Before shortlisting a product, decide which layer is failing today. A seller who cannot reconcile deposits has a different problem from one who needs warehouse-level stock control or consolidated reporting across legal entities.

Why ecommerce books cannot be built from bank deposits alone

A marketplace payout is usually a net settlement, not a clean record of sales. It can combine sales from multiple dates with refunds, fees, taxes, shipping, reserves, chargebacks, and other adjustments. Categorizing each bank deposit as revenue can conceal those components and make reported sales and expenses misleading.

Accurate bookkeeping needs a workflow that accounts for the underlying transactions and then reconciles the payout. A connector may import individual orders, post a summarized settlement, or offer other synchronization options. More detail is not automatically better: high-volume sellers and their accountants may prefer summarized postings that tie to platform statements, while another business may need transaction-level records.

Keep these amounts distinct

  • Gross sales and net deposits: Record gross activity and the deductions that explain why the deposit is smaller; do not treat the net amount as the whole sale.
  • Refunds, returns, and chargebacks: Check how the integration records timing differences and whether returned stock goes back into inventory, is damaged, or is written off.
  • Fees and shipping: Separate marketplace commissions, payment fees, shipping income, and shipping expense where the records and accounting policy support it.
  • Sales tax, VAT, or GST: Determine whether a platform collected or remitted the tax and how the liability should be represented. Tax collection or integration is not the same as filing compliance.
  • Reserves and delayed payouts: A sale date, settlement date, and bank-deposit date can fall in different reporting periods. A clearing-account workflow can help reconcile the timing.
  • Inventory and cost of goods sold: Purchases, stock on hand, and COGS are not interchangeable. If the books expense all product purchases immediately without accounting for ending inventory, reported profit can be distorted.
  • Foreign currency: Sales, settlement, and bank-account currencies can differ. Check how exchange differences and foreign-currency accounts are handled.

Avoid double-counting

Order imports, settlement journal entries, and bank-feed deposits are three views of activity—not three separate sales. If a system imports orders, separately posts marketplace settlements, and then categorizes the deposit as new revenue, it may count the same economic activity more than once. Choose a documented posting design and verify that deposits clear against it.

Its value is as the accounting base—not as a guarantee that every channel’s settlement data will be correctly booked without configuration.

Intuit’s migration documentation, dated August 5, 2026, says the new ecommerce connectors replace the legacy OneSaas and Commerce connectors. It describes worldwide availability, payout reconciliation, detailed order imports, product and customer tracking, and automated U.S. tax handling; outside the U.S., tax may require mapping rather than the same automation. Watch for: settlement accuracy and inventory depth depend on the connected workflow, and country-specific features and pricing differ. 3. Zoho Books: best value for the Zoho ecosystem

Zoho Books is worth considering when the business already uses Zoho products or wants accounting alongside product-business functions. Sage Intacct is aimed at more structured finance operations: teams that need dimensions, approvals, controls, auditability, or management reporting beyond a basic small-business ledger. 7. A2X: best for marketplace settlement accounting

A2X sits between sales channels and a ledger; it does not replace QuickBooks, Xero, or NetSuite.   • Does it import each order, summarize the settlement, or offer both approaches?
  • Can it match payouts to platform statements and post through a clearing account?
  • How does it map fees, refunds, partial refunds, chargebacks, reserves, shipping, taxes, gift cards, and delayed payouts?
  • Does it support every country, marketplace, currency, store, and payment provider you use?
  • How does it prevent duplicates if orders, payout summaries, and bank feeds all enter the accounting system?
  • Can it reprocess historical data safely, correct an error, and recover after an API or sync failure?
  • Does the inventory workflow cover your real needs: SKU valuation, bundles, landed cost, warehouses, FBA, dropshipping, returns, damaged stock, or multi-location quantities?
  • Can your accountant access the records, inspect an audit trail, lock periods, and export the reports needed for close and tax work?

Integration does not prove compliance. In the U.S., marketplace-facilitator rules may affect who collects and remits tax, while direct-store obligations depend on the seller’s facts and jurisdictions. International sellers also need local VAT/GST advice. QuickBooks’ connector documentation says automated tax handling applies in the U.S.; other regions may need tax mapping. Inventory, COGS, and cash versus accrual accounting

Inventory is often the dividing line between basic bookkeeping and reliable ecommerce reporting. A system that records purchases and sales may still fall short if you need SKU-level valuation, bundles, landed cost, multiple warehouses, manufacturing, or robust returns handling. The 11 products do not all provide the same inventory depth; a connector’s ability to post sales is not evidence that it manages stock valuation.

Cash-basis reports can be useful for some small businesses and may suit certain tax situations, but they can obscure the economics of a product business. Purchase timing, stock on hand, COGS, returns, and unsettled liabilities affect when income and expenses appear. Accrual reporting can give a more informative picture as complexity grows; tax accounting requirements depend on jurisdiction, entity, inventory rules, revenue, and other circumstances. Ask a qualified accountant which basis is appropriate for your reporting and tax filings rather than assuming every seller must use one method.

If inventory is central to the business, specify required capabilities before selecting a ledger: stock valuation, purchase orders, bundles and kits, landed cost, warehouse locations, FBA or dropship flows, returns to stock, damaged goods, and adjustments. A dedicated inventory system may be necessary even when the accounting product advertises inventory features.

Compare total cost of ownership

The accounting subscription is only one line in the budget. Estimate the full monthly and one-time cost using the components that apply to your business:

  • Core ledger subscription
  • Ecommerce connector, priced according to channels, orders, or transaction volume
  • Inventory or order-management software
  • Sales-tax or VAT/GST tools and professional advice
  • Payroll and payment-processing fees
  • Bookkeeping, implementation, migration, and ongoing accounting support

Promotions can obscure the recurring amount. Xero’s U.S. ecommerce page displayed a 90%-off offer for the first six months ending September 30, 2026; use the normal plan terms when comparing ongoing costs. Xero ecommerce page. A practical selection and migration checklist

  1. List your sales channels and payment providers. Include marketplace regions, stores, currencies, direct payments, and any offline sales.
  2. Define the accounting outcome. Decide whether your accountant needs individual order detail or summarized settlement postings, and specify the treatment required for fees, refunds, tax, reserves, and shipping.
  3. Document inventory complexity. Note SKUs, bundles, warehouses, FBA, dropshipping, purchase orders, returns, and valuation needs.
  4. Set geography and compliance requirements. Identify operating countries, functional currency, bank accounts, sales-tax or VAT/GST responsibilities, and local accountant support.
  5. Calculate full stack cost. Include connectors, inventory, tax tools, payroll, bookkeeping, and implementation—not only the ledger price.
  6. Test a representative settlement. Confirm that the source statement ties to the connector output and then to the bank deposit, without duplicate sales or unexplained differences.
  7. Plan the migration. Preserve the chart of accounts, transactions, customer and vendor records, inventory quantities and values, open invoices and bills, tax mappings, reconciliation history, and attachments or audit evidence.
  8. Run parallel books through a complete reporting period. Reconcile old and new systems before relying on the new workflow for close or tax filings, especially where inventory, several channels, or active filings are involved.

Get an accountant or ecommerce bookkeeper involved before importing historical data if the business has inventory, multiple channels, or an existing tax process. A correct opening balance and a documented posting design are harder to repair after months of duplicates or misclassified payouts.

How to decide between the finalists

For many U.S. sellers, start by evaluating QuickBooks Online as the ledger and then test whether its new connector or a specialist tool reconciles your actual payouts. For an international or accountant-led operation, compare Xero with connectors that support the required countries and settlement currencies. Zoho Books is a reasonable value-led candidate for businesses already invested in Zoho, while Finaloop deserves consideration when ecommerce-specific automation or managed finance is the core need.

For marketplace-heavy books, compare A2X, Link My Books, Synder, and Bookkeep based on settlement versus transaction detail, supported channels, plan limits, and accountant preferences. Choose Webgility when operational order and inventory automation matters alongside accounting. Consider Sage Intacct or NetSuite only when finance controls, entities, consolidation, or operational complexity justify a more involved system.
