GSTN can calculate interest for a delayed return and auto-populate it in the next period’s Table 5.1. That later display may be collection of an earlier liability, not proof that interest is still accruing on tax you already paid.
Do not rely on the filing status or the amount shown on screen alone. Open the system-generated GSTR-3B PDF, then reconcile the Electronic Cash Ledger, Electronic Tax Liability Register, payment confirmation and any portal communication. Filing and payment are separate events; only the ledgers and return records show whether tax and interest were actually offset.

Why interest can appear after a return is filed
Indian GST return filing and liability settlement are connected but not identical. A return can be filed while a tax or interest amount remains unpaid, while a payment can be deposited in the cash ledger without yet being used to offset the liability. GSTN’s interest functionality also deliberately places system-computed delayed-filing interest in a subsequent GSTR-3B.

| Interest first appears in the next GSTR-3B | Collection or display of interest calculated for the earlier return period | The tax period and computation in the system-generated GSTR-3B PDF, plus the liability and cash ledgers |
| Interest or tax remains in the liability register | The amount was not fully offset, or the offset was recorded against a different liability | Electronic Tax Liability Register entries and corresponding cash-ledger debits |
| The amount differs from your calculation | Different dates, offsets, legal treatment, a mismatch notice or a portal calculation issue | Period-by-period calculation, payment records, PDF breakdown and any communication |
GSTN describes the auto-populated figure as a minimum amount. You remain responsible for checking the legally correct interest for your facts and paying any shortfall. A later Table 5.1 entry therefore requires investigation, not an automatic assumption that the portal is wrong or that interest is perpetually compounding.

First check: which period does the displayed interest cover?
Write down the period of the return you filed and the period in which the interest now appears. GSTN’s design can take interest calculated for one GSTR-3B and place it in the subsequent period’s GSTR-3B. For example, interest related to a delayed January 2026 return may be auto-populated in February 2026’s return. The first appearance in February does not mean the amount arose from February supplies.
Read the period named in the system-generated computation rather than inferring it from the month in which you opened the portal. Also check whether the amount concerns current-period liability or supplies from an earlier tax period that were reported later. GSTN guidance distinguishes those situations, and the correct due date and delay period can differ.
Use the system-generated GSTR-3B PDF as the starting record
- Open the GST Portal return dashboard for the relevant GSTR-3B.
- Download the system-generated GSTR-3B PDF for the filed period and the subsequent period showing interest.
- Locate the Table 5.1 interest section and its computation breakdown.
- Save each PDF with the return period and ARN (acknowledgement reference number).
- Compare the period, net tax liability, minimum cash-balance treatment, days of delay and interest rate shown in the PDF with your own records.
GSTN specifically directs taxpayers to this PDF when checking the system calculation. Keep the PDF with the filed return, ARN, challans and bank confirmations. A screenshot of the portal tile is not an adequate substitute for the generated return record because it may not show the inputs used.

Reconcile payment and liability entries separately
A challan deposit, a cash-ledger credit and an actual liability offset are different events. Check all three.
Electronic Cash Ledger
- Confirm the date and amount of each deposit.
- Check that the bank payment was successfully confirmed and the amount was credited to the cash ledger.
- Identify the later debit used for tax or interest payment, including the relevant tax head.
Electronic Tax Liability Register
- Check whether the tax and interest liability was created for the correct period.
- Look for credits corresponding to payments or offsets.
- Note any balance that remains outstanding after the return was filed.
Under CBIC payment rules, interest is paid by debiting the Electronic Cash Ledger, while the liability register is credited for the corresponding discharge. A cash-ledger balance by itself does not establish that the liability was settled. Match the debit or offset entry to the exact liability shown in the register.
Calculate the relevant delay period, not just the portal amount
For delayed payment of tax, section 50 generally measures ordinary interest from the day after the tax was due for the period during which the tax, or part of it, remained unpaid. The actual result depends on the applicable legal provision, tax period, amount paid through cash or credit, date of debit and any minimum-balance rule. Do not count from the date you happened to open or submit the return.

GSTN’s current system treatment for GSTR-3B from the January 2026 tax period onward accounts for the minimum balance in the Electronic Cash Ledger between the return due date and the date the tax is offset. This reflects the proviso to Rule 88B(1). GSTN gives the following formula:
Interest = (Net Tax Liability – Minimum Cash Balance in ECL from due date to date of debit) × (No. of days delayed / 365) × Applicable Interest Rate
The formula uses 365 as its denominator and an applicable interest rate; it does not establish one universal rate for every taxpayer or every liability. Verify the rate and legal treatment for the period involved. GSTN states that its auto-populated amount is only the minimum interest required to be paid. If your self-assessment produces a higher lawful amount, pay the difference rather than treating the portal figure as a cap.

January 2026 onward: understand the minimum-cash-balance treatment
For delayed January 2026 returns, GSTN says the minimum-cash-balance calculation is reflected in the February 2026 GSTR-3B. The system looks at the lowest cash balance available between the due date and the date of tax debit, then applies the stated formula to the net liability after that benefit. This can make the system amount lower than a simple calculation based on the full liability for every day.
When checking a January 2026 or later period, record the cash-ledger balance on each relevant date, the date of the tax debit and the net liability used by the return. If your records show a different minimum balance or a different debit date, preserve the evidence and compare it with the PDF breakdown.

March 2026 technical issue: keep the scope narrow
In a March 2026 advisory, GSTN reported that some taxpayers saw incorrect February 2026 interest in the March 2026 return because the minimum-cash-balance benefit was omitted. GSTN announced a recomputation facility and instructed affected users to inspect the system-generated GSTR-3B PDF.

This was a bounded issue involving the February 2026 interest display described in that advisory. Do not assume every later-period discrepancy has the same cause. Confirm that your taxpayer and period match the advisory before relying on the recomputation explanation. For other periods, investigate the ordinary possibilities: an uncleared balance, a wrong period, different payment dates, a mismatch communication or another calculation input.
Check for a GSTR-1/IFF to GSTR-3B mismatch communication
A separate reason for a tax-and-interest demand is a difference between outward supplies reported in GSTR-1 or the Invoice Furnishing Facility and amounts reported in GSTR-3B. CBIC’s Rule 88C form addresses this type of communication. Read the exact notice, period and amount instead of assuming that every Table 5.1 entry is a Rule 88C demand.
Where the communication applies, the form describes paying the differential tax and interest through DRC-03 and providing details or reasons through DRC-01B within the period stated in the communication. Reconcile the underlying invoices, amendments and return periods before responding. A response should explain a genuine reconciliation difference; a payment should correspond to the liability actually established.

Likely subsequent-period collection or display
- The PDF identifies the earlier delayed return period.
- The amount appears in the expected subsequent GSTR-3B Table 5.1.
- The liability register shows the amount being created and then offset, or otherwise explains its status.
- The cash ledger contains the matching debit, with successful payment confirmation.
Possible outstanding or miscalculated liability
- The liability register still shows a balance after the claimed payment.
- A cash deposit exists but no corresponding debit or offset appears.
- The PDF uses an unexpected period, debit date, net liability or cash balance.
- A GSTR-1/IFF versus GSTR-3B communication is open.
- The period matches the March 2026 technical issue described by GSTN and the minimum-cash-balance benefit is missing.
Only the second set of facts supports treating the amount as unresolved or potentially incorrect. A later display alone does not establish continuing accrual.
What to do when your records do not reconcile
- Stop estimating from the summary screen. Use the generated PDF and ledger transaction details.
- Build a period-by-period worksheet. Record the statutory due date, actual tax debit date, tax paid through cash or credit, minimum cash balance, days of delay and applicable rate.
- Separate principal from interest. Identify whether the remaining balance is tax, interest, late fee or another charge.
- Check the communication deadline. If a Rule 88C-related notice or DRC-01B request exists, follow the response period stated in that communication.
- Pay any undisputed shortfall. Use the prescribed payment route and retain the resulting challan and ledger entries.
- Preserve the complete evidence set. Keep the filed return PDF, ARN, challan, bank confirmation, cash-ledger entries, liability-register entries, computation breakdown and portal messages.
- Escalate with facts, not a generic complaint. Use the GST Portal’s relevant support route and attach the period, ARN, PDF and ledger evidence. A qualified GST practitioner can review the calculation when the records still cannot be reconciled.
There is no single remedy for every discrepancy. The appropriate correction, response or payment depends on the taxpayer’s periods, offsets, communications and the current portal process.
Recordkeeping checklist for future returns
- Download the system-generated GSTR-3B PDF after filing.
- Save the ARN with the return-period filename.
- Export or record the Electronic Cash Ledger and Electronic Tax Liability Register for the filing and payment dates.
- Keep each challan and the bank’s successful-payment confirmation.
- Note any Table 5.1 interest auto-populated in the next return and identify the period named in its computation.
- Archive notices, DRC-01B messages, DRC-03 details and portal acknowledgements.
- Recheck current GSTN and CBIC guidance when applying the process to a later tax period, because portal calculations, forms and rules can change.
Answer to “Why is interest showing in my next GSTR-3B after I filed?”
GSTN says system-computed delayed-filing interest is auto-populated and collected in Table 5.1 of the subsequent-period GSTR-3B. The next-period appearance can therefore be a scheduled collection of interest related to the earlier return. Confirm the earlier period, inspect the generated PDF, and match the cash-ledger debit to the liability-register credit. If those records do not match, investigate an outstanding liability, a mismatch communication or a period-specific portal error instead of assuming that interest is endlessly accruing.
