How to Reconcile GST Returns When Input Tax Credit Rules Change

When an input tax credit (ITC) rule or reporting instruction changes, do not force your books to match a familiar percentage or copy the GSTR-2B total into GSTR-3B. Fix the tax period first, preserve that period’s GSTR-2B and purchase records, match documents at invoice level, classify every difference, test eligibility under the law then in force, and report eligible credit, reversals and reclaims in the applicable GSTR-3B fields.

GSTR-2B is an important control statement, not a complete legal opinion. The GST Portal advises: “Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts.” Use the statement to identify supplier-reported credits and specified unavailable credits, while making your own decision on statutory eligibility.

Why a rule change makes reconciliation period-specific

A mismatch can mean very different things: a supplier has not filed, an invoice was amended, a credit note reduced the claim, the same tax was claimed twice, a reverse-charge liability was not paid, an import is recorded in the wrong ledger, or the purchase is legally ineligible. These are not interchangeable “GSTR-2B differences.” Each needs a different correction and, sometimes, a different GSTR-3B table.

Rules can change through an amendment, notification, circular, return-form revision or a GST Portal instruction. A process that was appropriate for one financial year may be wrong for another. Record the return period, whether you file monthly or quarterly, and the legal and portal instructions applicable to that period before reviewing any invoice.

Step 1: Freeze the period and the rule set

Create a period cover sheet

For each return, create a short cover sheet containing:

  • Financial year, tax month or quarter and the due return period.
  • Whether the taxpayer files monthly or under a quarterly scheme.
  • The GSTR-2B generation period and download date.
  • The GSTR-3B form version and instructions used for filing.
  • Notifications, amendments, circulars and GST Portal advisories that were effective for that transaction and return period.
  • The person who prepared the reconciliation and the reviewer who approved the eligibility decisions.

This prevents a later reviewer from applying a current instruction to an old transaction or treating an old concession as a continuing safe harbour. If a disputed invoice spans more than one period, document which event controls the claim and why.

Separate legal questions from data questions

First ask whether the transaction qualifies for ITC under the law. Only then ask whether it appears in GSTR-2B and whether it was entered in GSTR-3B. A perfect data match cannot cure an ineligible purchase, and a data mismatch does not automatically prove that credit is forbidden. Keep these conclusions in separate reconciliation columns so a supplier-data problem is not mistaken for a legal disallowance.

Step 2: Preserve the records before changing the return

Download the period’s GSTR-2B from the GST Portal and retain the original file. The Portal provides Excel and JSON download options; keep the downloaded file, not just a screenshot or a later regenerated statement. Save a read-only copy with the period and download date in the filename.

Export the corresponding purchase register and general-ledger extract. Gather the source documents that explain exceptions:

  • Tax invoices, debit notes and credit notes, including amended documents.
  • Goods-receipt or service-completion evidence and payment records where relevant to the applicable eligibility condition.
  • Import bills of entry and related customs records.
  • Reverse-charge working papers and proof of tax payment.
  • Input Service Distributor (ISD) documents, if credits are distributed through an ISD.
  • Supplier emails, correction requests and acknowledgements.
  • Earlier GSTR-3B workings showing any original claim, reversal or reclaim.

Keep an exception log linking each difference to its source document, decision, preparer and resolution date. This is practical audit evidence, not a substitute for checking the retention requirements that apply to your records.

Step 3: Match the books to GSTR-2B at document level

Use a stable document key rather than matching only on supplier name or total tax. At minimum, compare supplier GSTIN, document number, document date, taxable value, tax amounts and tax heads. Include amendment references and credit-note numbers. Normalize harmless formatting differences, such as spaces or punctuation in document numbers, but preserve the original values in separate fields.

Comparison field What to check Typical interpretation
Supplier GSTIN Exact GSTIN in the invoice, books and GSTR-2B A wrong GSTIN may require supplier correction and can affect the recipient’s eligibility.
Document number and date Invoice, debit-note or credit-note identity and dates Formatting differences can be harmless; a genuinely different number may indicate a missing or duplicate record.
Taxable value Value after amendments and credit notes A net reduction may require a corresponding reduction or reversal of ITC.
Tax amounts and heads IGST, CGST and SGST/UTGST amounts separately Wrong tax heads can create a reporting error even when the total tax is unchanged.
Amendment and credit-note links Original document, revised document and adjustment Reconcile the net effect and prevent credit on both the original and revised entries.
Period reported Supplier filing period versus purchase-book period A timing difference may resolve in a later GSTR-2B without any change to the underlying purchase.

Mark each line as matched, timing difference, data error, duplicate, legal review, reversal required or unresolved. Do not overwrite the source data to make the totals agree; the audit trail should show what changed and why.

Step 4: Classify every exception before deciding what to claim

Supplier has not reported the invoice

If a valid invoice is in your books but absent from GSTR-2B, check the supplier’s filing status and ask the supplier to report or correct it. Retain the request and response. Do not assume that a missing GSTR-2B entry alone answers the legal-eligibility question; assess the statutory conditions for the period and apply any specific portal or departmental instruction governing that claim.

Supplier reported incorrect details

For a wrong GSTIN, document number, date, value or tax head, obtain a corrected filing or amendment where possible. Keep both the original and corrected records. If the correction creates a negative or reduced credit in GSTR-2B, reverse the corresponding amount in the relevant GSTR-3B category rather than leaving the original claim untouched.

Amendments and credit notes

Match an amended invoice to its original and calculate the net tax effect. A credit note can reduce the eligible credit even when the original invoice remains visible. Record the adjustment once, using a clear link between the original claim and the reduction. A common error is to book the credit note as a new negative invoice while also reversing the original credit, thereby reversing twice.

Duplicate claims

Search for duplicates across purchase-register imports, manual entries, prior-period claims and amended documents. A duplicate can arise even when two lines have different document dates but refer to the same tax. Remove the excess claim and document the period and table in which the correction is made.

Reverse-charge inward supplies

Reverse-charge transactions are shown separately from ordinary supplier ITC. The GST Portal states that reverse-charge tax is reported in GSTR-3B Table 3.1(d), and credit may be taken in Table 4(A)(3) after payment of the tax, subject to the other conditions that apply. Reconcile the reverse-charge liability to the underlying purchase and payment evidence; do not treat a supplier-reported ordinary ITC line as a substitute for the reverse-charge process.

Imports of goods

Import data is listed separately, with information sourced from ICEGATE. Match the bill of entry, import IGST and accounting entry. Investigate differences in bill numbers, dates, ports or tax amounts before claiming credit. An import should not be forced into an ordinary domestic supplier-invoice match.

ISD distributions

Where credit is distributed through an ISD, reconcile the ISD document and the recipient registration to the books. Keep the distribution working separately from ordinary purchase invoices so a shared-service credit is not counted once at the ISD and again at the recipient.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Place-of-supply or other structural restrictions

Check the place of supply, registration to which the invoice belongs and the business use of the goods or services. A document can be present in GSTR-2B yet fail a place-of-supply, apportionment or other legal condition. Escalate unusual interstate, branch, employee-use or mixed-use cases for a fact-specific review.

Substantive ineligibility

Some legal restrictions are not generated by the portal’s automated classifications. Review blocked-credit provisions and any restrictions, time limits or documentation requirements applicable to the period. Label the line as legally ineligible only after recording the factual basis and the rule relied upon.

What GSTR-2B can and cannot tell you

The GST Portal describes Table 3 of GSTR-2B as a summary of ITC available and Table 4 as specified cases of ITC marked unavailable. Credit shown as unavailable in Table 4 is not to be entered in GSTR-3B Table 4(A). The Portal also cautions that its “not available” classifications cover specified circumstances and that other legal restrictions may apply.

Therefore, use this decision sequence for each line:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Is the document and tax amount supported by the books and source records?
  2. Is the supplier, amendment, credit-note or import data correctly identified?
  3. Does the applicable law allow the credit for this recipient, use, place of supply and period?
  4. Has the same credit already been claimed, reversed or reclaimed?
  5. Which current GSTR-3B field reports the result?

Only a “yes” to the first four questions supports an eligible-ITC claim. A portal “available” flag is evidence to investigate, not an automatic approval.

How to report reversals and reclaims in GSTR-3B Table 4

Table 4 reporting has to distinguish a permanent loss of credit from a temporary reversal that may be reclaimed later. The GST Portal’s 2022 Table 4 advisory describes the following structure. Because that advisory is historical portal guidance, verify the form and instructions for the actual return period before filing.

Situation Portal advisory treatment Control needed
Non-reclaimable reversal Report in the applicable Table 4(B) reversal category for the period. Document the legal reason and ensure the amount is not later reclaimed.
Reclaimable reversal Report the temporary reversal in Table 4(B)(2), as described in the advisory. Track the condition that must be met and the period in which it is satisfied.
Later reclaim of eligible ITC Report the eligible reclaim in Table 4(A)(5) and disclose it in Table 4(D)(1), as described in the advisory. Link the reclaim to the original reversal and supporting evidence.
ITC marked ineligible by GSTR-2B Report in Table 4(D)(2), rather than Table 4(A), according to the advisory. Confirm the current instructions and retain the statement showing the classification.

Use the exact labels and validations displayed in the return for the filing period. If a later reclaim is larger or smaller than the original reversal, explain the difference in the working paper instead of silently netting unrelated items.

Timing differences: when waiting is better than forcing a correction

A supplier may file after your purchase is booked, causing the invoice to appear in a later GSTR-2B. Compare the supplier’s filing period with the invoice and receipt records, then monitor the next statement. A timing difference should remain visibly open until it is resolved; do not delete the purchase from the books or create a duplicate invoice merely to make the current month agree.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

If the supplier later reports an amendment or credit note, recalculate the net position across the affected periods. The reconciliation should show the original unmatched line, the later appearance or adjustment, and the GSTR-3B action taken. This prevents a later statement from triggering a second claim.

Historic mismatches and Circular 183/15/2022-GST

CBIC Circular 183/15/2022-GST, dated 27 December 2022, addresses differences between GSTR-3B ITC and GSTR-2A for financial years 2017-18 and 2018-19. It discusses specified situations involving supplier failures to furnish correct outward-supply details, including cases where a supply was reported as B2C despite the recipient GSTIN appearing on the invoice.

The circular is limited to those financial years and the circumstances it covers. It is not a blanket current-period permission to claim any amount that differs between GSTR-3B and GSTR-2B. For a present mismatch, identify the period and apply the law, notifications, circulars and portal instructions that govern that period.

Build a review trail that another person can follow

At filing, preserve one package for the period containing:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • The downloaded GSTR-2B in its original Excel or JSON form.
  • The purchase-register and ledger extracts used in the match.
  • The invoice-level reconciliation with a status for every exception.
  • Amendment, credit-note, import, ISD and reverse-charge workings where applicable.
  • Supplier correspondence and evidence of requested corrections.
  • The eligibility decision and rule reference for material or contested items.
  • The final GSTR-3B calculation and filed return acknowledgement.
  • A reviewer sign-off identifying unresolved items and the planned follow-up period.

Use access controls and versioned files so a later edit does not erase the original statement or calculation. A reviewer should be able to start with the filed Table 4 amount and trace it back to individual documents, reversals and reclaims.

Controls for recurring rule changes

Maintain a change register

Record every notification, circular, form change and portal advisory that affects ITC or reporting. For each entry, note its effective date, affected return periods, transactions in scope and the internal procedure that changed. Do not rely on an undated spreadsheet note or a remembered rule.

Use exception ageing

Assign an owner and due date to each missing or incorrect supplier record. Report ageing separately for items awaiting supplier action, items awaiting legal review and items ready for a return correction. Old unresolved exceptions are more likely to be duplicated or forgotten during a later reclaim.

Separate preparation from approval

The preparer can perform the mechanical match; a qualified reviewer should decide difficult eligibility, place-of-supply, blocked-credit and contested-period questions. Material positions should include the facts considered and the reason the chosen GSTR-3B table is appropriate.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Test the next period after a change

When a portal instruction or rule changes, run a controlled sample through the new mapping before filing the full return. Confirm that ordinary ITC, reverse charge, imports, reversals and reclaims land in the intended fields and that the accounting entries do not create a second claim.

Common failure modes and fixes

Failure Why it fails Fix
Copying the GSTR-2B total into Table 4(A) It ignores books, duplicates and legal restrictions. Reconcile document by document and self-assess eligibility.
Treating every mismatch as ineligible Timing and supplier-data errors are different from blocked credit. Classify the exception and retain evidence for the decision.
Using an old circular for a new period Relief may be expressly limited by year or form. Check the effective period and current instructions.
Reversing both an amendment and its credit note The same reduction is counted twice. Reconcile the net effect to the original document.
Claiming reverse-charge credit before paying tax Liability and credit have separate reporting steps. Report the tax in Table 3.1(d), pay it, then assess Table 4(A)(3).
Reclaiming without linking to the reversal The audit trail cannot show that the condition was met. Use a reversal-to-reclaim tracker with dates and evidence.
Overwriting source files The original statement and decision history disappear. Keep immutable downloads and versioned working papers.

A practical sign-off checklist

  1. The return period, filing frequency and applicable rules are recorded.
  2. The period’s GSTR-2B, books and supporting documents are preserved.
  3. Invoice-level matching covers GSTIN, document identity, dates, values and tax heads.
  4. Amendments, credit notes, imports, ISD and reverse-charge entries are handled in their distinct workflows.
  5. Timing differences, supplier errors, duplicates and legal restrictions are separately classified.
  6. No credit marked unavailable in GSTR-2B has been placed in Table 4(A).
  7. Eligible credit, non-reclaimable reversals, reclaimable reversals and later reclaims use the fields applicable to the period.
  8. Every material or contested decision has supporting facts, correspondence and reviewer approval.
  9. The filed return can be traced back to the reconciliation and source documents.

For difficult or disputed positions, have a qualified Indian GST professional review the transaction facts and period-specific rules before filing or amending a return. The reconciliation is strongest when it explains not only why the books and GSTR-2B differ, but also why the chosen GSTR-3B treatment is legally and procedurally appropriate for that period.
