For section 52 sales, the statutory comparison is the marketplace operator’s GSTR-8 details against your GSTR-1, matched on the state of place of supply and net taxable value—not on the amount deposited in your bank. Then reconcile fees, tax on fees, TCS and other settlement adjustments as separate ledger entries.
First identify which figures you are reconciling
A marketplace report, a GST return and a bank payout can show different totals because they describe different things. Treat the issue as two reconciliations, and do not use a difference in one as proof that the other is wrong.

The two reconciliations are related, but their totals need not be equal. A payout may be reduced by marketplace fees, tax charged on those fees, TCS, refunds, reserves or other adjustments. Those items affect settlement accounting; they do not, simply because they reduce cash received, reduce the taxable value of your outward supplies.
Gather the records and fix the comparison period
Before changing a ledger or filing, collect the source records for the same seller GSTIN, marketplace operator and tax period. A marketplace export may group activity by order, invoice, dispatch, return or settlement date; establish what its columns mean rather than assuming its report period matches the GST reporting period.

Record the seller GSTIN, operator GSTIN, return period and state of place of supply for each comparison. Rule 78 names state of place of supply and net taxable value as the GSTR-8/GSTR-1 matching fields; comparing only a nationwide total can conceal a state-level difference.
Reconcile taxable supplies and returns before cash
Build the supply comparison from invoice-level records, then account for returns and credit notes before comparing period totals. For section 52, “net taxable value” means taxable supplies made through the operator, reduced by taxable supplies returned during the month. Supplies of services on which the operator pays tax under section 9(5) are excluded from that section 52 base. See the CBIC sectoral FAQ and CGST Act, section 52.

- Match the period. Confirm whether a sale, cancellation, return or credit note belongs in the period shown in the marketplace report and the GST statement. A return processed after the original sale can create a timing difference; do not assume the platform uses invoice date or tax-period cutoffs in the same way you do.
- Match the place-of-supply state. Compare records state by state using the place-of-supply information, not only the seller’s registration state or a consolidated marketplace total.
- Compare taxable supplies and returns. Trace differences to invoices, cancellations, returns and credit notes. Confirm that the records use comparable taxable-value fields and treatment of returned supplies.
- Recalculate the like-for-like total. Aggregate the corrected records by relevant period and state, then compare the resulting net taxable value with the corresponding GSTR-8 and GSTR-1 details.
Common explanations include different period cutoffs, a return or credit note recorded in only one source, an incorrect GSTIN or place-of-supply state, or a report total that includes transactions outside the section 52 comparison. Treat these as leads to verify against source records, not automatic reasons to alter a filed return.
Check whether the transaction is under section 52 or section 9(5)
Do not put every marketplace sale into one tax bucket. GSTR-1 distinguishes e-commerce supplies attracting section 52 TCS from notified supplies for which the operator pays tax under section 9(5); its reporting guidance also calls for operator GSTIN details in the relevant e-commerce reporting. Review the current GST Portal GSTR-1 guidance and classify transactions according to the applicable notification and the facts of the supply.

Under section 52, the operator collects TCS on the relevant taxable supplies. Under section 9(5), for a notified service, the operator’s tax responsibility differs. A mismatch can result if records intended for these different treatments are compared as if they belonged to the same statutory base.
Do not rely on a rate copied from an older FAQ. The CBIC sectoral FAQ states 1% for intra-State collection, while CBIC’s Notification 01/2024-Integrated Tax, dated 10 July 2024, amends the wording of the relevant inter-State notification from “one per cent” to “half per cent.” These references do not establish one universal current rate for every transaction: check the Central and applicable State notifications, jurisdiction and effective date before applying or quoting a rate. Section 52 sets a statutory ceiling and taxable base; it is not itself proof of the currently notified rate.

Bridge the settlement statement to your books and bank
Once the supply totals have been checked, reconcile cash separately using the marketplace settlement statement. The precise categories and report labels vary by platform, so follow the statement and its supporting documents rather than assuming a standard export layout.
- Start with gross order proceeds and trace them to sales invoices and the sales register.
- Record refunds, returns and credit notes with their supporting records and applicable period treatment.
- Record marketplace fees and tax charged on those fees separately, using the platform’s valid invoices or credit notes to support expense-side GST treatment.
- Record TCS and other settlement items—such as reserves or adjustments—in the appropriate ledger accounts based on the statement and source documents.
- Match the resulting net payout to the bank deposit and investigate any remaining difference against the settlement details.
This is an accounting bridge, not the statutory GSTR-8/GSTR-1 matching test. In particular, do not reduce outward taxable supplies by commission just because commission was deducted before payout. The platform’s fee and its GST documentation need their own review.

Correct the source that is actually wrong
When GSTR-1 and the operator’s GSTR-8 details differ, the CGST Rules provide for electronic communication of discrepancies to the supplier and operator and for rectification of the relevant statement. The Rules also describe adding an unresolved discrepancy to the supplier’s output tax liability with interest if it remains unrectified. Read the actual portal communication and applicable rule before deciding what action is required; a variance alone is not an instruction to pay tax or amend a return.
For an omission or mistake in the same period, GST Portal guidance describes optional GSTR-1A as available after GSTR-1 is filed or its due date has passed, whichever is later, and before filing GSTR-3B for that period. A correction through GSTR-1A is auto-populated into that period’s GSTR-3B. For other periods or returns already filed, use the correction or amendment process that currently applies to the facts and period.
Before taking a filing action, determine whether the error is in your records, your GSTR-1, the operator’s data or the underlying marketplace report. Keep the exports, invoices, credit notes, reconciliation calculations and portal communications together. For a formal discrepancy communication, a material unexplained variance or uncertainty about section 52 versus section 9(5), have a GST practitioner or chartered accountant review the specific documents and applicable law.
