A GST mismatch is usually a timing, status, data-entry, or payment-posting problem—but it can also change your tax position. Start by writing down the GSTIN, exact tax period, form or ledger, tax head, amount, and invoice or challan references. Then compare like periods and like statuses (saved, submitted, or filed) before amending a return, claiming credit, reversing credit, or paying again.
Start with a controlled mismatch check
Do not begin by changing figures in the portal. Create one record of the discrepancy and classify it as either a return-to-return difference, an input-tax-credit (ITC) difference, a payment-posting issue, or a portal display/error issue.

- GSTIN: Confirm the business registration number shown in every return, challan, and ledger.
- Tax period: Record the month or quarter and make sure every report uses the same period.
- Form or ledger: Identify whether the issue concerns GSTR-1, GSTR-2A, GSTR-2B, a credit/liability report, GSTR-3B, the Electronic Cash Ledger (GST PMT-05), or the Electronic Credit and Re-claimed Statement.
- Tax head and amount: Separate IGST, CGST, SGST/UTGST, and cess where applicable. A total can appear correct while one head is wrong.
- Reference records: List invoice numbers, supplier GSTINs, credit or debit notes, amendments, challan numbers, bank references, and payment dates.
- Record status: Note whether each underlying document is saved, submitted, or filed. These statuses can produce different totals.
Save a copy of the reports you used and note when they were downloaded. A later portal refresh can change what is displayed, so an audit trail helps you explain how the difference arose.

Compare the right documents first
Reconcile your purchase register against the supplier documents appearing in GSTR-2A and GSTR-2B, then compare those results with the credit/liability report. For each invoice, check the invoice number, supplier GSTIN, taxable value, tax amount, document type, and any amendment or credit note. Also record the period in which the supplier furnished the document. GST Portal guidance says documents furnished in GSTR-1, GSTR-1A, IFF, and related forms appear according to their furnishing period, not necessarily the invoice date.

An invoice dated in one month can therefore appear in a later period if the supplier furnished it later. Do not move an invoice into a different reconciliation period merely to make totals agree; keep the invoice date and furnishing period as separate fields.
Understand why GSTR-2A and the credit/liability report can differ
The two views may use different aggregation and record-status rules. A quarterly filer’s form can show invoices in the quarter’s final month while a credit/liability report aggregates monthly information. The report may count submitted records, whereas the form can display records that are saved as well as submitted. Records furnished after a report cutoff can also be absent from an earlier report.
For a quarterly filer, compare the quarter’s complete set of submitted invoices with the report, not just the month in which an invoice was dated. Check whether the supplier has submitted the invoice rather than merely saving it, and whether the document arrived after the report cutoff. This separates a timing or display difference from a supplier omission.

Use GSTR-2B as a reconciliation aid, not an automatic approval
GSTR-2B separates amounts shown as ITC that may be availed, credit to be reversed, and credit shown as unavailable in specified situations. Use those categories to organize your review, but do not treat an appearance in the statement as conclusive legal eligibility. The portal warns that other legal rules can make credit unavailable and requires taxpayer self-assessment.

Before taking credit, test the transaction against the current law and the facts: whether the supply is genuine and received, whether the invoice particulars are correct, whether the supplier furnished the document, and whether a restriction, time limit, reverse-charge treatment, or other condition applies. A blocked, disputed, or material amount should be reviewed by a qualified GST professional rather than claimed or reversed solely because a statement displays it.
Common invoice-level causes and fixes
| What differs | What to check | Practical next step |
|---|---|---|
| Invoice number or date | Transcription, leading zeros, duplicate entries, and the period used in each report | Match the supplier document to the purchase register and correct the source record before relying on an import. |
| Supplier GSTIN | Digits, branch registration, and whether the document belongs to another GSTIN | Ask the supplier to correct the document if the registration is wrong; do not shift it manually to a different taxpayer. |
| Taxable value or tax amount | IGST versus CGST/SGST, rounding, and amended values | Reconcile each tax head and retain the amended invoice or note supporting the final amount. |
| Document type | Invoice, debit note, credit note, or an amendment | Include the note or amendment in the same reconciliation and assess its effect on eligible credit. |
| Furnishing period | When the supplier submitted the record, not only the invoice date | Reconcile in the period shown by the portal and document the timing difference. |
When GSTR-1, GSTR-3B, and outward-tax figures do not agree
Begin with outward supplies for the same tax period. Reconcile invoices, amendments, credit notes, and debit notes to the figures reported in GSTR-1. Then compare the resulting liability with the relevant GSTR-3B tables and with the payment or offset records. Keep tax heads separate so that an IGST amount is not accidentally matched against CGST and SGST.
The GST Portal states that a filed GSTR-1 is a prerequisite to filing GSTR-3B for the same period. If GSTR-3B cannot be filed, first verify that GSTR-1 for that period has actually been filed rather than merely saved or submitted. If both forms are filed, identify whether the difference comes from a later amendment, a credit or debit note, a duplicate invoice, or a calculation error.

For the recipient, ITC related to additions or amendments made through GSTR-1A appears in the next period’s GSTR-2B. Do not expect a same-period 2B increase immediately after a supplier uses GSTR-1A; record the change and reconcile it in the period in which the portal reports it.
When an ITC reversal and later reclaim do not match
Use the Electronic Credit and Re-claimed Statement to trace reversals and subsequent reclaims across return periods. GSTN describes the statement as a way to track amounts reversed in Table 4B(2) and later reclaimed in Table 4A(5), with the reclaim also reported in Table 4D(1), when the applicable conditions are fulfilled.
- Export or view the statement for every affected return period.
- For each item, identify the amount and tax head reversed in Table 4B(2).
- Check the period and amount of the later reclaim in Table 4A(5).
- Confirm that the reclaim is also explicitly reported in Table 4D(1).
- Match the entries to the underlying reason for reversal and the records showing that the conditions for reclaim were met.
- Investigate any amount appearing in the statement but missing from the return tables, or appearing in a return without a corresponding statement entry.
Do not net a reversal and reclaim informally in one figure. The purpose of the statement is to preserve the trail by return period, and the treatment remains subject to the conditions applicable to the credit.
When a GST payment is missing from the cash ledger
An online payment is credited to the Electronic Cash Ledger (GST PMT-05) after the bank confirms that it was successful. The credit is associated with the GSTIN used for the payment. A bank debit alone is not proof that the portal has posted the amount.

Verify the payment in this order
- Open the challan and record the challan number, amount, tax head allocation, creation date, and GSTIN.
- Compare the payment date and bank reference with the bank statement or confirmation message.
- Check the portal’s payment status and the Electronic Cash Ledger for the same GSTIN.
- Confirm that the amount was not credited under another GSTIN or allocated to a different tax head.
- Retain the challan, bank confirmation, transaction reference, and screenshots of the ledger or status page.
If the bank has debited the funds but the portal does not show a successful payment or ledger credit, use the portal’s payment-tracking or helpdesk route. Do not pay again merely because the ledger is temporarily blank; first establish the status of the original transaction and keep evidence of the bank debit.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.When the portal itself shows an error
Separate a technical display problem from a substantive tax mismatch. Read the exact error message and check the GST Portal’s current known-issues guidance for the relevant return, ITC, or payment category. Follow any instruction to use the latest portal-provided offline utility.
If the error persists, create a support record containing:
- the exact wording or error code;
- GSTIN, form, tax period, and affected transaction;
- the date and time of each failed attempt;
- a screenshot showing the error and the page on which it occurred;
- browser or utility details when the portal guidance requests them; and
- the steps already tried and the resulting status.
An interface error does not establish that a return is correct, that ITC is eligible, or that a payment has settled. Continue the substantive reconciliation while the technical issue is investigated, and avoid making duplicate filings or payments without checking the original status.

A practical reconciliation worksheet
For recurring mismatches, maintain one row per invoice, note, or payment rather than reconciling only totals. Include these fields:
- GSTIN and tax period;
- invoice, note, or challan number and date;
- supplier GSTIN or bank reference;
- taxable value and each tax head;
- supplier furnishing period and document status;
- source report (purchase register, GSTR-2A, GSTR-2B, credit/liability report, GSTR-1, GSTR-3B, or ledger);
- reversal or reclaim table, where relevant;
- identified cause, corrective action, and date completed; and
- supporting file name or screenshot reference.
Mark whether the difference is caused by timing, supplier action, an amendment, a data-entry error, a payment-posting delay, or a legal eligibility question. That classification tells you whether to wait for a later furnishing period, ask the supplier to amend a record, correct your books, contact the payment helpdesk, or obtain professional advice.
When to obtain professional review
Portal reports explain how records are displayed and how the system expects forms to be completed; they do not decide your individual liability, ITC eligibility, interest, penalties, or appeal rights. Obtain qualified GST advice when the amount is material, a credit is blocked or disputed, a reversal and reclaim span several periods, a payment was made under the wrong GSTIN, or a correction could affect a filed return. Bring the reconciliation worksheet, source invoices, return acknowledgements, challans, bank confirmation, and screenshots so the reviewer can trace the discrepancy instead of relying on a portal total.
Do these 3 things before closing this tab:

Prevent the next mismatch
- Close each period with a supplier-document reconciliation before preparing the return.
- Track both invoice date and supplier furnishing period.
- Keep saved, submitted, and filed statuses in separate columns.
- Reconcile amendments, credit notes, and debit notes at invoice level.
- Review GSTR-2B categories against the law and transaction facts before availing credit.
- Record every payment’s challan, bank reference, GSTIN, and tax-head allocation.
- Download statements and retain portal screenshots when a discrepancy first appears.
