How to Reconcile GSTR-2B With Purchase Records and Fix Missing Input Tax Credit

Reconcile GSTR-2B to your purchase register at invoice level, classify every difference, and claim only the input tax credit (ITC) that also satisfies the CGST Act. GSTR-2B is an auto-drafted, static, read-only statement: you cannot add a missing invoice yourself. A document absent from the current statement may be a cutoff-timing issue, a supplier filing or data error, an import-data issue, or an ineligible or special transaction. The practical fix is to verify the period and document, obtain supplier correction or filing where needed, monitor the next applicable GSTR-2B, and document the eligibility decision before reporting GSTR-3B.

What GSTR-2B is—and what it is not

GSTR-2B is a static, auto-drafted statement of potential ITC for a tax period. The GST Portal generates it from supplier and input service distributor (ISD) filings and from import information. The recipient does not file GSTR-2B, and the recipient cannot edit it.

As an Amazon Associate I earn from qualifying purchases.

The statement is useful evidence for a reconciliation, but its presence is not a legal approval to claim credit. The GST Portal’s own guidance tells taxpayers to reconcile the data generated in GSTR-2B with their books of account. You must still test the conditions and restrictions in section 16 of the Central Goods and Services Tax (CGST) Act, applicable rules, reverse-charge treatment, and any required reversals.

GSTR-2B also has cutoffs. If a supplier files or amends a document after the cutoff used to generate the open statement, that document will generally flow into a later open GSTR-2B. “Missing this month” therefore does not necessarily mean that the invoice has been permanently omitted.

Why reconciling the statement matters

A purchase register records what your business bought and what your accounting team posted. GSTR-2B records what suppliers, ISDs and import systems reported for your GST registrations. The two datasets answer different questions, so differences are normal and must be explained rather than mechanically forced to match.

  • Overclaim risk: claiming an invoice twice, claiming a credit note as positive ITC, or treating an ineligible expense as available credit can create interest, reversal and penalty exposure.
  • Underclaim risk: an invoice filed late or reported with a wrong GSTIN may be absent from the current statement even though a corrected record can appear later.
  • Auditability: a retained download, match result, supplier follow-up and eligibility decision show how the amount reported in GSTR-3B was derived.
  • Return accuracy: GSTR-2B feeds certain auto-populated GSTR-3B fields, but those fields do not replace the taxpayer’s self-assessment.

Before you start: gather a complete evidence set

Work registration by registration. A GSTIN-level reconciliation prevents invoices belonging to one registration from being treated as credit of another.

  1. Download the relevant GSTR-2B from the GST Portal. Retain the original statement download and, where needed, both available formats: Excel and JSON.
  2. Export the purchase register for exactly the same tax period and GSTIN. Include invoices, debit notes, credit notes, amendments, import documents, ISD credits and reverse-charge entries rather than filtering to ordinary B2B invoices only.
  3. Preserve the tax invoices, debit or credit notes, bills of entry, payment records and correspondence used to resolve exceptions.
  4. Create a dated working file that records the statement period, download date, preparer, reviewer and final treatment in GSTR-3B.

Keeping the original files matters. A later spreadsheet should explain a decision, not overwrite the source statement on which the decision was based.

How to reconcile GSTR-2B with the purchase register

1. Establish the period and cutoff

Confirm the financial month, GSTIN and the GSTR-2B generation period before comparing rows. Check whether the supplier document was filed before the applicable cutoff. A supplier filing after that cutoff generally appears in the next open statement. Record the filing or amendment timing when it is available; do not promise a specific future month until the filing date and the current cutoff are known.

2. Match at document level

Use the supplier’s GSTIN and document number as the primary key, then compare the fields below. Normalise document-number punctuation and spacing only in a separate matching column so the original value remains visible.

Field What to compare Why it matters
Supplier GSTIN GSTIN in the purchase register, tax invoice and GSTR-2B A wrong recipient GSTIN can send credit to another registration or leave the document out of your statement.
Document number Invoice, debit-note or credit-note number, including amendments Prevents duplicate claims and links an amended document to its original.
Document date Tax-invoice or note date Supports period testing and identification of an incorrectly dated document.
Document type Invoice, debit note, credit note, amendment, import or ISD record Different record types have different credit and reversal effects.
Taxable value Value before tax Identifies partial, duplicated or incorrectly posted documents.
Tax by head IGST, CGST and SGST/UTGST amounts Ensures the credit is posted to the correct tax head and amount.
Tax period Period in which the supplier reported the document and period used in your books Separates a timing difference from a substantive omission.

Compare debit notes, credit notes and amendments separately from ordinary invoices. Link every note or amendment to its original document and calculate whether it increases, reduces or reverses the credit previously considered.

3. Reconcile special sections separately

  • Imports: compare bills of entry and import IGST with the import section of GSTR-2B. Import information can follow a separate data path, so an ordinary supplier-invoice match will not find it. If an import record is missing or wrong, inspect the portal’s bill-of-entry search or self-service route and the underlying customs documents.
  • ISD credits: match the ISD document and allocation to the receiving GSTIN and the books. Do not treat an ISD record as an ordinary vendor invoice.
  • Reverse charge: reconcile the transaction in the applicable reverse-charge sections and return workings. A reverse-charge entry should not be treated as supplier-reported B2B ITC.
  • Credit notes and amendments: identify the original invoice, the revised values and the date on which the change entered the system. The resulting credit or reversal may require a different treatment from the original row.

Classify every difference before taking action

A useful exception register has one row per unmatched or changed document, an owner, a due date, supporting evidence and a final GSTR-3B treatment. Use these classifications consistently.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Matched

The GSTIN, document number, date, type, taxable value and tax amounts agree within your documented tolerance. “Matched” means the data agrees; it does not by itself establish legal ITC eligibility. Complete the separate eligibility check before claiming.

Timing difference

The supplier filed after the cutoff for the current open GSTR-2B, or an amendment was made after that statement was generated. Keep the invoice in a monitoring queue, identify the next open statement, and check it after the supplier filing is reflected. Do not duplicate the claim in the current and later periods.

Supplier or invoice-detail error

The tax invoice exists, but the GSTIN, invoice number, date or value in the portal differs from the document. Verify the discrepancy against the original invoice and send the supplier a precise correction request. The recipient cannot edit the supplier’s filed data or add a row to GSTR-2B.

Supplier omission

The purchase register and valid invoice are present, but no corresponding supplier filing appears. Ask the supplier to verify the recipient GSTIN and to furnish or correct the document through the applicable return process. Then monitor the next relevant GSTR-2B after the filing cutoff. Keep the follow-up date and supplier response in the exception register.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Amendment or credit note

A supplier may amend an invoice or issue a credit note after the original document appeared. Link the records, determine the net tax effect and check whether an earlier credit must be reduced or reversed. Do not claim both the original and an amended version as independent credits.

Import or SEZ-data issue

Inspect the bill of entry, import IGST and relevant customs details. Use the GST Portal’s import-record search or self-service route where applicable, and retain the customs evidence. An import mismatch is not resolved by asking a domestic supplier to upload an invoice.

Reverse-charge or other special record

Use the return and statement section designed for the transaction. Check the tax payment and the timing of any corresponding ITC. A special record should not be forced into the ordinary supplier-invoice workflow.

Eligibility or reversal exception

The document appears in GSTR-2B but fails an independent condition or restriction. Examples include non-business use, a required reversal, payment-related conditions, or another statutory restriction. Mark the amount as ineligible or subject to reversal and retain the reason and calculation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

How to fix a missing invoice

When the supplier has not filed

  1. Confirm that the invoice belongs to the correct GSTIN and tax period and that you hold a valid tax invoice.
  2. Send the supplier the GSTIN, invoice number and date, taxable value, tax amounts and a description of what is absent from your GSTR-2B.
  3. Ask the supplier to verify the filing, amendment and recipient-GSTIN status through its applicable return process.
  4. Record the request date, expected filing period and the person responsible for checking the next open statement.
  5. After the supplier files, download the next applicable GSTR-2B and match the document again. Apply the cutoff in force for that statement; the exact appearance period cannot be guaranteed in advance.

Do not create a buyer-side adjustment to manufacture a missing GSTR-2B row. The statement is read-only for the recipient.

When the supplier filed the wrong details

Provide the supplier with the exact portal value and the value on the tax invoice. Ask for correction through the supplier’s applicable return or amendment mechanism. Recheck the corrected document in a later open statement and retain both the original and corrected versions in your working papers.

When the issue is an import record

Compare the bill of entry number, date, port and import IGST with the import data. Use the portal’s bill-of-entry search or self-service route if available for the record. Escalate with customs or a qualified GST adviser when the underlying import document, rather than a supplier filing, is the source of the mismatch.

Using the Invoice Management System (IMS)

IMS can affect how covered records flow into the draft statement and how the recipient communicates acceptance or rejection. The official IMS workflow describes three actions for records that are in the system: Accept, Reject and Pending. When no action is taken, the advisory treats the record as deemed accepted when GSTR-2B is generated.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

IMS is not a universal inbox. The official FAQ identifies record types that do not enter IMS, including ICEGATE documents and reverse-charge records, as well as certain ineligible entries. Handle those records in their appropriate import, reverse-charge or eligibility workflow.

Recompute after an IMS action change

The revised IMS advisory says recomputation is mandatory when an action changes or when an action is taken after the 14th draft-generation date. Follow the live GST Portal workflow for the period: review the affected document, change the action if justified, recompute the statement where prompted, and only then finalise the GSTR-3B workings.

Check the current credit-note workflow

An FAQ for the October 2025 tax period describes a change allowing the recipient to declare the amount of ITC to reverse for certain accepted credit-note records. Because this is period-specific portal functionality, verify the current labels and instructions before acting. Do not rely on an old IMS screenshot or assume that every credit note follows the same path.

Deciding what to report in GSTR-3B

Use GSTR-2B as an input to the return, not as the legal decision itself. For each proposed credit, confirm the applicable section 16 conditions and restrictions, including the prescribed document, receipt of goods or services, tax payment and supplier return-filing requirements where applicable. Test business use and any blocked-credit rule, and calculate reversals separately.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Remove duplicates created by repeated uploads, amendments or multiple book entries.
  • Separate eligible ITC from ineligible or partly eligible amounts before posting the return.
  • Account for credit notes and other reductions against the related original credit.
  • Record reverse-charge tax and its related credit in the correct return treatment rather than in ordinary supplier-reported ITC.
  • Agree the final working file to the relevant auto-populated GSTR-3B fields, then document every manual adjustment.

The portal’s auto-population can improve data entry, but it does not transfer legal responsibility for the claim. Keep the invoice, receipt evidence, reconciliation result, eligibility assessment and approval trail together.

Important time limits and legal cautions

Section 16(4) deadline

CBIC Circular No. 237/31/2024-GST, dated 15 October 2024, reproduces the general section 16(4) limit as 30 November following the end of the relevant financial year, or furnishing the relevant annual return, whichever is earlier. Apply the limit to the correct financial year and document; do not treat it as a deadline measured from the invoice date.

The circular also discusses retrospective subsections (5) and (6) for specified cases. Those provisions are not a blanket extension. Identify the financial year, document, return history and exact statutory conditions before relying on an exception.

180-day payment condition

Section 16 includes a 180-day condition relating to payment of consideration and tax payable to the supplier, subject to the Act and rules. Where the condition applies, determine whether a reversal is required and when re-availment becomes permissible. The correct treatment depends on the facts and current law; document the calculation rather than applying a blanket rule.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

When professional review is prudent

Obtain a qualified GST practitioner or tax adviser’s review for a material amount, an old period approaching the time limit, disputed supplier data, import or SEZ complications, repeated credit-note changes, or a transaction with unusual reverse-charge or eligibility issues. This workflow explains reconciliation; it is not a determination of an individual taxpayer’s entitlement.

A repeatable monthly control checklist

  • Download and archive GSTR-2B in Excel or JSON for every active GSTIN.
  • Export the same-period purchase register and preserve the original file.
  • Match GSTIN, document number, date, type, taxable value and each tax head.
  • Review debit notes, credit notes, amendments, imports, ISD and reverse-charge sections separately.
  • Classify each exception as matched, timing, supplier error or omission, amendment or note, import issue, special record, or eligibility/reversal.
  • Send suppliers a documented discrepancy list with exact invoice details.
  • Monitor the next open GSTR-2B after supplier filing or correction.
  • Review IMS actions, exclusions and any required recomputation, including the current credit-note workflow.
  • Perform the section 16 eligibility and reversal assessment independently of portal presence.
  • Agree the final schedule to GSTR-3B, retain approvals and track unresolved items to closure.

Choosing an administrative reconciliation workflow

For a small volume, a controlled spreadsheet can work if it preserves source downloads, document-level keys, exception owners and an audit trail. Repeated, high-volume matching may justify GST reconciliation software or purchase-register reconciliation tools as an administrative aid. Evaluate any workflow against the actual work it must perform:

Evaluation criterion Questions to ask
Document matching Can it match GSTIN, number, date, type, taxable value and tax by head while preserving the original values?
Amendments and credit notes Can it link revised documents to originals and show the net ITC effect?
Imports, ISD and reverse charge Does it keep these sections distinct instead of treating every row as a supplier invoice?
Exception categories Can users assign timing, supplier-error, import, special-record and eligibility statuses with owners and due dates?
Exports and audit trail Can it retain original Excel or JSON files, export the reconciled schedule and show changes and approvals?
Multiple GST registrations Can it keep GSTIN-level books, statements and access controls separate?

Software can reduce clerical work; it cannot decide whether section 16 is satisfied, whether a credit is blocked, or whether a disputed fact requires professional advice.

Common mistakes that create avoidable ITC problems

  • Editing the statement: a buyer cannot add or change a GSTR-2B record. Resolve the source filing instead.
  • Claiming because it appears: portal presence is not the full eligibility test.
  • Ignoring cutoffs: a late supplier filing may be in the next statement, so do not treat a current-period absence as final.
  • Matching only totals: aggregate tax can agree while an invoice is duplicated or assigned to the wrong GSTIN.
  • Mixing document types: imports, ISD, reverse charge, amendments and credit notes require distinct treatment.
  • Using obsolete IMS instructions: actions, recomputation and credit-note fields can change by tax period; check the live portal workflow.
  • Missing statutory deadlines: track the section 16(4) date by financial year and annual-return status, not merely by the month in which an invoice was received.

What a defensible reconciliation file contains

A reviewer should be able to move from the GSTR-3B figure back to the source document and the reason for every adjustment. Keep the original GSTR-2B download, purchase-register extract, document-level match key, exception classification, supplier correspondence, later-statement check, IMS action or recomputation record where relevant, eligibility and reversal calculation, and reviewer approval. For unresolved items, show the owner, next check date and proposed return treatment. That record is more valuable than an unexplained “matched” percentage because it demonstrates how each rupee was treated.
