Reconcile GST returns one GSTIN at a time, then consolidate the cleared results for management reporting. A business may use one PAN across several state registrations, but it must keep each registration’s outward supplies, input tax credit (ITC), tax liability and return trail distinct.
Why each GSTIN needs its own reconciliation
Section 25(4) of the Central Goods and Services Tax Act, 2017 treats a person with more than one registration as distinct persons for the purposes of the Act. The CBIC-published Act states: “A person who has obtained or is required to obtain more than one registration, whether in one State or Union territory or more than one State or Union territory shall, in respect of each such registration, be treated as distinct persons for the purposes of this Act.”
In practice, use the GSTIN as the working unit for return checks and ITC review. A corporate or PAN-level summary is useful for management, but it should be built only after registration-level differences are resolved or clearly shown as open. CBIC’s reconciliation statement instructions likewise describe reconciliation for each GSTIN separately and say entities operating in multiple states must internally derive ITC for each GSTIN. Those instructions are historical form guidance; confirm the form and requirements for the financial year being filed.
Set up a GSTIN-wise control file
Start with a master register, then make sure every source record can be traced to the registration that reports it.

- GSTIN master: record each legal name, state, GSTIN, return frequency, accounting location, reviewer and any distinct registration or Input Service Distributor (ISD) role. Verify registration details in the live GST Portal.
- GSTIN-tagged records: retain sales and purchase invoices, credit and debit notes, expense records, reverse-charge items, tax payments and electronic ledger movements with the relevant GSTIN identified.
- Shared costs: keep the underlying supplier invoice, the registrations that used the service, the allocation calculation and evidence supporting the allocation. Do not rely on a consolidated accounting entry alone.
- Return calendar: track filing frequency and periods separately for each GSTIN. The GST Portal’s QRMP FAQ says a taxpayer can opt into QRMP for some GSTINs while remaining outside it for others. Check the current portal calendar for periods and due dates.
Reconcile outward supplies and tax liability
For each GSTIN and tax period, use the sales records and adjustments as the starting point, then compare them with the filed returns and payment trail.
- Prepare the books-side outward-supply list. Include invoices, credit and debit notes, amendments, exports and other relevant supply categories. Check exempt, nil-rated or non-GST reporting where applicable.
- Match to GSTR-1. The GST Portal describes GSTR-1 as the monthly or quarterly statement of outward supplies, with invoice-level and summary details, amendments, notes, exports and HSN/SAC summaries. Tie the GSTIN’s records to the corresponding period’s filed statement. See the GST Portal GSTR-1 guide.
- Resolve period and classification differences. Log missing, duplicated, misclassified or differently timed items rather than silently netting them against another registration or period.
- Tie liability to GSTR-3B and payment records. Compare reported liability with the relevant GSTR-3B, tax payments and electronic ledgers for that GSTIN. Retain the explanation and supporting trail for each difference.
The portal guide also describes GSTR-1A as an optional way to add or amend records in the same period before filing GSTR-3B. Use the current portal workflow and applicable rules when deciding whether and how to correct a particular record.

Reconcile inward supplies and ITC
GSTR-2B is a useful matching statement, not a substitute for the registration’s own eligibility review. The GST Portal says it is an auto-drafted, static ITC statement generated for each registered person and is not itself a return to file. Compare it with the books of the same GSTIN, investigate exceptions and claim only eligible credit after required reversals.
- Match each purchase or expense document to that GSTIN’s GSTR-2B. Check supplier, invoice number and date, taxable value, tax amounts and period. Keep unmatched records visible until explained.
- Classify exceptions. Separate supplier filing or timing differences, data mismatches, duplicates, potentially ineligible credit, reverse-charge items and other review items. Assign an owner and next action to each.
- Apply the eligibility review. Check applicable restrictions and required reversals against current law and the facts. The GST Portal’s GSTR-2B advisory cautions that its “ITC not available” categories are limited; taxpayers must self-assess other restrictions.
- Follow up on supplier corrections. Portal guidance says a supplier’s GSTR-1A addition or amendment reaches the recipient’s next-period GSTR-2B. Track such items across periods so they are not missed or counted twice.
- Tie eligible amounts to GSTR-3B and the electronic credit ledger. Reconcile the final claim, reversals and relevant reverse-charge tax for that GSTIN to its return and ledger records.
Do not move an apparent surplus of ITC in one state registration to cover a shortfall in another. The CBIC FAQ explains that separate state registrations are distinct registered persons and cross-utilisation of credit between them is not allowed.

Handle inter-registration supplies and shared input services
Review transactions between registrations and centrally received services as registration-level flows, not as informal bookkeeping transfers. CBIC guidance says common input services used by multiple registrations need appropriate invoicing or distribution through the ISD mechanism to the distinct persons that actually use the services. - Identify the supplying and receiving GSTINs and retain the relevant invoices and accounting entries.
- For shared services, document the registrations that used them and the basis for allocation or distribution.
- Keep the allocation calculation, evidence of use and related return treatment together for review.
- Seek current professional advice where supply, valuation, place of supply or ISD treatment is uncertain; the general guidance does not determine the tax position for a particular transaction.
Keep exceptions visible through close
A reconciliation is useful only if another reviewer can trace a difference from the return back to the source records and see what happened to it. Maintain an exception log with these fields:

At year-end, bridge books or financial-statement totals to annual turnover and ITC separately for each GSTIN. Explain any consolidated-account allocation and timing item, then reconcile the GSTIN-level figures to that year’s annual return and any applicable reconciliation statement. CBIC’s cited instructions support GSTIN-wise reconciliation, but are historical; verify the current forms and rules for the year at issue.

Once registration-level checks are complete, aggregate resolved figures for management reporting. Preserve state, GSTIN and tax-head dimensions in the summary, and show open exceptions separately rather than netting them invisibly. When registrations differ, compare their return frequency, outward-supply mix, ledger balances, shared-service usage, unresolved GSTR-2B mismatches and year-end differences; the remedy for a difference depends on its facts and should not be assumed to be the same across states.
