Match marketplace supplies and invoices to your sales register and GSTR-1, separate returns, notes, fees, tax collected or withheld, and timing movements, then correct the record that is actually wrong. A lower bank settlement is not, by itself, evidence that taxable sales were lower.
What should match—and what should not be treated as the same figure
GSTR-1 is the statement of outward supplies. GST Portal guidance says it includes taxable supplies made through e-commerce operators and provides for invoice-level details, credit and debit notes, consumer-supply summaries, amendments, nil, exempt and non-GST items, and HSN-wise summaries. From May 2025, the Portal says HSN-wise outward-supply summaries are furnished separately for B2B and B2C.
A marketplace settlement is a cash movement after platform adjustments; it is not necessarily the value of supplies to disclose. The cited CGST Rules describe matching operator GSTR-8 details with a supplier’s GSTR-1 by place of supply and net taxable value. That matching framework does not make settlement totals a substitute for invoice and return records.
Build a bridge between supply activity and the money received rather than forcing every report to one total:

Marketplace report names and column logic vary. Do not assume a column has the same meaning across platforms—or even across reports from one platform—without checking the current documentation for your account.
How to reconcile the reports step by step
1. Freeze one period and preserve the original files
Choose a single GST tax period and record the filing cadence, marketplace account and date each report was downloaded. Keep unedited copies of the sales or order report, return and refund data, credit-note data, operator tax or TCS statement where available, fee and adjustment detail, settlement statements, seller sales register, and draft or filed GSTR-1 records and portal summaries. Work on copies so the source downloads remain intact.
The GST Portal describes GSTR-1 as a monthly or quarterly filing. Its guidance gives a ₹5 crore turnover threshold for the quarterly option, subject to stated conditions. Filing schedules and dates can change or be extended, so check the current Portal guidance and notices for the period rather than relying on a remembered due date.
2. Normalize the records before comparing them
Use the same tax period, currency and sign convention in every working file. Keep order, invoice and credit-note references in separate fields; multiple documents in one settlement batch are not one supply. Where source records contain them, standardize GSTIN, state or place-of-supply code, document date, taxable value, tax rate and tax amount.

For the operator-to-supplier comparison described in the cited rules, pay particular attention to place of supply and net taxable value. For your own accounting control, retain document-level references and return or note details as well; matching only aggregate totals can conceal duplicates or offsetting errors.
3. Build the supply-to-cash bridge
Start with gross supply activity, then show cancellations, returns or refunds, credit and debit notes, fees, tax collected or withheld, reserves or timing holds, and settlement transfers on separate lines. Tie the resulting bridge to the bank receipt and ledger. Do not subtract platform charges from taxable sales simply because the payout is smaller; verify what each charge or adjustment represents before deciding how it belongs in the books and tax records.
4. Make a transaction-level variance register
Use one row per transaction or a clearly supportable summary bucket. A practical working sheet includes:
- Source report and row identifier
- Invoice, order or credit-note reference and date
- GST tax period and customer GSTIN or status, if relevant
- Place of supply, taxable value, rate and tax
- Book entry and GSTR-1 table or summary bucket
- Operator-reported amount, variance and identified cause
- Corrective owner, action and evidence that the action is complete
Classify each difference so you can assign a fix rather than repeatedly rechecking the same totals. Common diagnostic categories include:

- Period or settlement timing: the supply, refund or payout appears in different report periods.
- Missing or duplicate document: an invoice or imported row is absent or appears more than once.
- GSTIN or place-of-supply mapping: the identifier or state assignment differs between records.
- Value, rate or tax discrepancy: taxable value, rate or tax amount does not agree.
- Return or note timing: a return or credit/debit note is recorded in a different period from the related supply.
- Report selection overlap: two exports include the same activity, or the chosen report omits a relevant transaction type.
5. Fix the source record, then the return mapping
Trace the variance to its supporting document. If the book entry is wrong, correct the books using the appropriate record; if the marketplace document or classification is wrong, seek correction from the operator; if the return mapping is wrong, correct the relevant disclosure under the process available for that tax period. Keep the reason and supporting evidence in the variance register.
GST Portal guidance says invoice details in a draft GSTR-1 can be changed or deleted before filing. It describes GSTR-1A as an optional same-period facility to add missed records or correct mistakes after GSTR-1 is available and before filing GSTR-3B for that period. Do not treat GSTR-1A as a general way to rewrite any historical filed return. Check current portal instructions, amendments and statutory time limits for the specific period before making a correction.

Check for portal communications and identify the exact tax period, document or value involved. Send the marketplace a precise discrepancy with the supporting transaction references and request review of its reporting. The cited CGST Rules describe discrepancies being communicated to both supplier and operator, with an opportunity for either to rectify their disclosures. The cited rule text also describes potential addition to the supplier’s output-tax liability and interest if a discrepancy remains unresolved.
The rules source is a CBIC-hosted CGST Rules PDF dated 23 April 2019, so it may not reflect later amendments. Confirm the current law and the rules applicable to the relevant period before relying on that process or assessing a liability. Ask a GST practitioner or chartered accountant to review material output-tax differences, unresolved notices, place-of-supply questions, or a correction to an already-filed return.

Keep purchase-side GSTR-2B issues separate
A mismatch between your purchase register and GSTR-2B concerns input tax credit, not the outward marketplace sales reconciliation. GST Portal guidance advises reconciling GSTR-2B with books, avoiding duplicate ITC, reversing credit as required under law, and paying reverse-charge tax where applicable.
The Portal says some GSTR-2B values flow into GSTR-3B and currently describes these auto-populated amounts as editable with a warning. Treat that as a prompt to check the source records, not proof that every credit is eligible or that an automatically populated figure should be accepted without review.
Retain the trail and escalate technical problems appropriately
Keep the original downloads, reconciliation bridge, variance register, operator correspondence, portal notices, corrected invoices or notes, and evidence of any return correction together. For a technical or process issue on the GST Portal, GSTN’s self-service portal provides a report-issue or complaint route and accepts issue keywords such as “GSTR 1” and “GSTR 3-B.”
