How to Reconcile GST Returns With Purchase Invoices Before Claiming ITC

Reconcile your purchase register to the period’s GSTR-2B at invoice level, investigate every missing, duplicate, amended or value-mismatched record, and then perform a separate legal-eligibility review before reporting input tax credit (ITC) in GSTR-3B. GSTR-2B is a read-only, auto-drafted statement—not a legal approval of every amount it displays.

Use the GST Portal’s GSTR-2B download, your books, supplier corrections and, where applicable, the Invoice Management System (IMS) to create a documented final figure. Recompute GSTR-2B after relevant IMS actions and verify the current statutory time limit for older invoices from the law in force for the relevant period.

What reconciliation proves—and what it does not

Reconciliation answers a document-control question: does each purchase invoice or debit note in your books correspond to the supplier, ISD or import information appearing in the correct GSTR-2B period? It helps you detect omissions, duplicates, wrong periods, amended documents and tax-value differences before you prepare GSTR-3B.

It does not, by itself, decide whether credit is legally available. The GST Portal describes GSTR-2B as an auto-drafted ITC statement generated from supplier filings in GSTR-1, GSTR-1A or Invoice Furnishing Facility (IFF), GSTR-5 information, ISD returns and specified import data. It is read-only and is not a return that the recipient files. The portal advises taxpayers to use it while preparing GSTR-3B, reconcile it with their own records and books, and self-assess restrictions that are not captured by the availability indicator. See the GST Portal FAQs on viewing Form GSTR-2B.

A matched invoice can therefore still require reversal, exclusion or additional documentation. Conversely, an invoice absent from a currently downloaded statement may appear in a later period after the supplier reports or corrects it. Your control objective is a supported, non-duplicated and legally eligible amount—not the largest number shown by an automated match.

The records you need before starting

Set a cut-off date and identify the exact return period. Then assemble the records that can feed or explain the period’s ITC:

Record Why it matters Typical owner
Purchase register and expense ledger Base population of invoices, debit notes, credit notes and tax amounts recorded by the business. Accounts team
Tax invoices and debit or credit notes Evidence of the underlying supply, supplier identity, taxable value, tax and document date. Procurement and accounts
Downloaded GSTR-2B Read-only statement of supplier, ISD and specified import information available for the period. GST filer
Import records Bill-of-entry and related import-of-goods data may be represented separately from domestic supplier documents. Import and tax teams
ISD records Input tax distributed by an Input Service Distributor may not resemble a normal purchase invoice. ISD or central tax team
Prior-period reconciliation and open exception log Prevents a late correction from being claimed twice and shows what remains unresolved. Reviewer
IMS dashboard and action history, where applicable Shows recipient decisions on supplier-filed records and whether a later recomputation is needed. GST filer and reviewer

GSTR-2B can contain more than ordinary domestic purchase invoices. The GST Portal explains its data sources and download process in the GSTR-2B FAQ. Keep the original invoice files and the downloaded statement in a period-specific folder with restricted edit access.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Step 1: Close the purchase register for the period

Do not begin by matching a moving ledger. Establish a version of the purchase register for the return period, record who closed it and note any invoices expected but not yet entered. Include:

  • tax invoices for goods and services;
  • debit notes and credit notes;
  • supplier amendments to earlier documents;
  • imports of goods and the related customs records;
  • ISD-distributed credits, if your structure uses an ISD; and
  • transactions subject to reverse charge, even when the supplier’s document will not provide ordinary forward-charge ITC.

Use a stable internal key for each document, such as supplier GSTIN plus document number and financial year. Keep the original invoice number in a separate field so that normalization does not destroy evidence. Mark cancelled documents and credit notes rather than deleting them; deletion makes later duplicate testing unreliable.

Step 2: Download and retain GSTR-2B

Download the GSTR-2B for the same tax period after the portal has generated it. Retain the file exactly as downloaded, together with the download date, GSTIN, period and the user who obtained it. The GST Portal says taxpayers can download the statement and use it as a basis for the relevant GSTR-3B values. Because the statement is read-only, annotate exceptions in a separate working file instead of editing the source file.

Check that you have captured every relevant section, including domestic inward supplies, amendments, credit or debit notes, ISD entries and import information where shown. A spreadsheet that imports only the domestic invoice tab can create a false “missing” population for imports or distributed credits.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Step 3: Normalize and match at document level

Invoice-level matching is more reliable than comparing monthly totals. Use the following fields as an operational matching method:

  • supplier GSTIN;
  • invoice, debit-note or credit-note number;
  • document date;
  • taxable value;
  • IGST, CGST, SGST or UTGST amounts;
  • return period in which the document appears; and
  • amendment or original-document reference, when supplied.

Normalize only for comparison. For example, you may remove spaces or standard punctuation from a duplicate comparison key while retaining the unmodified number for reporting and audit evidence. Compare the normalized key and then verify the original document manually when a match is uncertain.

Invoice-number capture errors are a recognized reconciliation challenge. The Invoice Registration Portal discusses matching purchase-register invoices with GSTR-2A or GSTR-2B and identifies errors in recording invoice numbers as a source of mismatch in its article on e-invoicing, reconciliation and ITC. A near match is not an automatic match: confirm GSTIN, date and tax before clearing it.

Step 4: Classify every exception

Do not net unmatched items against each other or silently adjust totals. Assign each record a status, an owner and a next action. The following buckets cover most operational cases:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Exception bucket What it usually means Action before claim
In books, absent from GSTR-2B The supplier may not have filed, may have filed late, used a wrong GSTIN, or the document may belong to another period. Check the supplier’s filing details and invoice evidence; hold or claim only according to the applicable law and documented facts.
In GSTR-2B, absent from books The purchase was not recorded, belongs to another entity or period, or is an erroneous supplier filing. Trace the document to receiving and accounting records; do not claim a portal-only item without establishing the underlying supply and eligibility.
GSTIN or invoice-number mismatch A transcription, formatting or supplier-reporting error may prevent a system match. Compare the original invoice and portal record; request correction where the supplier filed inaccurate data.
Taxable-value or tax mismatch The supplier and buyer records differ, or a partial credit, rounding issue or amendment is involved. Reconcile line items and tax components; claim only the amount supported after eligibility and adjustment review.
Credit note or amendment The original invoice may have been reduced, replaced or corrected. Link the original and amended documents and calculate the resulting credit or reversal once.
Possible duplicate The same document may have been entered twice, reported in an original and amended form, or carried forward incorrectly. Use the invoice key, supplier confirmation and ledger history to retain one supported treatment.
Wrong-period record The document date, supplier reporting period and accounting period do not align. Document why it is held, moved or considered under the applicable time-limit rules; never claim it merely to clear an old exception.

The GST Portal specifically tells taxpayers to check for duplicate credit and required reversals when using GSTR-2B. Record the reason for every exception closure so a reviewer can reproduce the decision without relying on an informal email trail.

Step 5: Resolve supplier-side problems

Send the supplier a precise exception report rather than a request to “update GST.” Identify the GSTIN, document number, date, taxable value, tax amounts, the period in which you expected the document and the discrepancy found. Ask the supplier to verify the filed record and use the appropriate return process to report or amend it.

A recipient cannot create supplier data in GSTR-2B by uploading its own purchase invoice. The statement is generated from supplier, ISD and specified import information. Keep the supplier’s response, revised invoice or filing acknowledgement with the exception record, but do not treat a promise to correct as a correction already visible in the portal.

When a supplier correction appears in a later statement, link the old exception to the new GSTR-2B row. This prevents the same invoice from being claimed once when it was initially absent and again when the corrected record arrives.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Step 6: Use IMS deliberately and recompute when required

Invoice Management System (IMS) gives recipients a dashboard to act on supplier-filed records. GSTN’s IMS FAQs describe the facility as available on the portal from October 2024, with recipient actions available from 14 October 2024. Portal labels and workflows can change, so follow the current on-screen instructions and the latest GSTN guidance.

For each actionable record, choose the status that reflects your evidence:

  • Accept when the supplier record relates to your business, agrees with your documents and survives the eligibility review.
  • Reject when it is not your purchase, is wrongly reported, duplicated or otherwise should not feed your credit workflow.
  • Keep pending when evidence or supplier correction is still outstanding and you are not ready to make a final decision.

Maintain an audit note for material decisions, including the invoice, reason, reviewer and date. The GSTN FAQs on IMS and the revised IMS advisory explain that actions taken after draft GSTR-2B generation can affect the statement. Recompute GSTR-2B when the portal requires it, then use the recomputed version for the return review. Complete relevant IMS actions before filing GSTR-3B for that period; the advisory says actions cannot be taken after that filing for the period.

Step 7: Perform the independent ITC eligibility review

After document matching, review each proposed credit under the Central Goods and Services Tax Act, rules, notifications and the facts of the transaction. Use the current law for the relevant period; the CBIC consolidated CGST Act text is a starting point, but amendments and notifications can change the result.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Your eligibility checklist should address:

  • whether the purchase was received and is used or intended for business purposes;
  • whether the document is a valid tax invoice, debit note or other prescribed record;
  • whether tax was charged and paid or is otherwise treated under the applicable mechanism;
  • whether the credit is blocked or restricted for the nature of goods, services or use;
  • whether any exempt, non-business or mixed-use allocation is required;
  • whether a credit note, discount, return or cancellation reduces the claim;
  • whether reverse-charge tax must be paid and the corresponding credit treated according to the law; and
  • whether prior reversals, reclaims or annual adjustments affect the amount now reportable.

GSTR-2B availability does not answer these questions. The GST Portal’s FAQ expressly advises taxpayers to self-assess other circumstances that may make ITC unavailable and to claim or reverse credit appropriately in GSTR-3B. Keep the eligibility conclusion separate from the match status: a record can be “matched—blocked,” “matched—partly eligible,” or “unmatched—pending,” rather than simply “matched” or “unmatched.”

Step 8: Build the GSTR-3B figures from the reviewed result

Prepare the relevant GSTR-3B fields from the final population that has passed both reconciliation and eligibility review. Before entering values:

  1. Remove documents already claimed in an earlier period unless the law and your records support a valid reclaim.
  2. Apply credit notes, amendments and required reversals to the correct tax components.
  3. Separate eligible, ineligible, blocked, exempt-use and non-business portions according to your working papers.
  4. Calculate reverse-charge tax separately and ensure payment and related credit treatment follow the applicable rules.
  5. Compare the resulting totals with the GSTR-2B summary, but investigate differences instead of forcing the return to equal the statement.
  6. Have an independent reviewer sign off the exception log, eligibility schedule and final GSTR-3B values before filing.

The GST Portal FAQ states that Form GSTR-2B should be used to take the right ITC in the respective sections of Form GSTR-3B. That instruction makes GSTR-2B an important input, not a substitute for the underlying books, invoices or legal review.

Step 9: Check the current time limit for older invoices

Do not rely on an old article or a remembered date when deciding whether an older invoice can still be claimed. Confirm the section 16 rule, amendments, notifications and any applicable annual-return cut-off for the relevant financial year from current authoritative sources before finalizing the claim.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The GSTN FAQ for FY 2024–25 gives a specific illustration: a January 2025 purchase invoice reported by the supplier later and claimed in the April 2025 GSTR-3B period. That example describes its own facts; it is not a universal deadline or permission for every delayed invoice. Read the GSTN FAQ on GSTR-9/9C for FY 2024–25 together with the law and notifications applicable to your case.

How to document the reconciliation for audit and review

A useful reconciliation file lets another person trace a GSTR-3B number back to a document and understand every difference. Retain these columns or linked schedules:

  • period, GSTIN and source file name;
  • supplier GSTIN and original document number and date;
  • purchase-register taxable value and tax by component;
  • GSTR-2B taxable value and tax by component;
  • match status and exception bucket;
  • IMS action and date, where applicable;
  • supplier follow-up reference and correction period;
  • eligibility conclusion and reversal amount;
  • final amount included in GSTR-3B; and
  • preparer and reviewer names, dates and comments.

Use a locked copy of the source GSTR-2B and version your working file after each material correction. A short reason code—such as “duplicate,” “supplier amended,” “blocked credit,” “RCM,” or “wrong period”—is more useful than an unexplained manual adjustment. Retain invoices, debit notes, credit notes, import documents, correspondence and portal acknowledgements for the period required by applicable record-retention rules.

Manual spreadsheet or reconciliation software?

The method can be manual, automated or mixed. The right choice depends on transaction volume, number of registrations, amendment frequency and the strength of your review controls. No particular vendor is established by the available official material, so evaluate capabilities rather than brand names.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Capability Spreadsheet workflow Accounting or GST reconciliation software
Import of purchase register and GSTR-2B Files are imported and mapped manually; suitable when formats are stable and volumes are manageable. May automate recurring imports and field mapping; verify that current portal file formats are supported.
Invoice identifiers and amendments Requires carefully designed keys, formulas and manual review of near matches. May apply configurable fuzzy matching and amendment links; inspect the rules to avoid false matches.
Exception and duplicate detection Possible with formulas, filters and conditional formatting, but depends on disciplined setup. Often provides dashboards and queues; confirm that duplicate logic covers original, amended and credit-note records.
IMS-related review Decisions can be logged manually after portal actions. May provide task workflows or exports; it cannot replace actions that must be taken on the GST Portal.
Audit trail and sign-off Requires locked versions, change logs and reviewer attestations. May provide user-level history and approvals; confirm retention, export and access controls.
Data export and retention Easy to archive if naming, permissions and backups are controlled. Check whether original files, decision history and reports remain exportable if the subscription or system changes.

For a small registration, a protected workbook with a documented key, exception log and reviewer sign-off may be sufficient. Larger groups should test whether automation reduces manual errors without hiding the evidence needed for legal review.

Common failure modes and fixes

Claiming the GSTR-2B total without reading the books

Why it fails: the statement can contain records not purchased by your entity, duplicates, amended values or credits subject to restrictions.

Fix: match to the closed purchase register, verify the invoice and complete the eligibility review before carrying a number into GSTR-3B.

Treating a missing invoice as permanently ineligible

Why it fails: a supplier may file late or correct a GSTIN or invoice number in a later period.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Fix: put the item in a dated pending queue, obtain supplier confirmation and review the current legal time limit before deciding when and whether it can be claimed.

Accepting a near-match created by formatting

Why it fails: a similar number can belong to another invoice, GSTIN or period.

Fix: compare the original document, supplier GSTIN, date, taxable value and tax components; keep both the normalized key and original text.

Ignoring credit notes and amendments

Why it fails: the original gross credit may remain in your schedule after the taxable value or tax has been reduced.

Fix: link original and amended records, calculate the net position and record any reversal in the period required by law.

Taking IMS action but using an old GSTR-2B

Why it fails: post-generation actions can change the draft statement used for return preparation.

Fix: follow the current GSTN advisory, recompute when required and archive the recomputed statement used for GSTR-3B.

Posting reverse-charge invoices as ordinary supplier ITC

Why it fails: the tax payment and credit sequence differs from a normal forward-charge purchase.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Fix: identify reverse-charge transactions during the eligibility review, pay and report tax as required, and document the corresponding credit treatment separately.

Giving a fixed deadline from memory

Why it fails: statutory limits and annual-return interactions can change through amendments and notifications.

Fix: verify the current Act, notifications and relevant annual-return guidance for the exact financial year and transaction.

A repeatable monthly control checklist

  1. Close and version the purchase register for the return period.
  2. Collect invoices, debit notes, credit notes, imports, ISD records and prior-period open items.
  3. Download and archive the period’s GSTR-2B.
  4. Normalize comparison fields without overwriting original document data.
  5. Match supplier GSTIN, document number, date, taxable value and tax components.
  6. Assign every difference to an exception bucket with an owner and due date.
  7. Follow up with suppliers and retain evidence of requested or completed corrections.
  8. Review IMS records, choose accept, reject or pending based on facts, and recompute GSTR-2B when required.
  9. Complete the independent legal eligibility, reversal and reverse-charge review.
  10. Check the current time limit for any older invoice before deciding its treatment.
  11. Prepare GSTR-3B from the final reviewed schedule and test for duplicate claims.
  12. Obtain reviewer sign-off and archive the source statement, working file, evidence and filed-return support.

This sequence separates four decisions that are often confused: whether a document matches, whether an IMS action is appropriate, whether the credit is legally eligible and how the eligible result is reported in GSTR-3B. Keeping those decisions distinct makes exceptions visible and gives you a defensible record when a supplier filing, portal statement or legal rule changes.
