If you sell through Amazon, Flipkart, or other marketplaces, build your GST filing routine from your invoices and transaction records—not from the amount paid into your bank account. For each tax period, confirm your filing profile, collect reports from every sales channel, reconcile sales and adjustments, prepare and review GSTR-1 where it applies, and then check purchase-side records before assessing input tax credit. The steps below are general guidance for GST-registered sellers in India; the correct forms and treatment depend on your registration and transactions.
First confirm which returns apply to your business
A marketplace account does not by itself determine your GST filing obligations. Check the registration type and return profile for each GSTIN, including whether the registration is normal or composition. The GST Portal’s GSTR-1 FAQ says composition taxpayers and certain other categories are excluded from GSTR-1. Confirm the forms that apply to your business rather than assuming every marketplace seller files the same returns.
Also confirm whether your profile is monthly or quarterly. The Portal FAQ describes QRMP eligibility for taxpayers with aggregate turnover up to ₹5 crore, subject to its stated conditions. It gives standard GSTR-1 due dates of the 11th of the succeeding month for monthly filers and the 13th after quarter end for quarterly filers. These are standard dates, not a guarantee for every period: extensions may apply, so check the GST Portal dashboard and current notifications for your tax period.
Gather records from every marketplace and sales channel
For each marketplace and your own store, download the period’s order and invoice data, cancellations, returns, refunds, discounts or other adjustments, credit and debit notes, fees, and settlement reports. Record the marketplace operator’s legal name and GSTIN where available. Keep the underlying invoices and reports so that each amount or adjustment can be traced to a transaction.

This collection supports the outward-supply information and e-commerce reporting described in the GST Portal’s GSTR-1 FAQ and GSTR-1 filing workflow. Report formats differ by platform; the official guidance does not establish that every marketplace provides the same fields or export.
Reconcile marketplace sales before preparing the return
- Match invoices and orders. Compare invoice and order totals from each channel by tax period and marketplace. Retain a working paper that lets you trace totals to the source records.
- Account for changes to transactions. Reconcile cancellations, returns, refunds, and issued credit or debit notes to the original sales records. Do not use a settlement payout as a substitute for the sales and invoice ledger.
- Separate the types of supplies. Classify records as applicable for B2B invoices, B2C reporting, exports or SEZ supplies, exempt or non-GST supplies, advances, and amendments. Which categories and treatment apply depends on the transaction facts and current rules.
- Identify the relevant e-commerce reporting category. GSTR-1’s Table 14 distinguishes supplies liable to operator TCS under section 52 from supplies for which the operator pays tax under section 9(5). Determine which category applies to each relevant supply and use the operator GSTIN and portal fields as required; do not assume all sales through a marketplace are treated alike.
- Explain differences rather than forcing a match. Compare gross order value, taxable value, tax, fees withheld, and net settlement. Record why the figures differ—for example, because of fees or transaction adjustments—so the reconciliation is auditable.
The legal treatment of an individual transaction and the reports available from a particular platform are seller- and platform-specific. Check current rules or consult a qualified GST practitioner when classification is uncertain.
Prepare GSTR-1 and check the portal summary
Where GSTR-1 applies, its reporting can include outward-supply invoice or summary data, credit and debit notes, exports, advances, an HSN/SAC summary, amendments, and specified e-commerce supplies. The GST Portal’s workflow guide describes Table 14 tabs for supplies liable to operator TCS under section 52 and supplies liable under section 9(5).
- Enter or upload the return data using the preparation method available to you.
- Generate the consolidated summary and compare it with your reconciled working papers, including marketplace/operator figures and GSTIN classifications.
- Review portal validation errors and resolve them before filing. If you add records after generating the summary, regenerate it and review the updated figures.
- File only after the summary agrees with your records. The portal workflow warns that once the statement is filed, its values cannot be edited or deleted through the draft process.
The GST Portal describes online entry, an offline return tool, and third-party ASP/GSP applications as preparation options. If you choose software, compare whether it can separate marketplaces and GSTINs, handle refunds and credit notes, export usable portal data, report validation errors, preserve an audit trail, and support your filing frequency. The Portal does not endorse a named provider or establish that any particular provider supports every marketplace.

File on time and keep proof
Submit using the signing method available to your entity; the portal workflow describes filing with DSC or EVC. Retain the filed return copy and acknowledgement or reference with the period’s reconciliation and source reports. For the applicable due date, use the live portal calendar and check any current extension notification rather than relying solely on the standard dates in the FAQ.
The GST Portal FAQ states that GSTR-1 must be filed even when there is no business activity in the tax period, as a nil return. Check whether that requirement applies to your filing profile and complete the applicable filing rather than leaving the period unaddressed.

Compare supplier invoices and your books with GSTR-2B before considering input tax credit. The GST Portal’s GSTR-2B FAQ search-indexed guidance advises against claiming the same credit twice, calls for reversals where required, and says reverse-charge tax must be paid. An auto-populated amount is not, on its own, proof that a credit is eligible; verify the current rules and your transaction facts before claiming it.
GSTR-3B filing and payment steps, as well as any period-specific extensions, should be checked in the current GST Portal guidance and notifications. They are not established here, so do not infer a due date or procedure from the GSTR-1 schedule.

Correct mistakes using the route available for that period
Before filing, the GST Portal FAQ says draft uploaded invoice details may be modified or deleted. After filing, the FAQ describes optional GSTR-1A as a way to add or correct information for the same period after GSTR-1 is filed or its due date has passed, whichever is later, and before GSTR-3B for that period is filed. Confirm availability and applicable requirements on the portal for your period.
The FAQ also gives an annual cut-off for amendments to prior-year invoices: 30 November of the following financial year, subject to the relevant law and annual-return timing. Treat that as portal guidance, not a substitute for checking the statutory deadline applicable to the return year and your circumstances.
