Reconcile GST returns by matching your books and source invoices against the filed return data and GST Portal statements, then resolving each difference before filing or claiming credit. For sales, compare invoice-level details in GSTR-1 or GSTR-1A with your ledger and the liability summary in GSTR-3B. For purchases, compare your purchase register with GSTR-2B before deciding what input tax credit (ITC) is supported. A portal-generated figure is a starting point, not a substitute for checking the underlying records.
What does GST reconciliation compare?
GST reconciliation is a controlled comparison between the business ledger and the information reported on the GST Portal. It is not simply checking whether the total tax in two screens is the same: an aggregate can match even when individual invoices, tax components or periods do not.

Use the records according to what they represent. GSTR-1 contains invoice-level outward-supply details and amendments. GSTR-3B is a summary return used to declare liability. GSTR-2B is the recipient-side statement used to reconcile purchase ITC. The GST Portal also generates suggested GSTR-3B values from GSTR-1/1A and GSTR-2B, but those values are editable and still need review against your books and supporting documents.
For each transaction, compare the fields that determine whether it is the same transaction and whether its tax treatment agrees:

A match should be supported by the source document, not just by a similar amount. Keep sales and purchase comparisons separate: they answer different questions and use different return data.
How do I reconcile GST returns with invoices each period?
Use one repeatable process for each monthly or quarterly filing period. Start with the full source data, classify exceptions instead of forcing a match, and keep a record of how each difference was resolved.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
1. Export the records for the period
Collect the sales and purchase ledgers, filed GSTR-1 or GSTR-1A, filed GSTR-3B, GSTR-2B and e-invoice downloads, where applicable. Use the same relevant tax period when comparing records, but retain the period in which a document was actually reported if it differs. Preserve the exports used for the reconciliation so that a later review can trace what you compared.
2. Normalize invoice identifiers
Before matching, make the comparison keys consistent. Check how the ledger and portal represent GSTIN, invoice number and date; numbering variations can make the same document appear unmatched. Do not treat records as duplicates or matches solely because their values are close. Confirm the source invoice and the relevant party details.
3. Match the transaction and tax fields
Match the invoice identifiers first, then compare taxable value, rate, each tax component, place of supply, note details and reverse-charge treatment. Where e-invoicing applies, check the IRN and related fields against the e-invoice download. Reconcile individual records before relying on a period total: a total can conceal offsetting errors, such as one invoice reported too high and another omitted.
4. Classify every exception
Give each unmatched or inconsistent record a clear category. Common categories are a missing invoice, duplicate invoice, value or tax arithmetic error, wrong GSTIN, wrong place of supply, credit/debit-note timing issue, supplier not yet reported, reverse-charge item or potentially ineligible ITC. Add the amount, affected period, source document, responsible party and next action to an exception log.

5. Find the source and choose the permitted correction
Check the invoice, ledger entry and return record to establish where the difference began. If a supplier-side invoice is absent or wrong, request that the supplier report or amend it through the applicable process. If your own outward-supply return is wrong, use the correction route available for that period. Remove duplicate ITC and document any required reversal; do not claim credit just because an invoice is in your books. For a reverse-charge item, verify the treatment and pay the applicable tax rather than treating it as an ordinary supplier-reported credit.
6. Re-run the comparison before filing
After making corrections, refresh or re-export the relevant portal data and recompute the exception report. Inspect the portal-generated GSTR-3B summary against the books and supporting records; review rather than accept its values automatically. File only after the books, return figures and source documents agree, or after remaining differences have been properly identified and handled. Retain the final exception log and supporting records.
Why does GSTR-2B not match my books?
A difference usually means the books and the recipient-side statement do not yet contain the same reported purchase information, or that an invoice’s details do not match. The discrepancy needs investigation; the presence of an invoice in your purchase register alone does not establish that the corresponding statement data is present or that the credit should be claimed.
The supplier has not reported the invoice, or the report is delayed
Check the supplier GSTIN, invoice number, date and period, then ask the supplier to confirm whether the document was reported correctly. Track the invoice as pending and reconcile again when the relevant later statement is available. Do not silently treat an absent statement record as a match.
The invoice is duplicated or recorded differently
Compare the portal record with the original invoice and your purchase ledger. If the same ITC appears twice in your records or statement-based working, remove the duplicate and document the reversal. The GST Portal’s GSTR-2B FAQ advises taxpayers to reconcile generated data with their own records and books of accounts.
A note or period difference is involved
Match credit or debit notes using the note number, original invoice reference, taxable value and tax. Record when the supplier reported the adjustment and when it appears in your statement. GSTR-1A changes can flow into the recipient’s next-period GSTR-2B, so comparing only the same calendar period can make a valid timing difference look like an unresolved error.

The item may not support the credit you intended to claim
Separate a data mismatch from a decision about ITC eligibility. If a credit is unsupported or ineligible, do not claim it merely to make your purchase ledger total agree with GSTR-2B; address it under the applicable treatment and record the reasoning. The reconciliation identifies differences, but the underlying documents and applicable rules determine how to handle them.
How do I correct a wrong GST invoice in GSTR-1?
First establish whether the error is in your books, the source invoice or the return. For a same-period outward-supply addition or amendment, GSTR-1A can be used before GSTR-3B is filed; the corrected value is then auto-populated into GSTR-3B. Confirm that the change is appropriate for the period and that the invoice and supporting record agree before submitting it.

If you identify a missing or incorrect outward invoice for the same period before filing GSTR-3B, check the GSTR-1A route for adding or amending that record. Review the resulting GSTR-3B auto-population, rather than assuming the return summary is correct without inspection. The adjustment should be traceable to the invoice and the revised ledger entry.
When the mistake is in a previously filed return
CBIC guidance says return mistakes can be corrected in later returns through amendment tables, subject to the applicable statutory time limit. The available period and route depend on the relevant law and filing period; check the current provisions and portal period before acting on an older deadline. Do not assume that a same-period GSTR-1A correction is available for an already-filed earlier period.
Check the downstream effect
After an outward-supply amendment, verify the revised liability and related GSTR-3B values. If a recipient is affected, keep the amendment period visible in the exception log and check when it appears in their statement. The GST Council describes rectification as bringing the supplier’s outward details into agreement with the recipient’s inward details; unresolved discrepancies can affect later liabilities.
Why is GSTR-3B different from GSTR-1?
Some difference is expected because GSTR-1 reports outward supplies invoice by invoice, while GSTR-3B is a summary self-declaration. Reconcile the summary back to the detailed records and investigate differences in liability, amendments, tax classification or period rather than expecting the forms to have identical layouts or line items.

Use the portal-generated GSTR-3B figures as a check, not as proof that all invoices were reported correctly. Compare the outward-supply ledger and filed GSTR-1/1A with the applicable summary values in GSTR-3B. Then check whether additions or amendments changed the summary, whether a record was reported in a different period, and whether the tax split follows the place of supply and invoice details.
If the summary remains different, isolate the amount to specific records. Correct your own return through the available route when your reporting caused the error; if the underlying document or counterparty reporting is the cause, resolve it at source and track the effect. Do not make an unexplained adjustment simply to force two totals to agree.
How do I fix wrong GSTIN, place-of-supply or tax-split errors?
Correct the source data or use the applicable amendment process, then validate the tax calculation and reported fields together. GSTIN, state code, place of supply and tax split are linked: changing one may affect whether CGST/SGST or IGST applies.
For e-invoice checks, official IRP validation errors include incorrect assessable amount, total item value, GSTIN, state code, equality of CGST and SGST where required, and IGST calculations. Treat an IRP validation failure as a signal to inspect the underlying document and data, not as a reason to alter a figure without evidence. After correcting the source, verify that the ledger, invoice, e-invoice data and relevant return record agree.
When are GSTR-1 and GSTR-3B due?
The GST Portal lists GSTR-1 due dates as the 11th of the succeeding month for monthly filers and the 13th after the quarter for quarterly filers. Monthly GSTR-3B is generally due on the 20th; quarterly GSTR-3B is generally due on the 22nd or 24th depending on the State or Union Territory. Government extensions and taxpayer status can change dates, so check the portal for the applicable period and registration.
Build the reconciliation schedule around the actual filing dates rather than waiting until the filing deadline to identify supplier-side or ledger errors. Quarterly filers should still track period-specific differences as they arise; otherwise a timing issue can remain unresolved until the quarter return is due.

What should an exception log contain?
A useful log turns an unexplained mismatch into a traceable case with an owner, next step and closure evidence. Use one line per invoice or adjustment rather than a single unexplained net difference.
- Period and return or statement where the difference appears.
- GSTIN, invoice or note number, date and source document reference.
- Book and portal values for taxable amount and each applicable tax component.
- Exception category, such as missing, duplicate, tax calculation, party detail or timing.
- Owner and action: supplier follow-up, ledger correction, amendment, reversal or further review.
- Expected period of resolution and the evidence used to close the item.
Close an exception only when the records show what changed and why. If a supplier correction will appear in a later period, mark it as pending rather than treating it as a current-period match. Keep the original and corrected exports with the log so the review trail is understandable later.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problemsHow should I choose a GST reconciliation tool?
Choose a tool based on the work it can reliably reconcile and the evidence it leaves behind, not just whether it imports a return file. The official material describes third-party applications through GST Suvidha Providers and e-invoice integrations, but the specific feature set varies by product.
| Check | What to verify |
|---|---|
| Return coverage | Whether it handles the records you need across GSTR-1/1A, GSTR-3B, GSTR-2B and e-invoice data. |
| Exception handling | Whether it distinguishes missing, duplicate, timing and value or tax mismatches, and lets you track resolution. |
| Validation | Whether it checks GSTIN, place-of-supply and tax-component consistency, including relevant e-invoice fields. |
| Audit trail and exports | Whether you can retain a reviewable record of imported data, changes, exceptions and final outputs in usable formats. |
| Ledger integration | Whether it connects to your accounting records without obscuring the source transaction or changing data without review. |
| Filing setup | Whether it supports your filing frequency and the relevant State/UT requirements. |
Ask for a demonstration using the kinds of exceptions your business actually encounters, and confirm how corrections are reviewed before a return is filed. Software can speed up matching and flag inconsistencies; it does not replace source-document checks or the taxpayer’s review of portal-generated values.
What is the safest way to close a reconciliation?
Close the period only when every material difference is either corrected, reversed, paid or documented as a timing item with a clear follow-up period. Keep the reconciliation exports, source invoices, amendment evidence and exception log together, and make sure the final return values can be traced back to the books.
Frequently Asked Questions
Can I claim ITC when an invoice is in my books but missing from GSTR-2B?
Do not treat the purchase-register entry alone as proof that the credit is supported. Confirm the supplier and reporting status, retain the item as an open exception, and assess the claim under the applicable rules before taking action.

Outbyte Driver Updater FREEFix the driver behind crashes, sound loss and screen glitchesFind Drivers →Outbyte PC Repair FREEClear out junk files and repair common Windows errorsFree Scan →Does a GSTR-1A amendment appear in the recipient’s GSTR-2B immediately?
Not necessarily in the same-period comparison: a GSTR-1A change can affect the recipient’s next-period GSTR-2B. Record the amendment period and check the subsequent statement rather than closing the discrepancy prematurely.
How long can I wait to amend a mistake in an earlier GST return?
There is no single deadline stated here that can safely be applied to every return period and correction. CBIC guidance makes later-return amendment subject to the statutory time limit, so check the current law and the relevant portal period before relying on an older date.
