If an eligible purchase is missing from your GST records because the supplier did not file or reported the invoice incorrectly, do not claim or abandon the credit on the portal line alone. Reconcile the invoice, ask the supplier to report or correct it, check the next open GSTR-2B, review any IMS action, and then self-assess the conditions and time limit under section 16 before filing GSTR-3B.
Why a missing invoice does not answer the ITC question by itself
Input tax credit (ITC) depends on two related but separate issues: whether the supplier has reported the transaction correctly and whether you, the recipient, satisfy the statutory conditions for claiming credit. A portal mismatch is evidence that needs investigation, not a complete legal ruling.

Section 16 of the Central Goods and Services Tax Act includes conditions such as the supplier furnishing invoice or debit-note details and those details being communicated to the recipient, the communicated credit not being restricted, and the tax charged being paid to the Government, subject to the Act and applicable rules. Other restrictions can also apply to a transaction. Possessing a tax invoice, paying the supplier, or seeing a line in a statement does not by itself prove that every condition is met.

The GST Portal’s GSTR-2B FAQ expressly cautions: “Taxpayers are advised to exercise caution and self-assess & reverse such credit in their FORM GSTR-3B.” Treat the auto-populated figures as an important reconciliation tool, then test the transaction against the law and your records.

Know what GSTR-2B, GSTR-2A and IMS actually show
| Record or facility | What it does | How to use it in a missing-invoice case |
|---|---|---|
| GSTR-2B | A static monthly statement for the recipient. It is built from supplier documents filed in GSTR-1, GSTR-1A, IFF and specified other forms. Under the 11 July 2024 return-form instructions, documents flow into the next open GSTR-2B regardless of the supplier’s filing date. | Use the relevant month’s statement when preparing GSTR-3B, but check a later open statement after the supplier files or corrects the invoice. An already generated statement is not assumed to be rewritten. |
| GSTR-2A | An invoice-receipt view that is updated on a near-real-time basis as suppliers upload data. | Use it for additional detail and to see whether a supplier upload has appeared before the applicable 2B is generated. It does not override statutory ITC conditions. |
| Invoice Management System (IMS) | An optional GST Portal facility introduced from October 2024. For supplier-reported records available there, the recipient can accept, reject or keep a record pending. | Inspect the action on the invoice. A mistaken action can affect GSTR-2B and auto-populated GSTR-3B details; correct it and recompute GSTR-2B before filing when the portal permits. |
The GST Portal advises taxpayers to refer to GSTR-2B when availing credit through GSTR-3B. That instruction does not turn GSTR-2B into a substitute for the legal review required for every claim.
Step 1: Reconcile the invoice before contacting anyone
Start with the purchase ledger, the supplier’s invoice and the GST Portal. Confirm that the transaction is the one you think it is and that a simple data-entry error is not hiding the record.
- Supplier GSTIN and your recipient GSTIN.
- Invoice or debit-note number, date and taxable value.
- IGST, CGST and SGST amounts, including any rounding difference.
- The tax period in which the supplier was expected to report it.
- Place of supply and whether the tax type is appropriate for the transaction.
- Whether the document is a business purchase and whether any specific ITC restriction may apply.
Search the relevant GSTR-2B first. If the line is absent, inspect GSTR-2A for a recent upload or a more detailed trail. If IMS is available for the document, record whether it is pending, accepted or rejected and who took the action. Save the result of the reconciliation, including screenshots or downloaded statements where your internal controls permit.

The same legal self-assessment is required in both situations.
Step 2: Ask the supplier to file or correct the outward-supply record
Send the supplier the exact particulars needed to locate the transaction: both GSTINs, invoice number and date, taxable value, tax amounts, place of supply and the period in which it should be reported. Ask the supplier to verify that the invoice was filed in the correct return and that your GSTIN was entered without a digit error.

The supplier’s outward-supplies statement is GSTR-1. The GST Portal says the supplier can use GSTR-1A after filing GSTR-1 or after the GSTR-1 due date, whichever is later, and before filing that period’s GSTR-3B. GSTR-1A can be used to add a missed record or correct an existing one for that period. Whether that window is open depends on the supplier’s filing status and the tax period.
Ask for confirmation of the action and the filing period rather than relying on a promise that the invoice will be “adjusted.” Keep the original invoice, the written request, the supplier’s response, proof of payment and your reconciliation together. This evidence file is practical control documentation; it does not replace any statutory condition.
Do not treat withholding payment as the remedy. A commercial payment dispute does not itself create ITC eligibility, and a portal mismatch alone does not justify withholding an amount without considering your contract, accounting policy and professional advice.
Step 3: Check the next open GSTR-2B
After the supplier files or corrects the record, monitor GSTR-2A for an early indication and then check the next open GSTR-2B. Supplier documents can flow into the next open statement irrespective of the date on which the supplier filed them. Therefore, a correction made after the original monthly statement was generated may appear in a later period’s 2B instead of changing the old statement.
When the invoice appears, compare every field with your books. A line with the wrong GSTIN, invoice number, tax amount, place of supply or document type may still require supplier correction. Mark the reconciliation date and the statement in which the document first appeared so that your return working papers explain the timing.

Step 4: Review IMS actions before preparing GSTR-3B
IMS is optional, so not using it is different from rejecting an invoice in it. If your business uses IMS, review the record before the GSTR-3B filing process begins.
Free tools Windows power users keep installed
One-click scans. No signup required.
- Open the IMS records for the relevant supplier and document.
- Confirm that the action is pending, accepted or rejected as intended.
- Correct an accidental rejection or acceptance while the portal allows changes.
- Recompute GSTR-2B after the correction, where that option is available.
- Compare the recomputed 2B and the auto-populated GSTR-3B figures with the purchase ledger and supporting invoice.
The GSTN advisory reproduced in the GST Council’s November 2024 newsletter warns that an incorrect IMS action can affect both GSTR-2B and auto-populated GSTR-3B details. Do not file merely because a figure has appeared; verify the underlying record and the legal treatment.
Step 5: Test the legal conditions before claiming or reversing credit
Use a transaction-level checklist rather than a single “in 2B/not in 2B” test:
- Is there a valid tax invoice or debit note issued for the supply?
- Were the goods or services actually received, and can you document that receipt?
- Has the supplier furnished the invoice or debit-note details and have they been communicated through the prescribed system?
- Is the credit restricted, blocked or otherwise disallowed under the Act or rules?
- Is the tax charged the correct tax for the place of supply and transaction?
- Are the supplier filing, payment and other facts sufficient for the treatment you intend to take?
- Has any prior credit been reversed, or does the current period require a reversal?
GSTR-2B’s displayed “ITC not available” reasons cover only specified cases. The official FAQ warns that other legal grounds may also make credit unavailable. If your review identifies an ineligible amount, exclude it or reverse it in GSTR-3B even if the portal does not flag it.
Step 6: Protect the section 16(4) time limit
Do not wait indefinitely for a supplier correction without checking the statutory deadline. CBIC’s sectoral FAQ describes the section 16(4) limit as the due date for the return for September following the relevant financial year or the date of furnishing the relevant annual return, whichever is earlier. The exact wording, exceptions and amendments can be period-specific.

For each missing invoice, identify the financial year, check whether the relevant annual return has been furnished, and verify the current consolidated law and notifications that apply to that tax period. The deadline cannot be calculated reliably from the invoice date alone. A supplier correction after your applicable deadline should not be treated as a promise that an expired claim has been restored.
Put deadline-sensitive invoices on an exception list with an owner, the last date to act under the law as currently verified, the supplier-contact date and the next 2B review date. Escalate before the deadline, not after a return has been filed.

| What you find | Practical next action | Return treatment |
|---|---|---|
| Invoice is in your books but absent from 2B and 2A. | Confirm invoice data and ask the supplier to file or correct GSTR-1/GSTR-1A. Track the next open 2B. | Do not rely on possession of the invoice alone; self-assess all section 16 conditions and the deadline. |
| Invoice appears in 2A but not the relevant 2B. | Check whether the supplier filing was too late for that statement and wait for the next open 2B while monitoring timing. | Use the applicable 2B and legal analysis for the period in which you claim credit; do not assume 2A overrides the static statement or the law. |
| Invoice appears in a later 2B with incorrect GSTIN or tax values. | Ask the supplier to amend the record and preserve the mismatch evidence. | Correct data before claiming the affected amount unless a qualified adviser confirms a lawful alternative. |
| Invoice is in IMS with an accidental rejection. | Change the action and recompute GSTR-2B before GSTR-3B filing if the portal permits. | Use the corrected auto-populated figures only after reconciling them to the books and testing eligibility. |
| Invoice is visible, but another statutory restriction applies. | Document the restriction and obtain advice where the treatment is uncertain. | Exclude or reverse the ineligible credit even though the portal line exists. |
| Supplier will not correct a material invoice and the deadline is near. | Escalate promptly to a qualified Indian GST professional with the complete evidence file. | Do not assume a guaranteed remedy; make the return decision from the current law and facts. |
Common mistakes that make the problem worse
- Claiming from the purchase register alone: Books prove your accounting entry, not every statutory condition.
- Waiting for the old 2B to change: A later supplier filing may appear only in the next open statement.
- Treating GSTR-2A as the final answer: Its near-real-time view is useful for investigation but does not replace the legal test.
- Ignoring IMS history: An incorrect accept or reject action can alter downstream figures.
- Assuming a supplier’s tax payment is proved by your invoice: Supplier filing and payment facts may require separate confirmation or professional review.
- Using a generic deadline: Section 16(4) must be checked for the invoice’s financial year, annual-return status and any applicable amendment or exception.
- Leaving no audit trail: Without the request, response, statements and reconciliation, it is difficult to explain why a claim was delayed, made or reversed.
What to keep in the reconciliation file
For each disputed or delayed invoice, retain a single indexed file containing:
- The tax invoice or debit note and purchase-order or receipt evidence.
- Ledger extract showing the taxable value and tax booked.
- GSTR-2B for the relevant period and the later statement in which the invoice appears, if applicable.
- GSTR-2A detail used to investigate timing.
- IMS action history or screenshots, where relevant.
- Supplier emails, correction confirmations and the reported tax period.
- Your section 16 eligibility checklist, deadline calculation and reviewer sign-off.
- The GSTR-3B working paper showing the amount claimed, excluded or reversed.
Organising these documents does not cure an ineligible claim, but it lets your finance team identify what remains unresolved and respond consistently to a notice or internal review.
When professional advice is justified
Obtain advice from a qualified Indian GST professional when the amount is material, the supplier disputes the transaction, the record has conflicting GSTIN or place-of-supply data, the supplier’s filing or payment status is unclear, a reversal has already been made, or the section 16(4) deadline is close. Give the adviser the invoice, ledger, statements, IMS history, supplier correspondence, return period and any evidence of receipt and payment. Ask for a written view tied to the current law for that tax period rather than a general assurance that the portal will eventually update.

A practical timeline
Day 1: Reconcile the invoice against your books, GSTR-2B, GSTR-2A and IMS, and record the suspected cause.
Day 2: Send the supplier the exact correction request and ask which return and period will contain the amendment.
After supplier filing: Check GSTR-2A for an early indication, then monitor the next open GSTR-2B rather than expecting the old statement to be rewritten.
