For most sites, start with Google Search Console for Google’s reporting on a verified property, then add one independent backlink database—such as Ahrefs, Semrush, Moz or Majestic—when you need broader discovery or competitor research. Use a spreadsheet and manual review for decisions about link removal or disavowal: a large link count or a vendor’s “toxic” score does not prove that Google considers a link harmful.
What a backlink audit tool actually does
A backlink audit collects, organizes and interprets external links pointing to a site. A backlink checker primarily returns links; an audit connects those records to their context, history and likely purpose, then documents what—if anything—to do about them.
Depending on the tool, the data may cover referring domains and pages, target URLs, anchor text, link attributes such as nofollow, sponsored or UGC, first-seen or lost links, redirects, and page or domain signals. A useful review also asks whether links are editorial, relevant, sitewide, paid, automated, hacked, or associated with past campaigns or agencies. Links to obsolete, redirected or non-canonical pages deserve attention too.
Tools cannot see the entire web, and they do not all collect or report the same records. Their crawlers, recrawl schedules, historical retention, canonicalization and filters differ. A backlink count is therefore not a standardized measure of coverage, and a bigger advertised index is not automatically better for your market or task.

What to compare before choosing
Compare the tool against the decisions you need to make, rather than counting features or accepting an index-size claim at face value. Ask whether the plan can expose the linking page and target URL, show new and lost links, retain useful history, analyze competitors, and filter by link attribute, anchor, date, status, country, relevance or placement. For outreach or recovery work, context and target-page details can matter more than a headline authority score.
- Data and freshness: Find out what the vendor counts—links, pages, discovered URLs, live links or historical records—and how often it recrawls. No standardized definition makes raw vendor totals directly comparable.
- Review workflow: Check exports, saved filters, tags, notes, collaboration, scheduled and white-label reports, API access, integrations and disavow-file generation. Generation is a convenience, not a safe recommendation.
- Limits and cost: Price the workflow you will actually run. Check report rows, exports, crawl credits, projects, users, competitors, historical access, API charges, add-ons and overages, as well as monthly versus annual billing.
- Signals and usability: A tool must help the intended reviewer distinguish links to inspect from links with clear evidence of manipulation. A simpler interface can be more useful than a deeper index that users misread.

How the main options differ
Google Search Console: the free first-party baseline
Search Console reports links for properties you can verify and helps put link information alongside Google search diagnostics or a manual action. It is worth including in an audit of your own site, but it is not designed for broad competitor research, and its link reports should not be treated as a complete live listing of every link Google knows about. It does not replace a crawler-based database for competitive research.

The disavow workflow is separate from ordinary link reporting. Google says most sites do not need to use it because Google can generally assess which links to trust. It describes disavowal as an advanced tool to consider chiefly when a site has a considerable number of spammy or artificial links that have caused, or may cause, a manual action. Google warns that incorrect use can harm search performance. The tool does not support Domain properties; Google’s instructions call for a text file containing URLs or domains. Read Google’s disavow links guidance before acting.
Ahrefs: backlink intelligence and competitor research
Ahrefs is a strong candidate for active link builders and teams doing competitor backlink research, link-gap analysis, anchor-text review, historical checks and content-led outreach. Its product materials position Site Explorer around organic traffic, keywords and backlink profiles; the platform also connects backlink research with competitor and content research. Owners of verified sites can use Ahrefs Webmaster Tools at no charge, subject to limits. Ahrefs says the interface can display up to 1,000 backlinks at once for verified websites, with sorting and filtering: Ahrefs Webmaster Tools. Paid access may be unnecessary for an occasional audit, and entry plans can restrict projects, users, exports, rows, history or credits. Domain Rating and URL Rating are Ahrefs’ proprietary indicators, not Google ranking factors; a low value does not establish that a link is harmful.
Semrush: a broader marketing platform with a backlink workflow
Semrush suits agencies and businesses that want backlink analysis alongside keyword research, rank tracking, site auditing, PPC, content work and reporting. Its Backlink Audit tool offers a workflow for reviewing suspicious links and supports integrations and recrawls described in its official documentation.

Its toxicity or suspicious-link classifications are proprietary prioritization signals, not Google verdicts. Review the underlying page and link yourself, and check which projects, users, exports, history and integrations your chosen plan includes. Paying for a wide platform makes sense when the team uses its wider functions, not merely to obtain a score or generated disavow file. Current plan details are on Semrush’s pricing page.
Moz: an approachable alternative
Moz Link Explorer and Moz Pro are options for smaller teams or users who prefer an approachable interface and want link analysis alongside rank tracking or site auditing. Moz’s Domain Authority and Page Authority are predictive metrics created by Moz; Spam Score is a review signal. None is a Google metric or, on its own, a reason to remove a link. Majestic: specialist link-graph analysis
Majestic is a specialist option for link-focused SEOs who want another link-index perspective, link-history research or topical analysis. Its Trust Flow, Citation Flow and Topical Trust Flow are proprietary measures, not Google ranking systems. The metric vocabulary and interface may be less approachable for beginners, and Majestic may be poor value if you also need a broad suite for keywords, technical SEO or PPC. SE Ranking: a budget-oriented broader toolkit
SE Ranking may suit freelancers, small agencies and businesses seeking backlink analysis alongside rank tracking, site audits, competitor research and reporting. A lower price is not enough by itself to make it the right choice: check index depth, history and filters against your workload. How to run a defensible backlink audit
1. Set the purpose
Decide whether you are monitoring routinely, building links, comparing competitors, investigating a traffic decline, reviewing a manual action, checking a new agency’s work, or cleaning up after a migration or paid-link campaign. The purpose determines which data and level of review are necessary. A ranking decline alone does not establish that backlinks caused it.
2. Collect a first-party baseline and an independent view
For a verified property, review or export Search Console data, then collect the domain in at least one independent backlink tool if broader discovery is needed. Record the linking domain and page, target URL, anchor text, link attribute, first- and last-seen dates, response status, notes and review status. Expect totals to differ; look for useful overlap and additional discoveries rather than forcing the counts to agree.
3. Normalize records before judging them
- Deduplicate URLs and domains while retaining the original source URL for traceability.
- Normalize HTTP and HTTPS, www and non-www variants, and subdomains where appropriate.
- Resolve redirect chains and record canonical target URLs.
- Group repeated links from the same domain; distinguish an editorial citation from a footer, navigation, widget or template link.
4. Segment the profile
Group links by practical context: editorial coverage, digital PR, directories, local citations, partners, user-generated content, comments, forums, paid or sponsored placements, sitewide links, commercial anchors, irrelevant or foreign-language domains, hacked or automated pages, and links to redirected or deleted content. Mark nofollow, sponsored and UGC links rather than treating their attributes as a verdict.

5. Review the highest-risk evidence first
- Links connected to known paid-link campaigns or an agency engagement.
- Unusual volumes of manipulative exact-match commercial anchors.
- Hacked, auto-generated or plainly irrelevant pages.
- Pages with large numbers of unrelated outbound links.
- Links associated in time with a known decline, while checking other possible causes.
- Links specifically implicated in a manual action.
- Links to sensitive commercial pages where the context suggests ranking manipulation.
A relevant, natural citation can be useful even if its site has little measurable authority. Conversely, a high metric does not make a paid or manipulative placement safe.
6. Choose an action based on evidence
- Keep: Retain relevant, editorially earned or otherwise natural links, even when third-party metrics are modest.
- Monitor: Recheck links with unclear context, temporary outages or weak evidence behind a tool flag.
- Request removal: Contact the site when there is clear evidence of a manipulative paid placement, link scheme, hacked content, automated spam or ranking-oriented sitewide link. Record dates, recipients and outcomes.
- Disavow: Consider only when the situation meets Google’s guidance and you have a defensible reason to believe artificial links have caused or could cause a manual action. Review the file yourself and consult Google’s guidance.
Do not disavow solely because a tool gives a high toxicity score, a domain has low Domain Rating, Domain Authority or Trust Flow, a link is nofollow, foreign-language, old, low-traffic or absent from another database. Those observations may prompt investigation; they do not independently prove harm.

7. Preserve the audit record
Keep the export date, tools and plan levels, verified properties, filters, classification rules, reviewed links, removal attempts, final disavow file, approver and reason for each included domain or URL. This record is particularly useful for agency handovers, migrations and manual-action reconsideration work.
Common situations that can mislead reviewers
A sudden wave of spam links
A spike does not by itself prove a negative-SEO attack or explain a ranking change. It can reflect scraped content, template links, spam affecting many sites, expired-domain networks, redirects, migrations or a tool newly discovering historical links. Check Search Console, manual-action status, indexing, rankings and business outcomes before taking action.

Thousands of footer or sidebar appearances may represent one relationship, not thousands of independent endorsements. Review relevance, whether the link is editorial or contractual, its anchor, and whether it was placed across unrelated sites to manipulate rankings.
Nofollow, sponsored and UGC attributes
These attributes shape interpretation but do not make a page useless for research. Such links can generate referral visits, reveal partnerships, support brand discovery and identify campaign patterns. Nofollow is not synonymous with worthless, and a follow link is not automatically valuable.
Redirected, broken or unusual targets
A 301, 404 or obsolete target may indicate a recoverable link opportunity, a migration issue, a broken user journey or simply an old link. The right fix may be to repair the destination or redirect rather than ask the linking site to change its page. Tools can also differ on rendered JavaScript, image links, canonicals, redirect chains, mobile variants, internationalized URLs and documents such as PDFs; inspect the raw URL when reports conflict.
Make the purchase decision around the work
For a one-site owner, start with Search Console and limited verified-site tools; do not buy an expensive suite until recurring monitoring, exports or competitor research justify it. Active link builders should prioritize link gaps, prospecting, new/lost monitoring, history and export limits. Agencies should check project and user counts, shared workspaces, scheduled or white-label reports, APIs, permissions, integrations and retention. An SEO/PPC team may get more value from a broad platform, while a specialist researcher may prefer a dedicated link database.
