There is no single best payroll service for every church. The right choice depends on whether you want to run payroll in software or hand more of the work to a specialist, how the provider handles clergy and housing allowance setup, and what your staffing, accounting, and support needs are. These are seven options to compare—not an independently verified ranking.

The providers below are a practical shortlist, not a ranked or exhaustive market survey. Several descriptions come from provider-authored comparisons or service pages, so confirm current features and terms with each company.
1. Gusto
Gusto is a general payroll and HR platform that may suit a church comfortable managing payroll in software. Its administrator documentation describes a minister housing allowance earning type and how the amount appears in Box 14 on the W-2. 2. ChurchPayroll.com
A church- and ministry-focused provider, ChurchPayroll.com’s listed services include housing allowance and dual-status support, tax filings, direct deposit, contractor payments, and year-end forms. Its pricing is described as custom, so ask for a written quote and confirm which services are included.

3. MinistryWorks
MinistryWorks is presented as a full-service church payroll and HR option, with clergy support, tax filing, time tracking, onboarding, and year-end reporting. Its surfaced pricing information emphasizes custom ministry pricing rather than a fixed rate. Contact the provider for current terms and confirm the exact clergy workflow and support included.
4. Paycor
Paycor is positioned for larger churches and multi-campus organizations that want a broader HR suite, including time tools, benefits, and reporting. Pricing is quote-based, and clergy-specific handling may require configuration. Ask the provider to demonstrate how it would set up your ministers and report their pay.

5. QuickBooks Online Payroll
ChurchShield’s 2026 comparison describes QuickBooks Online Payroll as a logical option for churches already using QuickBooks Online and seeking connected accounting workflows. It also says clergy-specific setup is not automated by default. Confirm the current product workflow and the precise scope of any accounting connection before choosing it.
6. SurePayroll
ChurchShield’s comparison describes SurePayroll as a simplified full-service option for smaller churches, with tax calculations, direct deposit, and employee self-service. Church-specific setup still matters. Verify current features, service geography, and pricing with the provider.

7. ChurchShield
ChurchShield describes standard and full-service payroll, clergy housing allowance designation, dual tax status, worker classification, state compliance, time tracking, reporting, and support for part-time and multi-campus arrangements. Its FAQ says pricing depends on employee count and pay frequency. Request a tailored quote and clarify what the selected service level covers.
How to choose a payroll service for your church
Compare the service against your actual payroll workflow, not just a feature list. A platform’s ability to run payroll does not establish that your church’s configuration is correct.

- Service model: Establish whether your team runs payroll in software or a provider handles more of the process. Compare the administrative work your staff retains with the help included.

- Tax filings and year-end work: Confirm who prepares and files payroll returns and year-end forms, what the church must review, and how corrections are handled.
- Integrations and operations: Verify exact connections to your accounting system, timekeeping, benefits, and church management tools rather than relying on a general claim of integration.
- Implementation and support: Ask about onboarding, training, access to a specialist, response times, and help resolving payroll errors.
- Total cost: Get a written quote for your headcount and pay frequency. Include base fees, per-employee charges, setup, tax filing, timekeeping, HR add-ons, and contract terms.
ChurchPayroll.com and MinistryWorks describe custom pricing, while ChurchShield says its price depends on employee count and pay frequency. Gusto’s June 2026 comparison gives general context of $30–$60 per month plus $4–$10 per employee, depending on platform and features; that is not a verified market survey or a quote for any of the seven providers. Compare current written quotes rather than treating the range as a current price list.
What churches should know about clergy payroll and housing allowance
Clergy and non-clergy payroll can involve different tax treatment, and housing allowance handling requires deliberate designation and reporting. ADP’s church payroll guide discusses clergy-specific payroll considerations, while Gusto’s help documentation describes its own housing allowance workflow. Neither a provider feature list nor a payroll application is a substitute for advice about your church’s circumstances.

A specialist managed service may provide more hands-on, church-focused help, while a software platform may offer broader self-service workflows and integrations. Neither model is automatically less expensive or easier: compare the time your staff must spend, the support actually included, and total cost at your church’s payroll frequency and headcount. A larger church may need broader HR and multi-location tools; a smaller church may prioritize straightforward administration, but size alone does not determine fit.
Questions to ask before signing
- How will you configure ministerial housing allowances and report them on year-end forms?
- Which clergy tax settings are supported natively, and which require manual configuration?
- How do you handle non-clergy employees, hourly overtime, contractors, part-time arrangements, and multiple campuses?
- Who reviews our setup, and who helps correct an error?
- Which tax filing, year-end, accounting, timekeeping, and benefits features are included in this specific quote?
- What is the total price at our headcount and pay frequency, including implementation and add-ons?
