How to Manage GST Invoices and Reconcile Marketplace Sales in India

A practical India-focused workflow for keeping GST invoice records, reconciling marketplace settlements and preparing marketplace sales data for GSTR-1.

For a GST-registered seller in India, the reliable way to manage marketplace sales is to keep an invoice-level record, reconcile the marketplace’s gross transaction activity to its net payout, and report supplies in the applicable GSTR-1 categories. A marketplace settlement is not a substitute for sales records: it may reflect refunds, fees, timing differences and tax-related collections as well as sales.

Keep a complete invoice record

Maintain a consecutive invoice-number series unique for each financial year and GSTIN. Link every marketplace order reference to the corresponding invoice number and date, and retain relevant credit or debit notes for adjustments. The GST Portal warns that duplicate invoice series for a GSTIN in a financial year fail validation: GST Portal return guidance.

CBIC’s tax-invoice rules specify invoice particulars that generally include the supplier’s name, address and GSTIN; serial number and issue date; recipient details, including GSTIN or UIN where applicable; HSN or SAC; description; quantity and unit for goods; supply value; tax rate and amount; and, for inter-state supplies, place of supply and state. Rules also address certain details for invoices to unregistered recipients, reverse-charge indication, and the supplier’s or authorized representative’s signature or digital signature. The required particulars and exceptions depend on transaction type, so use the applicable rule rather than treating this list as exhaustive: CBIC’s CGST Rules.

Build a period-by-period reconciliation

1. Gather source reports for the same tax period

Download the marketplace’s order or sales, invoice, return or refund, fee, and settlement reports for the period you are closing. Preserve the original exports and note the platform, report name, download date and covered period. Marketplaces use different report names and formats; there is no universal export template established in the official guidance.

2. Create a transaction-level register

Use one row per relevant transaction or adjustment, with fields that let you trace it from order to return. A practical register can include:

  • Marketplace and order references, invoice number and invoice date.
  • Recipient registration status where relevant, supply state or place of supply, and product HSN or service SAC.
  • Taxable value, applicable tax rate and tax amount, plus gross customer transaction value.
  • Returns, refunds, cancellations, and linked credit or debit notes.
  • Marketplace charges, tax-related collections or withholdings, settlement amount and settlement date.

These are recommended bookkeeping controls based on invoice and reporting needs, not a prescribed GST Portal template. Keep supplier sales distinct from fees charged by the platform and from tax collected or withheld.

3. Bridge sales activity to the bank payout

Reconcile gross transaction activity to the cash paid by the marketplace. Show each deduction or timing item separately—for example, returns and refunds, cancellations, commissions and other fees, reserves, settlement timing differences, and tax-related collections. The payout is a settlement figure, not automatically the taxable-sales total. This bridge is a bookkeeping control; ask your accountant to confirm the accounting treatment for your business and platform arrangements.

4. Classify supplies for return reporting

Classify transactions before preparing the return. Distinguish registered-recipient B2B invoices from consumer sales; identify inter-state supplies, credit and debit notes, and exempt or nil-rated supplies; and determine whether marketplace transactions fall under the section 52 collection framework or the section 9(5) operator-liability framework. These categories can have different reporting and tax-responsibility implications, so do not assume that all marketplace sales are treated alike. 5. Compare operator data with your return records

For marketplace operator data reported in GSTR-8, the GST Rules provide for matching the place-of-supply state and net taxable value with the supplier’s GSTR-1 data. Review differences by platform and period, then trace them to invoice or order details, returns, classification and period cut-off. Record each exception with its amount, likely cause, responsible person, correction and supporting evidence. The matching rule is in CBIC’s CGST Rules.

6. Prepare, file and retain supporting evidence

The GST Portal describes three GSTR-1 preparation routes: online entry on the portal, the official Returns Offline Tool, and third-party ASP applications through GST Suvidha Providers. When comparing a workflow, check whether it supports your marketplace imports, refunds and credit notes, GSTIN and invoice-series controls, GSTR-1 table mapping, reconciliation reports, audit trail, correction process, data export and filing frequency. The official guidance confirms the routes, not the capabilities or quality of particular commercial products.

The portal describes monthly and quarterly filing options and says a nil return is required when there is no activity for the period. It also reports a preceding-year turnover condition of ₹5 crore for opting into quarterly filing, with an alternative condition for new registrations expecting aggregate turnover up to that amount. Eligibility, due dates and available options can change; check current portal guidance and notifications for your circumstances before filing. Keep invoices, notes, marketplace exports, settlement bridges and exception resolutions with the records supporting the return.

Check whether e-invoicing applies

Under the e-invoice process, a supplier registers invoice information with an Invoice Registration Portal (IRP), receives an Invoice Reference Number (IRN), and the registered information is shared with the GST Portal. Relevant e-invoice details can auto-populate GSTR-1 and can be edited, according to the portal’s guide: GST Portal return guidance. The IRP says an e-commerce operator can generate e-invoices on a seller’s behalf, while identifying the supplier as the party that generates the e-invoice: IRP e-invoice FAQs.

Do not infer that every marketplace seller or transaction must use e-invoicing. Check whether the rules apply to your business and confirm how your platform handles any agreed process. When to get transaction-specific advice

GST treatment can depend on the seller, supply, marketplace role and current rules. If you are unsure whether a sale belongs in a section 52 or section 9(5) category, how to correct a mismatch, or how a particular adjustment affects your return, check current official GST guidance or consult a qualified tax professional using the underlying invoices and platform records.
