How to Reconcile GST Returns With Purchase Records and Resolve ITC Mismatches

Reconcile your purchase register to the GST Portal’s GSTR-2B at invoice level, investigate every variance, obtain supplier corrections where needed, and only then apply the legal eligibility and reversal rules before filing GSTR-3B. GSTR-2B is a read-only statement of reported data; its presence does not by itself prove that input tax credit (ITC) is allowable.

The reliable workflow is: lock the correct tax period, download the relevant books and GSTR-2B, match supplier and document fields, classify each exception, route reporting errors to the supplier, review IMS actions where applicable, test eligibility, and retain an evidence trail.

What GSTR-2B tells you—and what it does not

GSTR-2B is an auto-drafted, read-only input-tax-credit statement built from supplier and input service distributor (ISD) filings and specified import data. The recipient cannot type a missing invoice into GSTR-2B or edit an incorrect entry. The GST Portal instructs taxpayers to reconcile the statement with their books and records and to ensure that credit is not availed twice. See the GST Portal FAQ on viewing GSTR-2B and ITC eligibility.

A line appearing in GSTR-2B is evidence that data was reported into the statement. It is not a blanket legal approval. You must still check the underlying invoice, receipt and use of the supply, applicable time and documentation conditions, restrictions, reversals, and any reverse-charge treatment that applies to your transaction. The portal’s “not available” indication is also not a complete list of every circumstance in which ITC may be unavailable.

1. Fix the tax period and source set before you match

Most reconciliation errors begin with comparing unlike periods. Start by defining the tax period for the return you are preparing and the accounting cut-off used for your purchase register. Then identify whether the recipient files monthly or quarterly and which GSTR-2B statement corresponds to that filing profile. Check the portal’s statement-generation timing and the supplier-filing cut-offs that feed the statement. A supplier filing after the relevant cut-off may first appear in a later open statement rather than the one you are currently reviewing.

Download and preserve an unaltered copy of both source sets:

  • The purchase register or accounts-payable extract for the selected period, including invoices, debit notes and credit notes.
  • The corresponding GSTR-2B from the GST Portal, including its generation date and any available document-status or eligibility fields.
  • Copies of tax invoices, debit notes, credit notes, goods-receipt or service-completion evidence and payment or import documents needed to test eligibility.
  • Where relevant, the IMS record and action history for inward supplies, plus any later recomputed statement.

Do not silently move an invoice between periods to force a match. Record the accounting period, the statement period and the reason for any timing difference. This makes a late supplier filing distinguishable from a genuinely missing purchase.

2. Match every document at invoice level

Use a stable key made from the supplier GSTIN, document type, invoice or debit-note number and document date. Compare the remaining fields after the key match. The following sequence works in a spreadsheet or reconciliation system:

  1. Standardise safely. Remove accidental spaces, common punctuation differences and inconsistent upper/lower case in document numbers only when you can prove that the records refer to the same document. Keep the original values in separate columns. Never merge two records merely because their numbers look similar.
  2. Match supplier identity. Compare the GSTIN, legal name and, where relevant, the registration state. A correct invoice number paired with the wrong GSTIN is a different document for reconciliation purposes.
  3. Match document identity. Compare invoice, debit-note or credit-note number, document type and date. Track amended documents against their original references rather than treating an amendment as a second purchase.
  4. Match monetary fields. Compare taxable value, integrated tax, central tax, state or union-territory tax and cess separately. A total-tax match can conceal a component or place-of-supply error.
  5. Match place of supply and status. Check the place of supply and whether the document is active, amended, cancelled or reported as a credit note. These fields can change the tax treatment even when the supplier and invoice number match.
  6. Separate exceptions. Put unmatched purchase-register items, GSTR-2B-only items, duplicates and field-level differences in separate queues. A single invoice should never be counted as both an unmatched item and a matched item, and no document should be claimed twice.

For high-volume registers, retain a unique reconciliation ID for each source row and a link to the scanned document. That allows a reviewer to move from a return amount to the exact invoice evidence without changing the source files.

3. Classify the variance before deciding what to claim

Classifying a difference prevents the common mistake of treating every exception as a supplier problem. Use a reason code and an owner for each row.

Variance bucket Typical evidence to compare Immediate route
Purchase entry absent from GSTR-2B Invoice, supplier GSTIN, document date, supplier filing period and statement cut-off Check timing, then request supplier reporting or correction; monitor the next applicable open statement
GSTR-2B item absent from books Invoice copy, purchase order, goods receipt or service evidence and accounts-payable records Investigate an unposted purchase, duplicate supplier entry or an invoice belonging to another entity
Identity or date mismatch Original invoice, amended invoice, document number, type and date Determine whether it is a formatting issue, amendment or different document; correct the books or seek supplier amendment
Taxable value or tax mismatch Tax invoice, debit or credit note, tax components and place of supply Quantify the difference and raise the exact discrepancy with the supplier
Supplier amendment or credit note Original document reference, amendment details and credit-note evidence Recalculate the net eligible amount and avoid claiming an amount already reduced or reversed
Import or ISD item Bill of entry, import records, ISD document and corresponding books entry Use the appropriate import or ISD workflow and verify the record in the relevant statement or IMS view
ITC eligibility restriction Invoice, receipt and business-use evidence, tax treatment and applicable restriction or reversal rule Exclude or reverse the restricted amount in the return working even if it appears in GSTR-2B

IRIS IRP identifies tax-amount and place-of-supply differences as discrepancies to raise with the supplier. Its guidance on the My Purchases workflow is useful for tracing the document particulars, but the correction still has to come through the supplier’s applicable filing process.

Why is my purchase invoice not showing in GSTR-2B?

The usual explanations are timing, supplier non-reporting, an incorrect GSTIN or document detail, an amendment that changed the reference, or a transaction that belongs in an import or ISD flow rather than an ordinary supplier invoice. GSTR-2B is generated from reported data; it does not pull an unreported purchase from your books.

Check timing first

Confirm the invoice date and the supplier’s filing date against the statement-generation cut-off for your filing profile. If the supplier filed after the cut-off, the invoice may appear in a later statement. Record the expected statement and set a follow-up date instead of creating a duplicate purchase entry.

Check identity and reporting details

Compare the GSTIN, invoice number, document type and date character by character. A supplier can report a valid invoice under a wrong GSTIN or with a transposed number, leaving your exact purchase unmatched. Preserve the supplier’s reported values when you ask for a correction.

Check whether it is an import or ISD record

Import-of-goods and ISD records follow different data paths. Use the bill of entry or ISD document as the primary evidence and check the relevant portal view rather than expecting the record to look like a domestic supplier invoice. The GST Portal issued a specific bill-of-entry IMS advisory dated 30 October 2025; confirm the current handling for the tax period you are filing.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

What to do when GSTR-2B and the purchase register do not match

Do not change the return merely to make the two totals equal. Work through the exception queue and assign each difference to one of three outcomes: supported and eligible, supported but requiring a reversal or exclusion, or unresolved pending supplier or internal evidence.

  1. Re-perform the document match. Check that the apparent difference is not a duplicate, a credit note netted in one source but not the other, or a period cut-off issue.
  2. Inspect the source document. Compare the invoice and tax components with the portal record. For a value difference, calculate the exact excess or shortfall rather than writing off the whole invoice.
  3. Contact the supplier for reporting errors. Send the GSTIN, document number and date, taxable value, tax components, place of supply and a screenshot or export of the difference. Ask the supplier to report or amend the document in the applicable filing.
  4. Recheck the next open statement. A recipient cannot add or edit GSTR-2B. After the supplier files or amends, monitor the statement period into which the corrected record is expected to flow.
  5. Update the books and reconciliation log. Record the supplier response, filing period, revised values and the person who approved the treatment. Keep unresolved rows visible rather than deleting them.

If the supplier disputes the difference, retain both positions and escalate the legal or commercial decision to the person responsible for GST compliance. Do not treat a verbal assurance as a portal correction.

How IMS accept, reject and pending actions affect reconciliation

The GST Portal’s Invoice Management System (IMS) provides actions for inward records. The correct action depends on the actual supply and your evidence; blanket acceptance or rejection is unsafe.

Accept

Accept a record when it represents the actual inward supply and the document is consistent with your books and supporting evidence. Acceptance does not remove the need to test statutory ITC conditions or calculate reversals.

Reject

Reject a record when the portal entry does not relate to your business or is demonstrably incorrect and the evidence supports rejection. Preserve the reason and correspondence so a later review can distinguish a deliberate rejection from an accidental click.

Pending

Use pending when the document needs clarification, correction or internal evidence before you decide. A pending queue is a control mechanism, not an automatic entitlement or denial.

Deemed acceptance and recomputation

The IMS advisory explains that taking no action may result in deemed acceptance when GSTR-2B is generated. If an action changes, or if you act after the draft GSTR-2B generation date, recompute GSTR-2B from the IMS dashboard before finalising the return. Reconcile the recomputed result, not an earlier download. Import bill-of-entry records have specific IMS handling and amendment behaviour, so follow the current portal instructions for those records. Read the GST Portal Revised IMS Advisory alongside the bill-of-entry advisory.

Can I claim ITC if the invoice is in GSTR-2B?

Not automatically. Treat the GSTR-2B match as one input to the eligibility review. For each proposed credit, confirm that the invoice is genuine, the supply was received, the tax and document details are supported, the credit relates to permitted business use, and no applicable restriction, reversal or time condition prevents the claim. Apply the rules in force for the relevant tax period and obtain professional advice for a disputed or taxpayer-specific position.

  • Remove duplicate claims arising from an original invoice and an amendment, or from a purchase register row matched to more than one portal row.
  • Account for supplier credit notes and other reductions in the eligible amount.
  • Record required reversals separately from permanently ineligible credit so the working explains both the gross match and the net claim.
  • Handle reverse-charge tax in the manner applicable to the transaction; do not assume that an ordinary GSTR-2B supplier line replaces the reverse-charge process.
  • Reconcile the final eligible amount to the figures entered in GSTR-3B and obtain a reviewer sign-off.

A repeatable monthly or quarterly operating procedure

Teams can turn the process into a close-calendar control. The exact dates depend on the taxpayer’s filing profile and the portal’s current cut-offs, so use the live portal schedule for each period.

  1. Open the period. Create a folder or electronic workpaper for the tax period and record the books cut-off, filing frequency and expected GSTR-2B generation point.
  2. Freeze inputs. Export the purchase register and download GSTR-2B. Hashing or read-only storage can help prove that the files were not altered after extraction.
  3. Run the match. Apply the document key and field comparisons described above. Produce separate matched, unmatched, duplicate and value-difference queues.
  4. Investigate exceptions. Check invoices, notes, import documents and IMS records. Assign supplier corrections to a named owner with a due date.
  5. Refresh portal data. After supplier filings or IMS changes, download the applicable open statement again. Recompute GSTR-2B when the IMS guidance requires it.
  6. Apply eligibility. Review restrictions, reversals, reverse charge and duplicate claims. Document the reason for every exclusion or adjustment.
  7. Prepare and review GSTR-3B. Tie the return working to the final reconciled schedule, have an independent reviewer inspect material exceptions, then file.
  8. Close the file. Lock the final register extract, statement version, exception log, supplier correspondence, IMS decisions, recomputed statement and return working.

What an audit-ready reconciliation file should contain

A practical file should let another person reproduce the claimed ITC from the source records. Retain:

  • The purchase-register extract used for the period and the downloaded GSTR-2B version, with dates.
  • Invoice, debit-note, credit-note, goods-receipt, service-completion, import and ISD evidence relevant to the claims.
  • The matching key, normalization rules and exception log, including duplicate checks.
  • Supplier emails or ticket records showing the exact correction requested and the supplier’s response.
  • IMS action history, the reason for each accept, reject or pending decision, and any recomputed statement.
  • The eligibility and reversal working, reviewer sign-off and figures transferred to GSTR-3B.

This checklist is a sound control design for demonstrating how the books and portal data were reconciled; it is not a claim that the GST Portal FAQ mandates this exact file structure.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

When reconciliation software is worth considering

Spreadsheet matching can work for a modest register. A recurring, high-volume process may justify GST reconciliation software as a workflow aid, provided the team can validate the underlying documents and legal eligibility. Evaluate any product against the controls that matter to your process:

  • GST Portal integration and reliable GSTR-2B imports for the relevant filing profile.
  • Invoice-level matching that handles amendments, credit notes, duplicate detection and controlled normalization.
  • IMS status capture, action history and recomputation after changes.
  • Import and ISD coverage, including bill-of-entry records where applicable.
  • Exception assignment, supplier follow-up and a tamper-evident audit trail.
  • Role-based access, security controls, implementation effort, support and pricing that fit your volume.

Software can speed sorting and reminders; it cannot turn an ineligible invoice into allowable ITC or replace a reviewer’s judgement on a disputed transaction. Confirm current capabilities and commercial terms directly before implementation.

Common failure modes and their fixes

  • Claiming from a total instead of documents: Reconcile invoice by invoice and retain the unmatched queues.
  • Assuming a missing line is permanently lost: Check the supplier cut-off and later open statement before concluding that reporting failed.
  • Editing a read-only statement: Correct the source books or ask the supplier to amend its filing; never fabricate a portal line.
  • Accepting every IMS record: Base the action on the actual supply and evidence, and review deemed-acceptance consequences.
  • Ignoring credit notes and amendments: Link the revised document to the original and recalculate net eligible tax.
  • Treating portal presence as legal eligibility: Perform the separate eligibility and reversal review for every claim.
  • Overlooking reverse charge: Identify reverse-charge transactions in the purchase process and apply the treatment required for that supply.
  • Closing the period without an evidence trail: Preserve source files, correspondence, IMS decisions and reviewer approval before filing.

Questions to ask before filing

  • Did we use the GSTR-2B for the correct tax period and filing frequency?
  • Can every claimed document be traced to the purchase register, invoice evidence and the portal or import record?
  • Are supplier-only records, duplicates, amendments, credit notes and field-level differences separately resolved?
  • Were supplier corrections and late filings checked in the appropriate later statement?
  • Were IMS actions reviewed and GSTR-2B recomputed where required?
  • Did we apply eligibility restrictions, reversals and reverse-charge treatment independently of the portal display?
  • Do the final working papers agree with the GSTR-3B figures and have a reviewer sign-off?
