A Guide to GST Compliance Software for Businesses With Multiple State Registrations

A practical guide to comparing GST software when your business manages registrations in multiple Indian states, including return workflows, reconciliation and e-invoicing.

For an Indian business managing GST registrations in multiple states, choose software that keeps each GSTIN’s records, return status, reconciliation and approvals distinct while giving the finance team a useful consolidated view. Compare return workflows, accounting or ERP integration, e-invoicing where applicable, permissions, audit trails, exports and total cost. ClearTax, TallyPrime and Zoho Books are starting points to assess against those needs; the GST Portal and its offline utility are also filing routes. Treat vendor descriptions as claims to verify, not independent proof of fit.

Why multiple state registrations change the software question

The GST Portal’s registration flow asks applicants to select a State or Union Territory and displays registrations associated with the same PAN across India. In practice, teams need to know which GSTIN’s books, invoices, returns and filing status they are viewing, while still being able to report across the business where appropriate.

That does not mean every business operating in more than one state has the same registration obligation. Registration requirements depend on the business’s facts and applicable GST rules. Confirm the registrations the business needs with a tax professional; then assess whether a product can represent that structure cleanly.

What to evaluate in the day-to-day workflow

Per-GSTIN records and consolidated reporting

Check that users can identify the GSTIN attached to the records and return work in front of them. Ask for a demonstration of both the per-GSTIN view and any PAN-level summary, including how the software handles branches, legal entities and user access. A consolidated dashboard is useful only if it does not obscure which registration owns a transaction or filing.

Return preparation, review and filing

GSTR-1 is not just a total-sales figure. GST Portal guidance describes invoice-level details for supplies to registered persons, specified inter-state supplies to unregistered consumers, credit and debit notes, exports and SEZ supplies, as well as state-level summaries for unregistered consumers, advances and adjustments, amendments, nil, exempt and non-GST supplies, and HSN/SAC summaries. From May 2025, the portal’s guidance says the HSN-wise outward-supply summary is furnished separately for B2B and B2C.

Ask which returns the software prepares, what review steps it supports, and who actually submits them. Establish which actions require a portal login or an authorized signatory. The GST Portal says filing GSTR-1 is a prerequisite to GSTR-3B filing for the same tax period and describes restrictions involving previous return periods. Confirm the current sequence and portal behavior with the tax team rather than assuming software handles every filing dependency.

Reconciliation and corrections

Find out how the product compares accounting records with GST Portal data, and whether reviewers can inspect unmatched, duplicate, amended and missing transactions. Ask how corrections are reflected in the books and return workflow, and whether the software preserves a reviewable history of changes. Official return guidance establishes the detail and constraints involved; it does not establish that any vendor’s matching or automation is error-free.

Data ingestion, exports and controls

Have the vendor show how data enters the system from the company’s accounting package or ERP. Confirm supported connectors, file formats or APIs and how frequently data refreshes. Also check permissions, approval steps, change logs, backup and export controls, retention terms and support commitments. These details matter when several people prepare, review and approve filings across registrations.

Compare the available routes and products

The descriptions below reflect what the relevant vendor or service says it offers; they are not results of hands-on product testing. Availability can depend on configuration or plan, so confirm the exact features and terms for the business.

Confirm which features and GSTIN counts are available on the proposed plan, and demonstrate the actual data and review workflow. Treat performance and automation descriptions as vendor claims.
TallyPrime Tally describes managing multiple GSTINs in one or multiple companies and GST compliance for multiple business locations. Confirm the configuration and any integration needed for the company’s accounting setup, and establish which filing steps remain outside the product.
Zoho Books Zoho describes multiple GSTIN support and e-invoicing. Confirm how the product maps the business’s GSTIN structure, supports its filing workflow and connects to any other systems it uses.
GST Portal and offline utility The GST Portal supports online preparation, an offline returns utility and third-party applications through GST Suvidha Providers. Assess the operational effort required to prepare, upload, review and track data separately across registrations.
IRIS IRP The GSTN-authorized private Invoice Registration Portal describes web, app, Excel, bulk and API options. Assess it as an e-invoice service or integration option, not as a substitute for evaluating accounting and return-compliance software.

How e-invoicing affects integration choices

NIC describes e-invoicing as electronic authentication of B2B invoices through an Invoice Registration Portal (IRP). Businesses create invoices in their own accounting, billing or ERP systems and report specified documents to an IRP to obtain an Invoice Reference Number (IRN) and QR code; e-invoicing does not mean generating invoices on a government portal. The GSTN-hosted overview says IRN generation on the six IRPs it lists is free and that resulting data is shared for supplier GSTR-1 auto-population.

NIC says invoice information is transferred to the GST and e-way bill portals, enabling relevant data to flow into GSTR-1 and part-A e-way bill workflows without manual re-entry. GST Portal help says IRP-submitted e-invoice details populate specified GSTR-1 tables and can be edited in the return workflow. Ask vendors to demonstrate how invoices reach an IRP, how IRNs and QR codes are handled, what happens after a failed submission, and how returned data is reconciled with books and returns.

Confirm whether e-invoicing applies to the business

Published sources in the available material conflict on the turnover threshold: a GSTN-hosted overview gives ₹5 crore, applicable from 1 August 2023, while the current-facing IRIS IRP page says e-invoicing applies at ₹10 crore and above. The operative current notification and exceptions are not established here, so neither figure should be treated as definitive. Check current CBIC or GSTN notifications and confirm applicability with a tax professional before choosing a workflow.

Run a vendor demonstration against your own requirements

Use representative data and the company’s actual registration structure, rather than a generic product tour. Ask each vendor to demonstrate these points:

  1. How GSTINs map to users, legal entities, branches and reporting views, including per-GSTIN status and any consolidated summary.
  2. Which returns the product prepares, reviews and files, and which actions still need a portal login or authorized signatory.
  3. How books or ERP data are ingested, including available connectors, file formats, APIs and data-refresh schedules.
  4. How reviewers find and resolve unmatched, duplicate, amended and missing transactions, and where the audit trail appears.
  5. If e-invoicing applies, how the product submits invoices to an IRP, handles IRNs and QR codes, retries failures and reconciles the returned data.
  6. What permissions, approval steps, change logs, backup and export controls, retention terms and support response commitments are included.
  7. The full cost: implementation, per-GSTIN or volume charges, integrations, support and renewal terms.

Choose by workflow fit, not a feature list

A portal-centered process may be workable for a team that can manage preparation and status tracking across its registrations with the available online or offline tools. A business considering commercial software should select only after confirming that its required GSTIN structure, accounting integration, review controls and filing responsibilities work in the proposed configuration. No independent performance benchmark establishes one of these options as the best choice; judge the demonstration, contract and support terms against the business’s own workflow.
