No. Whole Foods Market does not accept Amazon gift cards for purchases in its stores. If you are at checkout, you will need another accepted payment method; the Amazon app’s In-Store Code does not make an Amazon gift-card balance usable there.
Why an Amazon gift card will not work in a Whole Foods store
Whole Foods Market’s Gift Cards FAQ states: “Sorry, no. Amazon gift cards are not accepted at Whole Foods Market stores.” That means you cannot scan an Amazon gift card, apply its balance through the Amazon app, or ask the cashier to redeem it for an in-store purchase.

An Amazon gift card and a Whole Foods Market gift card are different stored-value cards. The retailer does not describe a way to convert an Amazon gift-card balance into a Whole Foods Market gift card.

If you have only an Amazon gift card with you, you will need to use another accepted method or arrange another way to pay. For a gift card intended for Whole Foods store shopping, use a Whole Foods Market gift card instead.
Why the Amazon app’s In-Store Code is not a workaround
Whole Foods Market describes its Amazon at Whole Foods Market FAQ as a way to use an In-Store Code at staffed or self-checkout lanes with a supported payment method set up. The same FAQ says gift cards cannot be used with the code. The code therefore does not let you charge an Amazon gift-card balance at checkout.

Prime account identification is separate from payment. Whole Foods Market says customers can identify a Prime account using app codes, a linked payment card, a verified phone number, or Amazon One, subject to availability and requirements. Those options relate to account identification and Prime savings; they do not change which gift cards the store accepts.

Whole Foods Market gift cards can be used to buy goods at Whole Foods Market stores in the United States and Canada, up to the card’s balance, under the retailer’s Gift Card Terms and Conditions. The terms say these cards are not redeemable online or for other gift cards.

That policy is about Whole Foods Market gift cards; it does not establish whether an Amazon gift-card balance can pay for Whole Foods grocery delivery or pickup ordered through Amazon. For an online order, check the payment methods displayed at Amazon checkout or contact Amazon customer service rather than assuming the balance will apply.
