What to Do if Your Goa GST Return Shows a Mismatch or Late Payment

By TheFinanceBase Team 9 min read

If a Goa GST return does not match your books, another GST form, or the amount shown on the portal, first identify the exact tax period, form and tax head involved. Reconcile invoices, returns, ledgers and challans before changing anything. Then use the correction window that applies to that period, separately verify principal tax, interest and late fee, and treat any departmental notice as a deadline-driven legal matter.

Start by classifying the mismatch

Do not try to fix a difference by entering an offsetting figure at random. A mismatch is a signal to reconcile records; it does not, by itself, prove which figure is legally correct. Write down the financial year, return period, filing frequency and the exact forms involved.

What differs Records to compare first Typical question
Outward supplies Sales register, tax invoices, credit notes, filed GSTR-1 and GSTR-3B Was an invoice omitted, duplicated, reported in the wrong period or taxed under the wrong head?
Input tax credit Purchase register, supplier invoices, filed GSTR-3B and applicable GSTR-2B Is the credit supported for this period, and does the difference relate to supplier reporting or your own claim?
Payment or ledger balance Electronic liability, cash and credit ledgers, challans and bank payment proof Was the payment posted to the right GSTIN, tax head and period?
Interest or late fee Portal computation, return PDF, dates of filing and payment, and applicable notifications Is the displayed amount based on the correct liability, dates and any available relief?

Save the filed GSTR-1 and GSTR-3B PDFs, invoice and purchase registers, credit and debit notes, electronic ledgers, challans, bank confirmations, GSTR-2B files and every notice or portal communication. Keep a worksheet showing the amount reported, the amount supported by your books, the difference and the tax head (integrated, central, state or cess).

Reconcile before making a correction

  1. Freeze the period. Record the financial year, month or quarter, whether you are a monthly or quarterly filer, and the actual filing and payment dates.
  2. Match transaction-level data. Check invoice number, date, recipient GSTIN, taxable value, rate, tax head and credit-note adjustments. A total-only comparison can hide a single wrong invoice.
  3. Compare filed forms, not drafts. Download the filed-return PDFs and compare them with the books and the electronic liability ledger.
  4. Quantify the consequence. Separate principal tax from interest and late fee. Identify whether the difference changes the recipient’s statement, your refund claim or an input-tax-credit position.
  5. Document the reason. Note whether the error is an omission, duplication, wrong period, wrong tax head, arithmetic error, supplier-side reporting issue or portal calculation issue.

Only after this reconciliation should you choose an amendment, a later-period adjustment permitted by law, a payment, or a written response to the department.

Using Goa’s GSTR-1A facility for a current-period GSTR-1

What GSTR-1A does

The Government of Goa’s amendment published in the Official Gazette on 7 August 2024 describes FORM GSTR-1A as an optional facility to add particulars omitted from the current tax period’s GSTR-1 or amend particulars already declared there. The Gazette states that it is an optional form without late fee. It is not a general facility for reopening any old return.

When the window is open

For a monthly filer, GSTR-1A becomes available after the GSTR-1 due date or the actual GSTR-1 filing date, whichever is later, and remains available until the corresponding GSTR-3B is filed. Goa’s rule also describes an equivalent quarterly window for quarterly filers. Confirm that the intended period is visible in the live portal before relying on the window.

How the information flows

Particulars in GSTR-1A and GSTR-1 are made available in GSTR-3B. Reconcile the revised outward-supply totals before filing GSTR-3B so that the liability in the summary return reflects the corrected transaction data.

Effect on the recipient’s GSTR-2B

The Gazette example shows that an addition submitted after the relevant GSTR-2B cut-off can appear in the recipient’s next open GSTR-2B instead. Tell the recipient which period may contain the document and retain proof of the amendment; an immediate appearance in the already generated statement should not be assumed.

If GSTR-3B has already been filed

GSTR-1A is tied to the corresponding GSTR-3B. Once that GSTR-3B is filed, the GSTR-1A window described by the Goa rule is no longer the route for that period. Do not assume that an already filed return can simply be reopened or revised. The available amendment mechanism depends on the return period, the type of data and statutory time limits.

Other outward-supply and refund-related corrections

Historical periods

For an older GSTR-1, use the amendment mechanism and time limit that apply to that period. A current-period facility cannot be used as authority for a historical change. Check whether the correction affects tax already paid, a recipient’s credit, or a demand risk.

Refund mismatches and Table 9

For a specified refund situation, Goa’s Circular 37 says that Table 9 of a subsequent GSTR-1 can amend earlier invoice or shipping-bill details and advises officers to take applicable amendments into account while processing certain refund mismatches. This is not a universal correction route: confirm that your refund type, document and period fall within the circular before relying on it.

Input-tax-credit differences: GSTR-3B versus GSTR-2B

Do not reverse or claim credit solely because two statements differ. Trace each item to the purchase register, tax invoice, supplier reporting and the applicable GSTR-2B. Check eligibility, receipt of goods or services, tax payment conditions and any reversal already recorded.

Goa’s circular index lists a 2023 clarification for GSTR-3B input-tax-credit differences against GSTR-2A for the bounded period from 1 April 2019 to 31 December 2021. That dated scope is not a blanket rule for newer mismatches or for every GSTR-2B issue. Verify the rule and evidence requirements for the actual period before making, retaining or reversing a credit claim.

  • Prepare an invoice-level reconciliation showing supplier GSTIN, invoice date, taxable value, tax amount and the statement in which it appears.
  • Separate timing differences from permanently unsupported credits.
  • Keep supplier correspondence and proof of receipt where they explain the difference.
  • Do not use an old clarification to justify a later-period claim without checking the later law and notifications.

Late payment: calculate interest separately from late fee

Principal tax, interest and late fee are different amounts

Filing late and paying tax late are separate events. Interest depends on the unpaid tax, relevant dates, tax head, cash-ledger history, return period and applicable law or notifications. Late fee is a consequence of delayed filing and can have period-specific caps, waivers or relief. An old waiver or a figure copied from another taxpayer should not be applied automatically.

Goa’s notification index records historical GSTR-3B late-fee rationalization and waiver notices. Those historical notices demonstrate why you must check the exact return period rather than assume a universal current cap. The official material reviewed does not establish one current Goa late-fee cap or one interest rate for every taxpayer and period.

Check the portal’s interest computation

GSTN’s advisory dated 6 March 2026 says the portal auto-calculates interest for delayed GSTR-3B filing based on liability discharged and the tax-liability breakup. The amount is populated in Table 5.1 of a subsequent period’s GSTR-3B, and the detailed breakup can be reviewed in the system-generated GSTR-3B PDF.

The February 2026 recomputation issue

The same advisory reports that, for some taxpayers, interest for February 2026 appearing in March 2026 GSTR-3B may have been computed without the minimum cash-ledger balance benefit under Rule 88B(1). If your case matches that described issue:

  1. Open the relevant subsequent-period GSTR-3B and go to Table 5.1.
  2. Select RE-COMPUTE INTEREST.
  3. Review the revised system-generated GSTR-3B PDF and its detailed breakup.
  4. Update Table 5.1 as appropriate. Any edited value must not be below the recomputed interest.
  5. Retain the original and revised PDFs, screenshots and the reconciliation supporting your entry.

This instruction addresses the specific issue described in GSTN’s advisory. It is not a guarantee that every displayed amount is wrong, and recomputation does not replace checking the applicable law, dates and liability.

What to do when tax is actually short-paid

  1. Recalculate the principal tax from corrected transaction data and identify the affected tax head.
  2. Confirm whether the shortfall arose from an unreported supply, wrong rate, wrong tax head, ineligible credit or a payment posting problem.
  3. Use the prescribed payment process and retain the challan, electronic-ledger entry and bank proof.
  4. Recheck the return and portal PDF after payment; a payment that is not allocated to the right liability may leave the apparent balance unchanged.
  5. Record the correction in your working papers and inform any recipient or refund reviewer affected by the changed document.

Do not enter a guessed flat interest amount. The amount must follow the relevant dates, unpaid tax and applicable provisions.

If the department has issued a notice

Read the notice before responding

Identify the notice form, statutory section, tax period, tax head, amount, allegations, payment instructions and response deadline. A portal mismatch does not suspend a notice deadline.

Section 73 and period limits

The CBIC page displaying CGST Act Section 73 concerns tax not paid or short paid, erroneous refunds, or wrongly availed or utilised input tax credit for reasons other than fraud, wilful misstatement or suppression. The page notes applicability to periods up to FY 2023-24. It includes circumstances in which tax and interest may be paid before notice and provisions concerning payment within 30 days of a show-cause notice. The correct provision can differ by period and allegation, so do not apply Section 73 automatically to a later period.

Build a period-by-period response

  • Prepare a table matching every disputed invoice or credit entry to the filed return and ledger.
  • State which facts and calculations you accept and which you dispute.
  • Attach invoices, credit notes, return PDFs, ledgers, challans, bank proofs and relevant correspondence.
  • Calculate any agreed tax and interest using the applicable process, then preserve payment evidence.
  • Submit the reply and proof before the stated deadline and keep the acknowledgement.

Obtain advice from a GST practitioner, chartered accountant or tax lawyer when the amount is material, input tax credit is disputed, facts are contested, or a demand or show-cause notice has been served. Do not wait for a helpdesk ticket before protecting a statutory deadline.

When the portal appears to be wrong

  1. Download the system-generated return PDF and compare it with the on-screen value and your ledgers.
  2. Capture the GSTIN, period, table number, error message, timestamp and screenshots without altering the evidence.
  3. Use the GSTN self-service portal’s issue search with terms such as GSTR 1, PAYMENTS or GSTR 3-B.
  4. Read the offered FAQ and manual, then retry using the prescribed sequence and a supported browser session.
  5. If unresolved, file a complaint through the portal and track the ticket. The portal displays GST Helpdesk Toll Free Number 1800-103-4786; confirm the current contact details on the live portal before calling.
  6. For a Goa state-tax or department-specific issue, use the Department of State Tax Goa’s official channels as well.

Keep the ticket or reference number. A technical complaint documents the problem, but it does not itself extend a filing, payment or notice deadline.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A practical decision checklist

  • Current GSTR-1, GSTR-3B not yet filed: reconcile, then consider GSTR-1A if the Goa window is open.
  • Current GSTR-1A window closed: identify the period-specific amendment route; do not reopen the return informally.
  • GSTR-2B or ITC difference: perform invoice-level eligibility and timing reconciliation before claiming or reversing credit.
  • Interest looks wrong: inspect Table 5.1 and the generated PDF; use RE-COMPUTE INTEREST only when the GSTN advisory’s described issue applies.
  • Late filing: calculate late fee separately and check period-specific notifications.
  • Short-paid tax: pay the correct principal and applicable interest through the prescribed process, retaining proof.
  • Notice served: follow the notice’s deadline and legal basis, with professional review for material or disputed matters.
  • Portal fault: document the error, use GSTN’s complaint route and keep the ticket while meeting all statutory dates.
