Find and replace yours safely.Free scan · under a minuteFor India’s Goods and Services Tax, reconcile your purchase register invoice by invoice against the relevant period’s GSTR-2B, investigate every exception, then apply the CGST Act’s eligibility tests before entering credit in GSTR-3B. GSTR-2B is a static, read-only control statement—not a ruling that every displayed amount is legally claimable, and not proof that an invoice missing from the statement can never qualify.
The reliable process is to match supplier and document identity, values, tax, periods, amendments, credit notes and place of supply; establish receipt, business use, payment and other statutory conditions; apply time limits and blocked-credit rules; and retain a workpaper tying each claim or reversal to its source. The GST Portal advises taxpayers to reconcile GSTR-2B with their own records and books and warns that the same document must not generate credit twice.

What a GST reconciliation is—and what it is not
A reconciliation compares two records for the same GSTIN and period: your purchase register or accounting ledger, and the GSTR-2B generated for that period. The comparison is a control exercise. It identifies missing supplier filings, wrong document details, duplicate postings, amendments, credit notes, timing differences and possible place-of-supply problems.

GSTR-2B reflects supplier-filed and other specified information available to the system, while the registered person must self-assess conditions and restrictions under the Central Goods and Services Tax Act, 2017 (CGST Act), related rules and current notifications. A line that appears in GSTR-2B can still be blocked, apportioned, duplicated or otherwise ineligible. Conversely, a line absent from GSTR-2B requires investigation of the supplier, period, evidence and applicable law rather than an automatic yes or no.

The output should be a documented schedule showing what was matched, what remains open, which credits are eligible, which amounts must be reversed, and how those amounts were reported in GSTR-3B.
Prepare the right records before matching
Fix the entity, period and cut-off
Start with the correct GSTIN, legal entity, registration state and accounting cut-off. Select the GSTR-2B for the intended return period and use a purchase register covering the same entity and cut-off. If your books use a different posting convention from the GST period, record both dates so a timing difference is visible instead of being mistaken for an error.
Download and preserve the source files
The GST Portal supports viewing and downloading GSTR-2B in Excel and JSON, with search and download options for larger records. Save the original download, the date and user who retrieved it, and the file version used for the reconciliation. Keep the purchase-register export and any subsequent corrected version separately; overwriting the source file weakens the audit trail.
Set up one row per document
Use one row for each tax invoice, debit note and credit note. Keep amendments linked to the original document rather than netting everything into a supplier total. Include import and input service distributor (ISD) entries where they form part of the credit population for the registration. At minimum, maintain fields for:
- Supplier GSTIN and recipient GSTIN.
- Invoice or debit-note number, date and document type.
- Taxable value and each applicable tax amount.
- Books period, supplier reporting period and GSTR-2B period.
- Place of supply and the registration to which the supply relates.
- Original document, amendment and credit-note references.
- Receipt evidence, business purpose, payment status and eligibility conclusion.
- GSTR-3B table, amount claimed, amount reversed and explanation for any difference.
Step-by-step invoice-level reconciliation
1. Create a primary match key
Match first on supplier GSTIN plus document number and document date. Normalize harmless formatting differences, such as spaces or punctuation, only in a separate comparison field; retain the document exactly as issued. A supplier GSTIN change, a materially different number or a date discrepancy should remain an exception until checked against the invoice and the supplier’s reported record.
2. Compare values and tax, not only document identity
For every proposed match, compare taxable value and tax amounts. A document can have the right number but a wrong tax amount, an amendment not reflected in the books, or a credit note that changes the net position. Official e-invoicing material identifies tax-amount differences as a possible input-tax-credit risk that should be taken up with the supplier.

3. Compare periods and document status
Record the period in which your books recognized the purchase, the period in which the supplier reported it, and the GSTR-2B period in which it appeared. Inspect amendments, debit notes and credit notes against the original invoice. Do not treat a negative net entry as a new eligible credit: establish which original document it adjusts and whether a previously claimed amount must be reduced.

4. Check place of supply and registration
Compare the place of supply shown on the document with the transaction facts and the recipient registration that intends to claim the credit. Official GST guidance treats place-of-supply differences as relevant to availability. A state or registration mismatch should be resolved before claiming, even when supplier GSTIN and tax totals otherwise match.
5. Classify every exception
Assign each unmatched or partially matched row a reason, owner and next action. Never leave a difference as an unexplained net total. The following categories cover the common investigations supported by GST Portal and CBIC guidance.
| Exception | Checks to perform | Practical disposition |
|---|---|---|
| In books, absent from GSTR-2B | Check supplier filing and reporting period, invoice details, amendments and whether the document belongs to this GSTIN. | Obtain or verify the tax document, follow up with the supplier where correction or reporting is needed, and assess eligibility separately from portal visibility. |
| In GSTR-2B, absent from books | Verify that the purchase belongs to the entity and period; investigate misdirected documents, duplicate supplier reporting and unposted invoices. | Post only a genuine business purchase supported by evidence; otherwise exclude it and correct the underlying record. |
| GSTIN, number or date differs | Compare the issued invoice with the supplier’s reported data and inspect any amendment. | Request a supplier correction where appropriate and retain both versions in the workpaper. |
| Taxable value or tax amount differs | Recalculate from the invoice, compare amendments, and check related debit or credit notes. | Use the corrected, supported amount and document why the original difference arose. |
| Place of supply or state differs | Verify delivery, recipient registration and the transaction’s statutory place-of-supply treatment. | Resolve the state or registration issue before claiming; escalate a disputed treatment for tax review. |
| Credit note, amendment or negative entry | Trace the entry to the original document and determine whether previously claimed credit is affected. | Do not claim the negative entry as fresh credit; adjust or reverse the related amount when required. |
| Duplicate document | Search the purchase register, prior GSTR-3B claims and amended records using supplier GSTIN and document number. | Remove duplicate postings and ensure the document is claimed no more than once. |
These classifications guide investigation; they do not create a universal tax treatment for every mismatch. The transaction, period, documents and current law control the final result.
Apply the legal eligibility tests independently
Business use and taxable or zero-rated supplies
Section 16 of the CGST Act generally requires that the registered person use or intend to use the goods or services in the course or furtherance of business. Section 17 restricts credit for non-business use and requires apportionment where inputs or input services relate partly to exempt supplies and partly to taxable or zero-rated supplies. Allocate shared costs using a supportable method and retain the calculation with the invoice schedule.

For each candidate credit, verify prescribed invoice or debit-note evidence, actual receipt of the goods or services, payment of the tax to the Government and furnishing of the relevant return. Match the invoice to purchase orders, goods-receipt records, service acceptance or other operational evidence appropriate to the supply. A portal row cannot replace a missing statutory document or proof of receipt.

Payment to the supplier within 180 days
Section 16 provides for an adjustment when the recipient does not pay the supplier the value of the supply and tax within 180 days, subject to the statutory terms. Track the invoice due date and payment, identify items crossing the threshold, and make the required accounting and return treatment. Reclaim treatment after payment should be supported by the applicable rule and current guidance.
Blocked credits and exceptions
Section 17(5) lists categories of blocked credit, subject to its stated exceptions. The category can depend on the nature and use of the supply, so a short checklist cannot decide every case. Review the exact statutory wording and current exceptions for items such as employee-related, personal-consumption, construction or other restricted expenditure before treating a displayed amount as eligible.
Apply the section 16(4) time limit correctly
CBIC Circular 237/31/2024-GST, dated 15 October 2024, states the amended general cutoff in section 16(4): credit for an invoice or debit note must be taken by 30 November following the end of the relevant financial year, or by the date of furnishing the relevant annual return, whichever is earlier. Apply the rule to the financial year in which the document belongs, not merely the month in which it appears in GSTR-2B.
Recommended Free Tools
The same circular explains retrospective treatment for specified historical situations under sections 16(5) and 16(6). Those provisions are exceptions for defined periods and facts; they do not turn into a blanket extension for every late document. Identify the financial year, annual-return date, amendment history and any applicable exception in the workpaper, then check the circular and current law before filing.
Translate the result into GSTR-3B
Use GSTR-2B as an input, not as an automatic claim
The GST Portal uses GSTR-2B data to support the relevant input-tax-credit sections of GSTR-3B. Portal auto-population remains editable, and the FAQ says taxpayers must self-assess restrictions that are not captured by the statement. Replace an auto-populated amount when your documented eligibility calculation requires a different figure, and retain the reason for the change.
Separate eligible credit from reversals
Map each accepted invoice to the applicable GSTR-3B credit table and each disallowed or temporary amount to the correct reversal or other reporting field. CBIC Circular 170/02/2022-GST distinguishes certain cases reported in Table 4D(2) from reversals under Table 4(B). It states that ineligible credit under section 17(5) or other CGST Act or rule provisions is reversed under Table 4(B), while specified time-limit or place-of-supply cases may be reported under Table 4D(2). Because portal behavior and guidance can change, verify the current return instructions for the filing period.

Reconcile the return before submission
After entering eligible credit and reversals, tie the totals back to the invoice schedule and GSTR-2B. Check that credit notes reduced the right original claims, that no document appears in more than one claim batch, and that the total does not include items awaiting a legal decision. The GSTR-3B values should be explainable from retained source records without relying on a portal screenshot alone.

Reverse-charge supplies
GSTR-2B guidance reminds taxpayers that reverse-charge tax must be paid. Identify reverse-charge transactions separately from supplier-reported forward-charge invoices, account for the tax liability in the required period and assess any resulting credit only under the applicable conditions. Do not assume that a supplier invoice appearing in the statement settles your reverse-charge obligation.
Amended invoices and credit notes
Keep the original and amended records linked. Compare the revised taxable value, tax and place of supply, then determine whether the amendment increases, decreases or merely corrects the claim. For a credit note, trace the reduction to the earlier credit; for a debit note, verify the underlying supply and the period in which the additional amount became claimable.
Imports and ISD entries
Include applicable import and ISD records in the population being reconciled, but label their source and document type clearly. Their presence in a separate data flow does not remove the need to verify recipient registration, business use, receipt, apportionment and any other statutory condition.
Use a spreadsheet or system without outsourcing the tax judgment
A spreadsheet, accounting package or reconciliation system can reduce manual matching for a high-volume register. Use deterministic fields first—GSTIN, document number, date and tax values—then route exceptions for review. Keep the matching rule, tolerance and reviewer decision visible; a software score is not evidence of entitlement, and official materials do not prescribe a universal scoring method or establish any particular tool’s performance.
Recommended workpaper columns
- Source flags: present in books, present in GSTR-2B, present in prior claim.
- Identity comparison: supplier GSTIN, document number, date and recipient registration.
- Value comparison: taxable value, integrated tax, central tax, state or union-territory tax and cess where relevant.
- Status: original, amended, debit note, credit note, import or ISD.
- Period fields: books, supplier filing and GSTR-2B.
- Eligibility fields: receipt evidence, business use, exempt-use allocation, blocked-credit review, 180-day payment status and time-limit date.
- Resolution: eligible, pending supplier correction, pending evidence, reverse, exclude or escalate.
- Return mapping: GSTR-3B table, claim amount, reversal amount and reviewer/date.
Controls that prevent repeat errors
- Lock the downloaded GSTR-2B source and version the working file.
- Use duplicate checks on supplier GSTIN, document number and date before calculating credit.
- Require a reason code for every unmatched row and a named owner for supplier follow-up.
- Re-run the comparison after amendments or late supplier filings, without deleting the prior result.
- Have a second reviewer approve blocked-credit, apportionment, time-limit and reversal decisions.
A practical decision path for an invoice missing from GSTR-2B
When a genuine purchase is in the books but absent from GSTR-2B, first verify the invoice, supplier GSTIN, receipt and business purpose. Check whether the supplier filed in a different period, used an incorrect GSTIN or document number, or later amended the record. Ask the supplier to correct the reporting where appropriate and document the communication.

Next, apply the statutory conditions and the period’s law. The absence of a portal row does not itself answer the legal question, but neither does possession of an invoice guarantee credit. Consider whether the relevant cutoff, payment condition, blocked-credit rule, apportionment and return requirements are satisfied. If evidence or supplier correction is unresolved, place the item in a controlled pending category rather than silently adding it to the claim.
Common failure modes and recovery steps
Relying on monthly totals
Net totals can hide an omitted invoice, duplicate posting, amendment or credit note. Rebuild the comparison at document level, then explain the aggregate difference from the exception list.
Claiming every amount marked available
Availability in GSTR-2B does not test non-business use, exempt-supply apportionment, section 17(5), receipt, payment or the statutory time limit. Reperform those checks and move disallowed amounts to the appropriate reversal treatment.

Waiting for a perfect match before investigating
Some differences are timing or formatting issues, while others indicate a wrong registration or tax amount. Classify them immediately, assign follow-up and preserve the original evidence so late corrections do not erase the history.
Reversing in the wrong GSTR-3B table
Use the reason for the reversal, not convenience, to select the table. Circular 170/02/2022-GST’s distinction between Table 4(B) and specified Table 4D(2) cases should be checked against current instructions for the filing period.
Claiming a document twice
Search current and prior claim schedules before posting a late or amended invoice. The GST Portal FAQ states: “No credit is availed twice for any document under any circumstances.”
Retain an audit-ready reconciliation trail
Keep the downloaded GSTR-2B, purchase-register extract, matching logic, exception list, invoices, debit and credit notes, receipt and payment support, supplier correspondence, eligibility decisions and filed GSTR-3B computation. Record who prepared and reviewed each period, when amendments were incorporated and why any auto-populated value was changed.
The trail should let a reviewer move from a GSTR-3B amount to the eligible invoice population, from each invoice to its GSTR-2B or documented exception, and from every reversal to the statutory reason and table. Retain versions rather than overwriting files, especially when a supplier files after the original reconciliation.
Period-end checklist
- Confirm GSTIN, entity, financial year and GSTR-2B period.
- Save the original Excel or JSON GSTR-2B download and the purchase-register extract.
- Match supplier GSTIN, document number and date, then compare taxable value and tax.
- Review amendments, debit notes, credit notes, imports, ISD entries and place of supply.
- Resolve or classify every unmatched row, including supplier follow-up and timing differences.
- Test business use, receipt, prescribed document, tax payment, return filing, 180-day payment, apportionment and blocked-credit rules.
- Check the section 16(4) deadline—30 November after the relevant financial year or the relevant annual return date, whichever is earlier—and investigate any specified historical exception.
- Remove duplicates and ensure no document has been claimed previously.
- Map eligible credit and each reversal to the correct GSTR-3B table, checking current instructions.
- Tie the filed figures to the workpaper and preserve reviewer approval and source files.
Key takeaway for a live filing
Use GSTR-2B to control completeness and timing, but decide entitlement from the invoice, transaction evidence and current CGST Act rules. A defensible claim is one that can be traced document by document, passes the statutory tests, respects the time limit, excludes duplicates and blocked or apportioned amounts, and is reported in the correct GSTR-3B field. For a disputed period or unusual transaction, check the applicable notifications, amendments and current official guidance before filing.
