What documents and data to prepare before filing GST annual returns (GSTR-9 and GSTR-9C)

Before preparing an Indian GST annual return, make sure every due GSTR-1 and GSTR-3B for the financial year has been filed. Then assemble the submitted outward-supply data, GSTR-2B and purchase records, invoices and credit/debit notes, tax-payment and input-tax-credit workings, and the reconciliation files that explain differences between your books and the GST portal.

For FY 2024-25, the portal has additional timing and adjustment rules for Tables 8A, 6A1, 4 and 5. Treat the auto-populated figures as a starting point for review—not as a replacement for your books.

1. Check that the annual return is ready to be enabled

Your first document is not an invoice or spreadsheet; it is evidence that the periodic-return prerequisites are complete. GSTN states that GSTR-9 and GSTR-9C for FY 2024-25 become enabled automatically once all due returns in Forms GSTR-1 and GSTR-3B for that financial year have been filed. You can read the statement in GSTN’s FAQ on GSTR 9/9C for FY 2024-25.

“Once all the due returns in Form GSTR 1 and GSTR 3B for the FY 2024-25 is filed, GSTR 9/9C for FY 2024-25 will be enabled in the system automatically.”

Download or retain a filing-status report, acknowledgement or other portal record for each GSTR-1 and GSTR-3B. If even one return that was due for the year is outstanding, resolve that filing before diagnosing annual-return numbers. The annual return draws from submitted periodic data, so an unfinished month or quarter can make the annual figures incomplete.

2. Build a source-file pack before opening GSTR-9

The records below are a practical preparation pack. They support checking and reconciliation; GSTN’s FAQ does not say that every item is a separate legal attachment for every taxpayer.

Record or data set What to retain Why it matters for GSTR-9
Filed outward-return data Filed GSTR-1, GSTR-1A where used, and Invoice Furnishing Facility (IFF) data for the financial year These submissions feed outward-supply information and, for FY 2024-25, GSTR-1A additions or amendments are included with GSTR-1 and IFF in the auto-population of Tables 4 and 5.
Sales books and documents Sales register, tax invoices, credit notes and debit notes, including amendments traceable to the relevant period They let you prove whether portal totals agree with the transactions actually recorded in your books.
Inward-supply and ITC records Relevant GSTR-2B downloads, purchase register, supplier invoices, supplier debit/credit notes and ITC calculation workings These records support the input-tax-credit figures and help explain invoices that appear, disappear or move between financial years.
Liability and payment records Periodic-return tax-liability workings, electronic liability and cash/credit-ledger information, challans or payment references, and tax-paid reconciliation They allow you to tie tax reported in returns and books to tax actually paid.
Reconciliation papers Turnover, taxable-turnover, tax-paid and ITC reconciliations; lists of unmatched documents; explanations and correction entries They provide an audit trail for differences instead of leaving unexplained variances in the annual return.
Cross-year adjustment schedules A separate schedule for prior-year ITC claimed in the current year, reclaims and other year-end movements For FY 2024-25, Table 6A1 has specific treatment for qualifying preceding-year ITC and excludes specified Rule 37/37A reclaims.

Use a consistent file name for each download—for example, financial year, GSTIN, return type and filing period—and keep the original portal file unchanged. Work from copies when making adjustments.

3. Collect outward-supply information completely

Filed GSTR-1, GSTR-1A and IFF

Export the filed GSTR-1 data for every period in the year. If your business used GSTR-1A, retain both the original GSTR-1 submission and the additions or amendments made through GSTR-1A. Keep IFF data where it applies to your filing cycle. Do not assume that a later amendment is visible in the same report as the original invoice; preserve the submission and amendment trail.

Underlying sales register

Reconcile the sales register to the outward-return figures by document number, date, customer GSTIN where applicable, taxable value, tax rate and tax amount. Separate credit notes and debit notes from ordinary invoices so that a net portal total does not conceal a missing document. Investigate differences caused by cancelled documents, amendments, exports or other classifications before transferring an annual figure.

FY 2024-25 auto-population

GSTN’s FY 2024-25 guidance says GSTR-1A additions or amendments are considered along with GSTR-1 and IFF for auto-population in GSTR-9 Tables 4 and 5. Save the GSTR-1A evidence and mark each affected line in your reconciliation so you can explain why an annual-return value differs from an earlier monthly report.

4. Assemble inward-supply and ITC evidence

Start with GSTR-2B, then verify the books

Download the relevant GSTR-2B information and retain the version used for your calculation. Match it to the purchase register and supplier invoices, then record credit notes, debit notes, reversals and reclaims in separate columns. A GSTR-2B entry is a portal indication of a supplier-reported document; it does not by itself replace your eligibility review or prove that the amount was claimed correctly.

Keep an invoice-level exception list

List invoices that are in your books but absent from GSTR-2B, in GSTR-2B but absent from your books, duplicated, amended, or posted in a different financial year. Include the supplier, document number, taxable value, tax, date, reason for the mismatch and the action taken. This list becomes the explanation behind your annual ITC numbers and prevents the same item being claimed twice.

Do not carry timing rules from one year into another

Table 8A is financial-year-specific. For FY 2024-25, GSTN explains that it captures documents pertaining to FY 2024-25 that appear in GSTR-2B. The guidance includes certain FY 2024-25 invoices appearing in GSTR-2B for April–October 2025 and excludes prior-year invoices appearing in April–October 2024 GSTR-2B. Confirm the instructions for the exact year you are filing before applying either timing treatment.

5. Reconcile turnover, tax and ITC before accepting portal values

Prepare three linked reconciliations rather than one unexplained total:

  1. Turnover: compare the sales register and books with the turnover reported in periodic returns and the annual-return fields. Identify amendments, credit/debit notes and any book-to-return classification differences.
  2. Tax liability and payment: tie taxable values and tax by rate and type to GSTR-3B liability, then tie the reported tax to cash or credit-ledger utilisation and payment references.
  3. ITC: compare purchase records, GSTR-2B, ITC claimed in GSTR-3B and the annual-return ITC tables. Show reversals, reclaims and timing differences separately.

For each variance, write a short explanation and identify the supporting document. A reconciliation that only shows two totals without an exception list is difficult to review and difficult to defend later.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

GSTN’s GSTR-9C utility guidance identifies prefilled annual-return values for turnover declared in GSTR-9, taxable turnover, tax paid and ITC claimed. Use those fields as review points, not as evidence that the underlying books are correct.

6. Track FY 2024-25 cross-year ITC adjustments separately

Do not bury prior-year movements in the current-year purchase total. GSTN’s FY 2024-25 FAQ describes Table 6A1 as capturing qualifying ITC pertaining to the preceding financial year that is claimed in the current financial year through the specified period. It also says specified reclaims under Rules 37 and 37A are excluded from that treatment.

Create a schedule with the original invoice year, the date and period of claim, the tax amount, the table in which it is reported, and whether the item is a Rule 37 or 37A reclaim. Verify the instructions applicable to your filing year and retain the calculation supporting every amount. If an item could fit more than one category, resolve the classification before filing rather than forcing it into the prefilled value.

7. Download portal working papers and prepare for GSTR-9C where applicable

If GSTR-9C applies to your taxpayer and filing circumstances, obtain the portal’s GSTR-9 data and the tables derived from GSTR-9 before finalising the reconciliation. GSTN’s GSTR-9C Offline Utility and FAQs describes downloading GSTR-9 data and derived tables, including fields for turnover, taxable turnover, tax paid and ITC claimed.

That utility document is identified as updated 2 February 2021. Portal screens and file-generation steps can change, so confirm the current GSTN workflow and labels when you download the files. Save the downloaded data, the version of your reconciliation used to populate GSTR-9C, and the notes explaining every adjustment. Do not rely on an old click-by-click instruction when the current portal presents a different option.

8. A practical preparation sequence

  1. Set the scope: record the GSTIN, financial year and whether you are preparing GSTR-9 alone or GSTR-9 with GSTR-9C.
  2. Prove periodic-return completion: download filing acknowledgements or status evidence for every due GSTR-1 and GSTR-3B.
  3. Freeze source data: save filed GSTR-1, GSTR-1A and IFF files, GSTR-2B files, books and invoice registers as read-only originals.
  4. Reconcile outward supplies: map invoices, credit notes, debit notes and amendments to the outward-return totals.
  5. Reconcile ITC: match GSTR-2B to purchases, identify exceptions, and calculate reversals, reclaims and cross-year claims.
  6. Tie tax and payment: compare liability in GSTR-3B and books with ledger utilisation and payment records.
  7. Review portal auto-population: inspect each populated annual-return table and annotate differences before editing or accepting a value.
  8. Run a second-person check: have someone unfamiliar with the original spreadsheet trace a sample of totals back to invoices and portal reports.
  9. Archive the pack: retain the filed annual return, acknowledgements, downloaded data, final reconciliations and exception explanations together.

9. Common preparation failures and how to fix them

GSTR-9 is unavailable

Check whether every due GSTR-1 and GSTR-3B for the financial year is filed. If the status is complete but the form is still unavailable, retain the filing evidence and use the current GSTN help or portal support route rather than creating duplicate submissions.

The portal total does not match the books

Trace the difference to the source return, amendment, credit/debit note or classification. Never overwrite a prefilled value simply to make it equal the books; document the reason and determine which figure the applicable instructions require.

ITC is higher in the purchase register than in GSTR-2B

Separate timing differences from ineligible or unsupported claims. Obtain supplier corrections where needed, record reversals or deferrals, and preserve the invoice-level exception list.

A prior-year invoice appears in the wrong annual-return section

Check the financial-year-specific Table 8A and Table 6A1 instructions, the date it appeared in GSTR-2B, and the period in which ITC was actually claimed. Do not apply the FY 2024-25 timing description automatically to another year.

The GSTR-9C utility instructions do not match the portal

Use the current portal workflow and treat the older utility document as background guidance. Keep screenshots or downloaded files that show the values and tables you actually used.

10. When professional reconciliation help is worth considering

Consider a qualified GST professional when periodic returns are incomplete, multiple GSTINs or financial years must be reconciled, or book-to-portal mismatches remain unresolved. Before engaging anyone, ask for:

  • the GSTINs and financial years included in the scope;
  • the exact reconciliation work promised for turnover, tax paid and ITC;
  • how unmatched invoices, amendments and cross-year claims will be handled;
  • the practitioner’s GST credentials and review responsibility;
  • the files and exception report you will receive at completion; and
  • the fee, tax treatment, timeline and support available if the portal raises an issue.

Do not hand over portal credentials without understanding the authorisation and security arrangements. You remain responsible for checking the figures submitted in your name.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

11. Final pre-filing checklist

  • All due GSTR-1 and GSTR-3B returns for the year are filed and their evidence is saved.
  • Filed GSTR-1, GSTR-1A where used, IFF, sales register, invoices, credit notes and debit notes are complete.
  • GSTR-2B, purchase register, supplier documents and ITC workings are downloaded and reconciled.
  • Turnover, taxable turnover, tax liability, tax paid and ITC each have a book-to-portal reconciliation.
  • FY 2024-25 Table 8A timing and GSTR-1A effects on Tables 4 and 5 have been checked where relevant.
  • Prior-year ITC in Table 6A1 and excluded Rule 37/37A reclaims are separately traceable.
  • GSTR-9C data and derived tables have been downloaded where GSTR-9C applies, using the current portal process.
  • Every material difference has an explanation and a supporting record.
  • The final annual-return preview has been reviewed by someone other than the preparer.

Once this pack is complete, filing becomes a controlled comparison of verified figures rather than a last-minute attempt to reconstruct a year from portal totals.
