Choose software by tracing real orders through settlement, accounting and GST reporting—not by comparing feature lists alone. A general GST accounting system may manage books and tax records, while a separate marketplace tool may be needed to match orders, refunds, fees and deductions to payouts. Test both against your actual channels and files before committing.
Start with the work your business actually needs to do
Before comparing products, map the setup the software must support. Record your marketplaces and direct-sales channels, monthly order and line-item volumes, return and return-to-origin (RTO) patterns, legal entities and GST registrations, warehouses and fulfilment locations, existing ledger or ERP, accountant handoff, and filing process. Identify who prepares, reviews and submits returns.
This inventory helps distinguish a bookkeeping need from a reconciliation need. A seller with manageable volume may be able to work from summary totals, while a high-volume or multichannel business may need order-level matching and a clear queue of exceptions. Treat that as a workload question to test, not a rule that dictates a particular product.
Understand the difference between accounting and marketplace reconciliation
General GST accounting software can support invoices, tax records, ledgers, reporting and, in some products, inventory and multiple GST registrations. Marketplace reconciliation addresses a different problem: explaining how a platform’s gross order activity becomes the amount deposited in the bank.

A payout is not the same as gross sales. A marketplace settlement can reflect sales alongside refunds, commissions, logistics charges, advertising or other fees, tax collected or withheld by the platform where applicable, and other deductions. The workflow should let you trace differences to settlement records and source transactions rather than treating the bank deposit as the sale total.
Some sellers may need both kinds of capability: an accounting system as the books of record and a specialist process that converts or reconciles marketplace files before entries reach those books. Whether that means two products, one product with suitable integrations, or a manual process depends on supported channels, workload and the accountant’s review requirements.
Trace a representative transaction from order to books
Ask the vendor or accountant to demonstrate one complete transaction path using your actual workflow. Follow the records in sequence and check that adjustments remain traceable to their source.

- Order and customer invoice: Confirm how the order export is imported and how the customer invoice or sales record is created.
- Item and tax data: Check how product and service tax classifications, including HSN/SAC fields where applicable, are assigned and reviewed.
- Settlement: Match the order value against the platform’s settlement statement, including commissions, shipping, advertising and other charges.
- Platform deductions and payout: See how applicable tax collected or withheld by the platform and other deductions are recorded, then reconcile the net payout to the bank.
- Refund, return or RTO: Follow the transaction through the refund, credit-note workflow and any inventory movement. Include a return that occurs after the original settlement or in a later reporting period.
- Books and reporting: Review the resulting entries and the GST reports or exports that will be handed to the person responsible for checking and filing.
The important result is not just a balanced total. You should be able to see which source record explains each difference, which rows were rejected or skipped, and what still needs human review.
Compare the options with practical tests
Use the same criteria for every product or combination of products. A GST Council audit-manual search result from 2024 identifies cost, complexity, security, processing capability and scalability as relevant dimensions for accounting systems; the manual itself was not available to verify the full passage. These are useful evaluation categories, not an endorsement or assessment of any named vendor.

Test failure cases before moving live records
A clean sample file is not enough to establish that a workflow will work in practice. Use files that reflect the exceptions your business encounters, and keep a record of what the software handles automatically and what staff must correct.

- Upload a high-volume month and check how long processing takes and whether any rows are skipped.
- Test missing HSN/SAC data, duplicate uploads, cancellations, partial refunds and returns recorded after settlement.
- Check fees shown separately from sales, and verify that each deduction can be traced to the source statement.
- Inspect how credit notes and period-crossing returns appear in exports; have a qualified GST professional confirm tax treatment for your circumstances.
- Ask what happens when a marketplace changes its report layout: how updates are communicated, what formats are supported, and how rejected rows are recovered.
Do not treat a button labelled “file” or “compliant” as proof that the resulting records are legally correct. Require a documented review and correction process for tax classifications, place-of-supply handling, period adjustments and multiple registrations. Rules and obligations depend on current law and the seller’s facts, so confirm them with authoritative GST guidance or a qualified adviser.
Check implementation, controls and the way out
Before purchase, confirm what setup will involve: mapping products and tax data, configuring registrations and users, connecting channels, importing history and training the people who review exceptions. Ask which tasks are included in implementation and which carry an additional fee.

For a cloud or desktop option, assess access controls, audit trail, backups, data handling and any uptime commitments. Also establish how to leave: which records can be exported, in what formats, and whether attachments and links between transactions are included. A tool that is easy to enter data into may still be costly to replace if its exports cannot support your accountant or a future system.

What the named products illustrate—and what to verify
Vendor pages describe vendor-stated features; they do not independently establish accuracy, security, regulatory approval or service quality. Product availability, supported formats, plan limits and pricing can change, so confirm them in writing for your intended setup.
Zoho Books
Zoho Books’ India feature page describes GST return filing, tax-data compilation, HSN/SAC classification, invoicing, e-way bills, e-invoicing, approval workflows, reporting, inventory and support for multiple GST registrations. Check that the relevant features are available on the plan you would use and demonstrate the marketplace-file workflow separately: the feature list alone does not establish native settlement reconciliation for your channels.
Queshift
Queshift describes order-wise matching of settlements, returns, RTO, commissions, logistics, TDS/TCS and other deductions, with reports and accounting-ready exports for multiple marketplaces. Those are vendor descriptions, not independent performance verification. Its site also described software downloads as forthcoming; check current service availability, supported reports and fit before relying on it.

ECom GST describes Amazon and Flipkart report summaries and invoice or credit-note CSVs for Zoho Books. Its page appears old, so confirm that the service is operating, that it accepts your current report formats, and that its privacy, security and compatibility meet your needs. Do not modify source reports unless the provider’s current documented process calls for it.
WimOnline
WimOnline’s e-commerce page describes settlement imports, TCS ledgers, returns, inventory and GSTR export workflows. Treat these as vendor-stated capabilities; verify current functionality and confirm tax treatment through authoritative guidance or a qualified adviser rather than relying on the vendor’s legal statements.
GSTN-hosted free-software reference
A search result for a GSTN-hosted document described accounting or billing software for MSMEs under a stated turnover limit, but the document could not be reviewed. Current eligibility, named vendors and availability are therefore unconfirmed; do not assume that a free option is available to your business without checking current official information.
Make the decision from evidence, not feature counts
Run the same sample period through the shortlisted workflow and compare the remaining manual mapping, unreconciled exceptions, accountant review effort, export quality and total written cost. Choose the simplest setup that preserves traceability from source records through settlement and books, supports the registrations and channels you actually use, and gives your team a workable process for corrections and review.
