statements and relevant reports, return reconciliations, supplier and outward-supply details, reverse-charge information, bank statements, stock registers, invoices, notes, vouchers, delivery challans and e-way bills as illustrative records. It is not a requirement to submit every listed item at once.

What records can GST officers ask for during an investigation?

The records requested depend on the specific inquiry and the legal authority in the communication. Match the requested records to the stated issue and period, and seek advice if scope or authority is unclear. The GST Council-hosted instruction dated 30 March 2024 says inquiry letters or summons to regular taxpayers should state the specific nature of the inquiry and says information already digitally available on the GST portal should not be called for from a regular taxpayer. That instruction does not remove legal duties or settle the scope of a particular summons.

How long should I keep GST records in India?

The cited Indian records rules refer to section 36, but this material does not establish a single current retention calculation for every situation. Check the current statutory text and any proceeding-related extensions for the relevant period. Do not use a retention period from another GST jurisdiction or rely on an older article without checking its applicability.

What should I do if the returns and books do not match?

Do not assume that every mismatch is an error, and do not alter historical records to make totals agree. Identify the figures and periods involved, explain each material variance, and link the reason—such as timing, a note, classification or place-of-supply treatment—to supporting records. Have a qualified Indian GST adviser review disputed treatment or a sensitive response.
