What to Do When an Input Tax Credit Claim Is Reversed or Disallowed

By TheFinanceBase Team 10 min read

An input tax credit reversal or disallowance is not one universal tax procedure. First identify the country, tax authority, tax (such as VAT or GST/HST), tax period, notice date, stated reason, and whether the authority corrected a return, issued an assessment, or rejected a separate refund or rebate claim. Then calendar the applicable deadline, match every reason in the decision to evidence, and use either the authority’s self-correction process or its formal objection and appeal route—never assume one substitutes for the other.

The steps below explain the decision process and give separate, official examples for the United Kingdom and Canada. Thresholds and deadlines are tied to those jurisdictions and procedural stages; they should not be transplanted into another country’s system.

Start by identifying exactly what was reversed or disallowed

“Input tax credit” can describe different rights in different indirect-tax systems. A denied amount might be an adjustment to a VAT return, a GST/HST assessment, or a decision on a refund claim. The remedy depends on the document you received, not merely on the label you use for the amount.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Authority and tax: Record the issuing body and whether the matter concerns VAT, GST/HST, or another tax.
  • Decision type: Note whether it is a corrected return, formal assessment, penalty, refund or rebate refusal, or another decision.
  • Period and amount: Write down each affected reporting period, transaction, and disputed amount.
  • Reason: Copy the stated grounds, including missing documentation, timing, eligibility, calculation, or procedural issues.
  • Dates and channel: Record the date sent, effective date, response method, and objection or appeal deadline.

Keep the notice with the filed return, calculations, invoices, correspondence, and proof of submission. A deadline for correcting an error on a return is different from the deadline for objecting to an assessment. If the date is close or has passed, look immediately for the authority’s extension or late-filing procedure rather than waiting for an informal reply.

Choose between self-correction and a formal dispute

The central decision is whether you discovered your own filing error or disagree with an authority’s decision. Treating these as the same route can cause you to miss an objection deadline.

Situation Usual route What to submit Who decides
You found an error in a return you filed Use the jurisdiction’s correction or adjustment procedure, subject to its limits and conditions. The corrected figures and any required explanation or notification. The tax authority applies its correction rules to the return.
You disagree with an assessment or decision issued by the authority File the specified objection, review, or appeal by the stated deadline. The disputed issues, facts, reasons, evidence, and relief requested. An internal reviewer, decision-maker, or tribunal according to local law.
A separate refund or rebate claim was rejected Follow the review or appeal instructions for that claim; do not assume a return-correction form is sufficient. The claim, decision, legal and factual grounds, and supporting records requested by the authority. The body identified in the decision and later appeal rules.

Before filing, write a short issue-by-issue schedule: the authority’s reason, your response, the document proving the relevant fact, and the adjustment you want. This makes it clear whether you are correcting arithmetic, proving eligibility, or challenging the authority’s interpretation.

Build an evidence package that answers the stated grounds

There is no single document list that guarantees eligibility in every country or for every ground. Evidence should be proportional to the issue in the notice and tied to a specific transaction or calculation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Transaction and tax records

  • Invoices and any corrected or replacement invoices.
  • Contracts, purchase orders, delivery or import records, and proof of payment where relevant.
  • Books, ledgers, tax codes, and the calculation connecting each transaction to the credit claimed.
  • Filed returns, working papers, previous correspondence, and the authority’s notice.

Explain the numbers

Reconcile the amount in dispute to the return box, schedule, or line item. Separate tax from the net purchase value, identify the reporting period, and show any apportionment or adjustment used. If only part of a claim is disputed, identify the undisputed amount and the exact balance under challenge.

Address missing or incorrect documents

Explain what was unavailable, why it matters, and when it can be supplied. In the UK, HMRC says an incorrect received invoice should be returned to the supplier for a replacement invoice. A return due before corrected documentation arrives should account for the VAT shown on the invoice without adjustment, under the instructions in the current notice. This is an HMRC-specific rule; do not assume another authority uses the same treatment.

Preserve a submission trail

Save a PDF or copy of everything sent, the date and method of delivery, portal confirmation, and any reference number. Keep later requests from the authority with the original package so the history remains complete.

Explain the outcome you want

A challenge should say precisely what should change. Identify the decision or assessment, the line or transaction disputed, the amount, the facts, the legal or procedural reason you disagree, and the requested relief. If the authority made several findings, answer each separately rather than arguing only that the overall result is unfair.

Canadian guidance specifically calls for issues, relief sought, facts, and reasons in some objection situations, with more detailed content rules for specified persons and certain financial institutions. Other jurisdictions may require a prescribed form or additional schedules. Follow the notice’s format and delivery instructions even when you attach a detailed letter.

Keep payment, filing, and dispute deadlines separate

Filing an objection does not automatically cancel every payment or filing obligation. Check the notice and current local guidance for three separate questions:

  • Is the assessed tax, penalty, or interest payable while the review proceeds?
  • Can you request a pause, deferral, or delay, and what conditions apply?
  • Must another return, correction, or payment be filed by its own due date?

GOV.UK’s overview says delaying a bill or penalty may be possible for some challenges, but it is not automatic. Ask the authority for the applicable treatment and keep paying or filing unless an official instruction says otherwise. A tax adviser who works in the relevant jurisdiction can help when the amount is material, several periods are involved, or the legal issue is complex.

United Kingdom: correcting VAT errors versus challenging HMRC

HMRC’s VAT Notice 700/45: How to correct VAT errors and make adjustments or claims covers corrections to VAT records and submitted returns, claims for VAT overpaid or input tax not claimed, and disagreement with HMRC decisions about VAT treatment. The notice was last updated on 5 September 2025.

When a previous-return error can be adjusted on a later return

For qualifying errors found on earlier returns, HMRC describes adjusting the current VAT account or return when the net value of errors is no more than £10,000. A second band applies when the net value is between £10,000 and £50,000 and does not exceed 1% of box 6 (net outputs) on the return for the period in which the errors were found.

HMRC figure What it qualifies Important limitation
£10,000 Net value of qualifying errors that may be adjusted on the current VAT account or return. It is a correction threshold, not an appeal deadline.
£10,000–£50,000 plus 1% test Alternative band where the net errors do not exceed 1% of box 6 (net outputs) for the return in which they were found. Both the monetary ceiling and percentage condition must fit, along with the notice’s other conditions.

If the figures or conditions do not fit, use the error-notification process described in the notice and verify the current instructions. HMRC says a discovered error on a submitted VAT return must be corrected and discusses possible penalties and interest. Do not use the £10,000 or £50,000 figures as permission to ignore a deadline for disputing a separate HMRC decision.

When HMRC has disallowed your input tax

A disagreement with an HMRC decision is a distinct route from correcting your own return. GOV.UK’s Disagree with a tax decision or penalty: Overview explains that certain decisions, including a VAT bill or a claim for tax relief, can be challenged. It also says you may appoint another person to deal with HMRC. Use the decision’s instructions for review or appeal, and ask whether payment can be delayed; the general guidance says this may be possible, not that it is guaranteed.

HMRC’s internal appeals manual, ARTG3041: Appeals under specific provisions of the VAT Act 1994 (updated 18 September 2026), states that section 83(1)(c) of the VAT Act 1994 covers appeals about a person’s right to credit for input tax under VAT legislation. It also explains a narrow point about regulation 29(2) of the VAT Regulations 1995: where HMRC has discretion to allow input tax without valid documentation, a tribunal may require HMRC to revisit the decision. The tribunal does not make that discretionary decision itself. This is not a general promise that missing invoices will be excused.

UK response checklist

  1. Classify the matter as a return error, an HMRC decision, or a rejected claim.

  5. Confirm separately whether the VAT bill, penalty, or next return remains payable or due.

Canada: objecting to a GST/HST assessment

The Canada Revenue Agency’s GST/HST Memorandum 31-0: Objections and Appeals describes the objection and appeal framework. CRA’s current service page, File an objection, directs taxpayers disputing a GST/HST assessment to that process.

The usual 90-day objection period

A Notice of Objection to an assessment is generally due within 90 days after the assessment is sent. CRA says the notice can be filed through its electronic account services or by mail using the stated process. The 90-day period belongs to this assessment-objection stage; it does not automatically govern every later appeal or every type of GST/HST decision.

What the objection must explain

State the issues, relief sought, facts, and reasons. Specified persons and certain financial institutions can face additional detailed-content requirements, so use the applicable CRA instructions and forms rather than a generic letter. Attach the records that prove each factual point and reconcile the disputed input tax to the assessment.

What happens after filing

The Minister reconsiders the assessment and may vacate it, confirm it, or reassess it. CRA’s memorandum describes later Tax Court routes and separate timelines. For example, an appeal after a Notice of Decision generally must be filed within 90 days after the decision notice is sent. Extensions may be available through specified procedures and conditions. Check the notice and current CRA instructions at each stage instead of assuming one 90-day figure controls the entire case.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Canadian stage Action Timing stated in CRA guidance
Assessment received File a Notice of Objection through the permitted electronic or mail channel. Generally within 90 days after the assessment is sent.
Notice of Decision received Use the subsequent appeal route described by CRA. Generally within 90 days after the decision notice is sent.
Late filing Request an extension under the applicable procedure and conditions. Not automatic; follow the current CRA rules.

Common mistakes and how to avoid them

Using the wrong procedure

A self-correction form may fix an error you discovered, but it is not a substitute for objecting to an assessment you dispute. Read the document’s heading and instructions before choosing a form.

Missing the deadline while gathering documents

File the required objection or extension request on time using the available information, then provide permitted supplemental evidence. Do not silently wait for a replacement invoice or an adviser’s appointment if the deadline will expire.

Sending a general disagreement

“I am entitled to the credit” does not answer the authority’s grounds. Use a numbered response that ties each reason to a fact, record, calculation, and requested adjustment.

Assuming payment is suspended

Ask explicitly whether collection, interest, or penalties continue and whether a deferral is available. Keep evidence of any payment or arrangement.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Mixing jurisdictions

UK VAT thresholds and Canadian GST/HST objection periods are examples of separate systems. They do not establish a global deadline, evidence rule, or success rate. No official outcome percentage should be assumed for reversals or disallowances.

When professional help is justified

Consider a qualified VAT or GST adviser, accountant, or authorized representative when the disputed amount could materially affect cash flow, several periods or entities are involved, the authority alleges fraud or negligence, records are incomplete, or an appeal deadline is near. Confirm the person’s credentials, engagement terms, and experience with the relevant tax and jurisdiction. GOV.UK confirms that a taxpayer may appoint another person to deal with HMRC; representation rules in other systems should be checked with the local authority.

Prepare a concise handoff pack: the decision, timeline, filed returns, transaction ledger, invoices, correspondence, calculations, and your desired outcome. Ask the adviser to identify the procedural route and deadline before debating the technical merits.

A practical final checklist

  • Country, authority, tax type, period, amount, decision date, and reason recorded.
  • Assessment, refund decision, or return error classified correctly.
  • Deadline calendared, with an extension process identified if needed.
  • Each stated ground answered with linked facts, records, and calculations.
  • Requested relief stated precisely, including any undisputed amount.
  • Submission channel, confirmation, and complete copy retained.
  • Payment, interest, penalty, and future-return obligations checked separately.
  • Qualified local advice obtained where value, complexity, or timing warrants it.

For UK VAT, start with the current HMRC notice and the decision’s review or appeal instructions. For Canadian GST/HST, use CRA’s objection process and reassess the deadline at every later stage. In any other country, replace those examples with the local authority’s forms, evidence rules, and appeal calendar.
