A defensible GST dispute file connects every notice to the relevant return periods, evidence, reply, submission acknowledgment, hearing event, order, and appeal action. Create one indexed case folder for each proceeding, preserve portal downloads in their original formats, and maintain a dated chronology. This makes it possible to show what was received, what was filed, when it was filed, and which evidence supports each issue.
What a complete GST dispute record must show
When a tax officer, appellate authority, auditor, internal reviewer, or adviser examines a dispute, the useful question is not simply “Do you have the notice?” The record should establish a traceable chain:
As an Amazon Associate I earn from qualifying purchases.
- Which financial year and tax period are involved.
- What discrepancy, demand, classification issue, input-tax-credit question, or other issue was raised.
- Which notice, report, or order created the obligation to respond.
- What return, invoice, ledger, reconciliation, contract, payment record, or other evidence addresses the issue.
- What reply was finally submitted and whether it was submitted on time.
- What acknowledgment, portal status, hearing record, or delivery evidence confirms submission.
- What happened next, including adjournments, counter-replies, orders, and appeal events.
The GST Portal provides downloadable records, but it does not impose one universal folder taxonomy, file-naming convention, or retention period for every dispute. The structure below is a practical control system. Adapt it to the proceeding, your organization’s document-retention policy, and current legal advice.

Create a separate folder for each proceeding
Do not mix a departmental audit notice, a demand order, and an appeal into one unstructured folder. Give each distinct proceeding its own case folder. A workable top-level pattern is:

The numbers keep folders in a predictable order. The labels are an internal convention, not a portal requirement. If the proceeding covers several years, retain the case folder as the legal proceeding and use tax-period subfolders inside the returns and evidence sections.
Give every item a stable identifier
Use a short case identifier, a date in year-month-day order, a document type, and a sequence number. For example:
CASE-24-017_2026-04-12_NOTICE_ASMT-01.pdf
CASE-24-017_2026-04-25_REPLY_FINAL.pdf
CASE-24-017_2026-04-25_SUBMISSION_ACK.pdf
Keep the original downloaded or filed filename as an additional copy or record the original name in the index. Do not rename a file in a way that removes a reference number, page count, digital signature, or other identifying information. Avoid overwriting a downloaded file when a later version is obtained; save the later download as a separate version and record when it was obtained.
Build the master index before the file becomes large
The index can be a spreadsheet or a controlled document. Each row should represent one record, not an entire folder. Include at least these fields:
| Index field | What to record |
|---|---|
| Case ID | The stable identifier for the proceeding. |
| Financial year or tax period | For example, a month, quarter, or annual period exactly as shown in the return or notice. |
| Document type | Return, statement, notice, attachment, reply, evidence, hearing notice, order, appeal form, acknowledgment, or communication. |
| Reference number | The notice, order, appeal, ARN, acknowledgment, or other number printed by the portal or issuing authority. |
| Issue or discrepancy | A short, neutral description such as “ITC mismatch for April 2025” or “late-filing interest.” |
| Date received, generated, filed, or accessed | Use separate date columns where more than one date matters. |
| Related return | The GSTR form and tax period connected to the item. |
| Related evidence | Identifiers of invoices, ledgers, reconciliations, contracts, payment records, or other supporting files. |
| Response status | Not started, draft, submitted, acknowledged, hearing pending, order received, appealed, or closed. |
| Original-file location | The exact folder and filename of the preserved source file. |
| Portal location and access date | Where the item was found and when it was downloaded or viewed, when available. |
Use one row for the notice and separate rows for each attachment. A missing attachment then becomes visible rather than being hidden inside a PDF bundle. Add a “missing or unavailable” note instead of silently assuming that an attachment was never issued.

Keep the portal download in the format supplied by the portal and add a human-readable index entry. Record the date obtained because a later portal download may not be identical to an earlier one, and because a dispute may concern what was available at a particular time.

GSTR-2B: retain the generated statement and its format
The GST Portal FAQ for GSTR-2B states that a statement can be viewed and downloaded after it is generated for the tax period, in Excel and/or JSON, and that taxpayers can keep a copy for future reference. Save the Excel and JSON versions when both are offered. Do not rely only on a screenshot or a manually filtered spreadsheet; retain the generated file and note the tax period, generation date, and download date.
If the dispute concerns a particular supplier invoice, add a separate reconciliation or evidence file that points back to the relevant row in the original GSTR-2B. The reconciliation is an explanation; it is not a substitute for the portal-generated statement.
GSTR-3B: keep the filed-return PDF
The GSTR-3B instructions describe downloading the filed return as a final PDF and returning to the selected financial year and filing period to view it. Save that final PDF under the relevant period and record the filing date, ARN or other reference shown, and the date downloaded. If a working calculation or draft return is also retained, label it clearly as a draft so it cannot be confused with the filed version.
GSTR-1: preserve download history and e-invoice details
GSTR-1 guidance describes Excel downloads for e-invoice details and a history area for generated downloads. Save the downloaded file, the period selected, and the generated-download history entry when available. Where a notice cites a particular invoice or document number, link the GSTR-1 record to the invoice evidence and to the response paragraph that addresses it.

A filed return alone may not explain the position taken. Depending on the issue, link the return to sales and purchase registers, general-ledger extracts, tax-payment challans, invoice samples, credit-note records, e-way-bill information, contracts, delivery proof, and reconciliation workpapers. Keep the source export and the calculation used to derive any figure in the reply. Record who prepared a reconciliation and when it was reviewed, but do not replace source records with a summary.

Capture the notice and every attachment
Download the notice as soon as it is identified
Save the notice itself in 02_Notices_and_Attachments using its reference number and date. Record how it was received: portal notification, email alert, physical delivery, or another channel. The date of communication can affect a response or appeal calculation, so retain the communication evidence and not just the document date printed on the notice.
Download every attachment, annexure, calculation, report, and referenced statement. If the notice refers to a report that is not attached, record that fact in the index and capture the portal location where the report can be accessed. Save a PDF or other human-readable rendering only as an additional copy; preserve the original file format too.
Make an issue map before drafting
Create a short issue map with one row per allegation or discrepancy:
Quick wins for a faster PC:
Clear out junk files and repair common Windows errorsFree Scan →Scan for outdated or missing drivers - takes under a minuteDriver Scan →| Notice issue | Period and figures | Taxpayer position | Evidence ID | Reply location |
|---|---|---|---|---|
| Issue exactly as stated in the notice | Relevant return period and amount | Admit, clarify, dispute, or partly reconcile | Files that prove the position | Page, paragraph, or annexure in the final reply |
This map prevents a common failure: a reply that answers the headline issue but leaves an attachment, sub-period, or calculation unexplained. Keep the notice wording neutral in the index; arguments belong in the reply and legal analysis.
Assemble the reply, evidence, and submission proof
Separate working drafts from the final filed reply
Use 08_Working_Drafts for editable drafts, internal comments, review notes, and alternative calculations. Place the final submitted reply in 03_Replies_and_Evidence with the exact version filed. If the portal generates a PDF after submission, retain that generated copy as well as the signed or uploaded document.
The final reply should identify the notice reference, relevant periods, issue numbers, factual response, evidence references, and requested outcome. Number annexures consistently. A file called “Annexure 4” in the reply must have an index entry and a filename that makes it findable.

Keep each supporting document with its provenance
For every important document, record what it is, who issued or generated it, the period covered, and how it relates to the disputed transaction. For an exported ledger, note the system and report filters used. For an invoice, retain the original received file and any accounting-system export separately. For a reconciliation, retain the underlying extracts so another reviewer can reproduce the result.
Record proof of submission
Save the submission acknowledgment, ARN, date and time, uploaded-file list, portal status, and any confirmation email in the same case folder as the final reply. The acknowledgment proves that a file was submitted; it does not prove that every intended attachment was uploaded. Compare the portal’s uploaded-file list with the annexure index and note any failed or omitted upload.
Use the audit-notice workflow where applicable
A GSTN functionality update describes audit notices and reports under the portal’s “Additional Notices and Orders” area and says taxpayers can reply to audit notices and upload documents. Portal labels and paths can change. When using that area, capture a dated screenshot or portal-generated acknowledgment only as supplementary evidence, while preserving the actual downloaded notice, reply, and uploaded documents.
Maintain a dated proceeding chronology
Put every procedural event in 04_Chronology_and_Hearings. The chronology should be understandable to someone who was not involved in the case. Include:
| Date | Event | Source or reference | Action required | Status |
|---|---|---|---|---|
| 2026-04-12 | Notice communicated | Notice reference and portal record | Prepare reply by applicable deadline | Open |
| 2026-04-25 | Reply and annexures submitted | ARN or acknowledgment | Monitor portal and hearing notices | Acknowledged |
| 2026-05-10 | Hearing notice received | Hearing reference | Prepare appearance and questions | Pending |
Replace example dates with the actual dates in your matter. Add adjournment requests, adjournment decisions, hearing attendance notes, written submissions made after a hearing, counter-replies, orders, demand payments, rectification requests, and appeal communications. Keep portal statuses with the underlying event because “submitted,” “acknowledged,” “accepted,” and “disposed” can have different consequences.

Handle communications consistently
Save emails, letters, portal messages, and delivery records in 07_Communications, then add an index row linking each to the event it caused. If a telephone conversation affects a deadline or factual position, create a dated internal note identifying the participants and any follow-up document. An internal note is not a substitute for an official communication, but it preserves the decision trail.

Build a complete GST appeal file
Put the challenged order first
Under 06_Appeal, place the order or decision being challenged, its communication evidence, and the demand or computation on which it relies. Add the notice, reply, evidence, hearing record, and any written submissions that formed the adjudication record. Use bookmarks or an index in a long PDF bundle, but retain each source document separately.
Keep the filing record and acknowledgment together
Retain the appeal form, fee or payment evidence where applicable, uploaded grounds, annexures, filing reference, and acknowledgment. The GST Portal appeal FAQ describes demand-order appeals through Form GST APL-01, application-status tracking, and acknowledgment steps. Keep the final submitted form rather than only an editable draft.
Track the portal FAQ’s stated timing rules cautiously
The GST Portal appeal FAQ says an aggrieved taxpayer or unregistered person may appeal to the Appellate Authority within three months from communication of the decision or order. It describes possible condonation for up to one additional month when sufficient cause is established. Where the order is not uploaded, it says a self-certified copy must be submitted within seven days, and that the appeal is considered filed only when final acknowledgment APL-02 with an appeal number is issued.
These are consequential procedural details. Treat them as a prompt to calculate dates immediately, not as a substitute for checking the current law, the applicable rules, the type of order, and the facts of the case. Record the communication date, the date the appeal was submitted, the date any missing order copy was supplied, and the date APL-02 was issued. If a portal status remains incomplete, escalate it promptly to a qualified GST adviser or counsel.
Keep later appellate communications in sequence
Add deficiency memos, notices of hearing, requests for additional documents, written submissions, appellate orders, rectification communications, and proof of compliance after the appeal is filed. Cross-reference each later event to the original order and the corresponding appeal ground. Do not place a later order in the original notice folder without also adding it to the appeal chronology.
A practical workflow from receipt to closure
- Open the case. Assign a case ID, create the folder tree, and enter the notice or communication in the master index.
- Secure the source record. Download the notice, every attachment, and the portal communication evidence. Record the access date and location.
- Calculate the response checkpoint. Identify the stated deadline and obtain current professional confirmation where the deadline has legal consequences.
- Collect period records. Download the relevant GSTR-1, GSTR-2B, GSTR-3B, and other generated statements in the formats offered. Add returns and supporting ledgers to the period folders.
- Build the issue map. Match each notice allegation to periods, figures, evidence, and a planned reply paragraph.
- Draft and review. Keep editable work in the draft area. Have a reviewer verify calculations, references, annexures, and consistency with the filed returns.
- File the final reply. Save the final submitted version, uploaded-file list, acknowledgment, and portal status together.
- Update the chronology. Enter hearings, adjournments, requests, orders, and communications as they occur rather than reconstructing them months later.
- Prepare the appeal packet if required. Add the challenged order, filing record, acknowledgment, required self-certified copy, and follow-on communications in chronological order.
- Close only after verification. Confirm that the final order, payment or refund evidence, appeal outcome, and retention approval are indexed. Mark the case closed only when no open procedural action remains.
Common organization failures and their fixes
- Only screenshots are retained. Fix this by preserving the portal-generated file, such as the GSTR-2B Excel or JSON statement or the GSTR-3B final PDF, and using screenshots only as supplementary context.
- The notice is saved without attachments. Fix this by creating an attachment row for every referenced file and recording any unavailable report or annexure.
- A reply exists but submission cannot be proved. Fix this by saving the acknowledgment, ARN, upload list, and portal status alongside the final reply.
- Draft and filed versions are mixed. Fix this by separating working drafts from the final submitted copy and labeling versions with dates.
- Returns are stored by form only. Fix this by organizing first by financial year and tax period, then by form, so a notice covering one month can be answered without searching the whole archive.
- The appeal folder lacks the communication date. Fix this by retaining the delivery or portal record and entering the date in the chronology before calculating any deadline.
- Portal labels are treated as permanent. Fix this by recording the path used and the access date, then rechecking the current interface when retrieving a record later.
- A summary replaces source evidence. Fix this by retaining original invoices, exports, statements, and correspondence, with reconciliations linked to—not substituted for—them.
Retention, security, and handoff controls
The official portal materials described here do not establish one retention period for every GST dispute. The appropriate period can depend on current tax law, the type of proceeding, litigation or audit holds, accounting requirements, and your organization’s policy. Obtain a matter-specific retention decision from a qualified adviser rather than deleting a case because an order appears final.
Restrict editing rights on the index and final-submission folders. Keep a read-only or otherwise protected copy of final records, use reliable backups, and test that files can be opened before an appeal deadline. If records contain personal information, bank details, or customer data, apply access controls and secure transfer procedures when sharing them with an adviser or authority.
Do these 3 things before closing this tab:
1Scan for outdated or missing drivers - takes under a minute2Repair Windows errors before they cause bigger problems3Fix the driver behind crashes, sound loss and screen glitchesWhen handing the matter to another finance team or adviser, provide the master index, chronology, open-action list, deadline calculations, portal access instructions approved by your organization, and a short explanation of unresolved issues. The recipient should be able to locate the original notice, understand the latest status, and identify the next required action without relying on an individual’s memory.
What to verify before relying on the file
- Every notice issue has a response and evidence reference.
- Every cited tax period has the relevant filed return and generated statement.
- Every final reply has proof of submission and an uploaded-file check.
- Every hearing, adjournment, order, and appeal event appears in date order.
- Appeal dates are calculated from the actual communication record and checked against current law.
- Original files remain available in their downloaded or filed format.
- The index identifies missing records, uncertain dates, and unresolved actions instead of concealing them.
A disciplined index cannot decide whether a tax position is legally correct, but it can prevent avoidable failures: missed communications, unsupported figures, unproved submissions, and incomplete appeal records. Those controls give your taxpayer, finance team, and adviser a common factual record on which to analyze the dispute.
