Best GST Accounting Software for Small Businesses and Online Sellers in India

The right GST software depends on your accounting, inventory and filing workflow. Compare four India-focused options and verify marketplace imports, plan limits and reconciliation before adopting one.

There is no single best GST accounting software for every Indian small business. The right choice depends on whether you mainly need billing, inventory, offline accounting, accountant collaboration, or reconciliation of online-marketplace settlements. Zoho Books, TallyPrime, Vyapar and ClearTax describe relevant GST and accounting features, but the available product information does not establish which one best imports and reconciles Amazon India, Flipkart or other marketplace data. Shortlist by workflow, then confirm the exact plan limits and data handling with the provider.

What to compare before choosing GST software

Start with the work the software must do, rather than a feature-count comparison. GST return preparation and accounting are not the same as matching marketplace orders, fees, refunds and settlements. A seller may need both, while a service provider with no stock may value straightforward invoicing and return preparation more.

  • GST records and returns: Check the handling of GSTINs, HSN/SAC codes, place of supply, tax rates, GST reports and the process for preparing return data.
  • E-invoice and e-way bill workflow: Confirm that the product supports the workflow and eligibility relevant to your business, and establish whether it runs through the software, a portal, a GSP or another integration.
  • Inventory: If you hold stock, check whether the product tracks stock movement and supports the level of inventory accounting you need.
  • Marketplace reconciliation: Ask specifically whether orders, seller fees, refunds, tax details and settlement statements can be imported for each marketplace you use, and how the resulting entries are reconciled.
  • Access and collaboration: Check cloud and offline access, accountant access, support arrangements, and how multiple GST registrations are handled.
  • Migration and total cost: Ask how opening balances and historical records are moved, what assistance is available, which features require a particular plan, and what the ongoing total cost will be.

Vendor feature pages describe what providers say their products offer; they are not controlled comparisons or proof of a particular filing outcome. Treat each feature as a prompt for a product demonstration using your own workflow.

Marketplace selling needs a separate reconciliation check

Do not assume that accounting or GST functionality means a product can import and reconcile marketplace activity. The available product descriptions do not establish whether any of these options syncs Amazon India, Flipkart or another platform’s orders, commissions, refunds, tax details or settlement statements.

Ask the provider to demonstrate the full path using a sample settlement from your marketplace and plan. Check what is imported, whether fees and refunds map to appropriate accounts, how settlement differences are surfaced, and whether the data can be reviewed before it affects your books. If the provider cannot confirm those details, plan for a separate process or tool rather than treating the integration as included.

How GST return and e-invoice workflows fit together

The GST Portal’s GSTR-1 guide describes a return containing invoice-level and summary information. It also covers supplies through e-commerce operators where the operator is liable to collect tax under section 52 or pay tax under section 9(5). The official FAQ asks, “How should exempt supplies through E-Commerce operator be reported in Form GSTR-1?” That is a reporting question to resolve for the seller’s circumstances, not a feature that can be inferred from a software brand.

The guide lists three preparation routes: enter data online on the portal, upload using the Returns Offline Tool, or use a third-party ASP application through a GSP. It also says the portal receives e-invoice details from the Invoice Registration Portal (IRP) for GSTR-1. A software choice should therefore fit the way your business creates invoices and reviews return data, not just the final filing step.

The GST Portal guide also states that GSTR-1 must be filed even when there is no business activity in the tax period (a nil return), subject to the taxpayer categories it lists as not required to file. Confirm applicability for your registration and circumstances using current official guidance rather than assuming every business has the same filing obligation.

For e-invoicing, official IRP materials describe portal, direct API, GSP and ERP routes. GSTN describes direct API integration as best suited to taxpayers with internal IT teams, large transaction volumes and real-time generation needs. Smaller businesses should first establish whether a software, GSP or portal route meets their actual workflow. The material cited here does not establish current mandate applicability or a turnover threshold; check the official applicability tool and current notifications before relying on a product’s eligibility language.

A practical shortlist and adoption process

  1. Map your workflow. List your GST registrations, invoice volumes, stock needs, e-invoice or e-way bill requirements, marketplace accounts and who prepares or reviews returns.
  2. Choose two or three candidates by need. Consider Zoho Books for a cloud-accounting workflow with described inventory and multi-registration features; TallyPrime when offline-capable accounting and inventory movement matter; Vyapar for mobile-first billing and basic accounting; or ClearTax when invoice matching and GST-focused workflows are priorities. These are fit-based starting points, not endorsements of performance.
  3. Test a representative period. Ask for a demonstration or trial that uses examples of your invoices, stock movements and marketplace settlements. Verify the complete process rather than relying on a feature list.
  4. Confirm the commercial and operating details. Get current plan limits, registration counts, user or accountant access, offline or cloud conditions, support, migration assistance and recurring charges in writing.
  5. Review before switching fully. Compare sample reports and return data with your existing process, and have the person responsible for compliance review the setup before relying on it for filing.

Questions to ask each provider

  • Does the plan support all my GST registrations, and are they managed in one account or separately?
  • Can you show how my e-invoice and e-way bill workflow works, including any eligibility or setup requirements?
  • Can the software prepare or export the data I need for GSTR-1, and what review is required before filing?
  • Can you demonstrate imports and reconciliation for my specific marketplace, including fees, refunds and settlement statements?
  • What works offline, what requires an internet connection, and how does accountant access work?
  • What data can be migrated, what support is available during migration, and what are the current plan limits and total recurring costs?
