Manage every state GSTIN as a separate compliance unit. Close its books, reconcile its own GSTR-2B, file its GSTR-1 and GSTR-3B, and maintain a registration-specific evidence trail. A shared PAN does not merge the electronic credit ledgers of registrations in different states, so credit generally cannot be moved between them merely because the same company owns them.
The governing rule: one GSTIN, one return-and-credit workflow
Under the GST framework, registrations held in different states are treated as separate registered persons. That legal separation is the starting point for every process decision:
As an Amazon Associate I earn from qualifying purchases.
- Outward supplies belong to the GSTIN that made the supply.
- Input tax credit belongs to the registration that received the eligible supply and uses it for its business.
- Liability, payment, reversals, credit notes and amendments must be tracked against the relevant registration and tax period.
- Electronic credit ledgers are not a single PAN-level wallet. A surplus in one state registration cannot simply be used to pay another registration’s liability.
The practical consequence is that a multi-state business needs a repeatable close for each GSTIN, not one consolidated return file with a state split added at the end.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Scan for outdated or missing drivers - takes under a minute3Clear out junk files and repair common Windows errorsSet up a GSTIN-by-GSTIN control structure
Create a separate period close for every registration
Assign each registration a distinct closing pack for every tax period. At minimum, the pack should contain:

Use a stable GSTIN code in the accounting system, purchase workflow, expense approvals and document repository. Do not let a head-office cost centre become a substitute for identifying the legal recipient of a service.
Keep a registration master
Maintain one controlled register listing each GSTIN, state, legal name, filing frequency, responsible preparer, reviewer and portal status. Record whether the GSTIN is participating in QRMP for the relevant quarter. This prevents a common error: applying the PAN’s filing pattern to every registration when the portal permits different choices.
How to file returns for each GSTIN
Step 1: Close outward supplies
Start with the GSTIN’s sales register and source documents. Confirm the registration shown on the invoice, customer details, tax type, taxable value, tax amount, place of supply and document number. Separate original invoices from credit notes, debit notes and amendments so that the same transaction is not reported twice.
Step 2: Prepare and file GSTR-1
GSTR-1 reports outward-supply details for the selected registration and period. Normal registered taxpayers generally file it, including for a nil period when there is no business activity, subject to the exceptions and filing rules listed by the GST Portal.
You can prepare the return through the portal’s online entry, the portal’s offline utility or a third-party ASP/GSP application. Whichever method you use, retain the upload file, validation results, error report and final filed acknowledgement with the GSTIN’s closing pack.
GSTR-1 is not an optional preliminary report that can be postponed while GSTR-3B is filed. Portal guidance states that filing GSTR-1 for the period is a prerequisite for filing GSTR-3B for that period and describes other filing blocks. Check the portal’s current status and applicable blocking rules before scheduling payment or sign-off.
Step 3: Reconcile GSTR-2B to books and source documents
Download GSTR-2B for the GSTIN and period, then match every relevant item to the purchase register and the underlying invoice or debit note. A useful reconciliation key includes:
- Supplier name and supplier GSTIN.
- Invoice or debit-note number and date.
- Taxable value and tax amount by component.
- Place of supply.
- The GSTIN that received, consumed or otherwise used the supply.
- Whether the document is recorded, paid or subject to a dispute or correction.
GSTR-2B is an important evidence source, but it is not an automatic entitlement. The GST Portal says taxpayers may avail credit based on the ITC indicated in GSTR-2B subject to availability and eligibility, while also warning that other provisions of the law can make a displayed amount unavailable. Self-assess each item and record the reason for taking, deferring or reversing it.

Step 4: Test eligibility before preparing GSTR-3B
For each proposed credit, confirm that the supply was received by the correct GSTIN, is used or intended for use in the course or furtherance of business, and satisfies the applicable statutory conditions, restrictions and time limits. Check the books and source documents rather than relying only on auto-populated figures.
Classify the result as credit to claim, credit to defer, credit to reverse or credit that is not eligible. Keep the classification at invoice level where practical; an unexplained net adjustment is difficult to defend during an audit.
Step 5: Prepare and file GSTR-3B
GSTR-3B is the return in which the GSTIN reports input tax credit, tax payable and tax paid. Transfer the approved credit totals from the reconciliation, post required reversals, calculate the resulting liability and match the payment record to the same registration.
Before filing, perform a three-way check:
- Compare outward-supply totals and tax with the filed or ready-to-file GSTR-1.
- Compare claimed credit and reversals with the signed GSTR-2B reconciliation.
- Compare the liability and payment challan or ledger debit with the GSTIN’s books.
Save the filed return, ARN, challan details and the final reconciliation. If a return is amended or a later-period adjustment is required, link the adjustment to the original document and GSTIN instead of overwriting the prior close.
Use GSTR-2B as a starting point, not a substitute for judgment
Investigate common mismatches
A supplier invoice may be absent from GSTR-2B, appear for a different GSTIN, carry a different invoice number or tax amount, or be reported in a later period. Create separate queues for missing supplier data, duplicate documents, wrong-recipient documents, blocked or restricted credit, and documents requiring a reversal.
For an item shown for another state registration, do not claim it in the GSTIN that happens to have the cash or credit balance. Ask the supplier to correct the reporting where appropriate, and document the accounting treatment for the registration that actually received the supply.
Document reversals and later reclaims
When credit is reversed, preserve the original invoice, the reason for reversal, the return in which it was reversed and the condition for any later reclaim. The same discipline applies to credit notes and supplier corrections. A reconciliation that only records a final net number does not show whether the business tested each statutory condition.
Choose filing frequency separately for each GSTIN
The QRMP scheme can be selected for some GSTINs on a PAN while other GSTINs remain outside the scheme, provided each registration independently satisfies the scheme’s eligibility requirements. This is useful when, for example, a lower-volume state registration can use QRMP but a high-volume registration needs monthly reporting.

Make the choice in the portal during the applicable opt-in window for the quarter. Confirm current eligibility, turnover limits, payment mechanics and dates before opting in; operational parameters can change. Record the choice in the GSTIN master and give the preparer a separate calendar for each registration.
| Decision | What to evaluate | Control to retain |
|---|---|---|
| Monthly filing | Transaction volume, reconciliation workload and the need for more frequent reporting | Monthly close and filing calendar for that GSTIN |
| QRMP | Eligibility, portal opt-in window and the registration’s ability to estimate and pay as required | Quarter selection evidence and the GSTIN-specific payment and return schedule |
| Mixed PAN approach | Different GSTINs may follow different frequencies | A master calendar that does not assume one PAN-wide deadline |
Handle head-office and shared-service credit carefully
Identify the actual recipient and use
Before allocating a common expense, establish what the service was, which registration received it, which registrations used it and whether the credit is eligible at all. Head office payment alone does not establish that every state GSTIN can claim the tax.
Examples that require a factual review include software used by several branches, professional services, advertising, central procurement, employee-related services and a cost recharge. Capture the business purpose, users or benefiting locations, allocation method and supporting agreement or approval.

CBIC material explains that services should be appropriately invoiced or distributed to the distinct persons that actually used them. The route depends on the service, the recipient and the law in force for the tax period.
| Situation | Process question | Evidence needed |
|---|---|---|
| Supplier invoice clearly belongs to one GSTIN | Is that GSTIN the recipient and is the credit eligible? | Invoice naming the GSTIN, receipt evidence and eligibility review |
| Common third-party input service used by several registrations | Does the applicable law require distribution through an ISD, or is another permitted invoicing route available for the facts and period? | Usage analysis, allocation basis, distribution documents and period-specific legal review |
| One registration provides a service to another registration | Is there a supply between distinct persons, and how must it be valued and documented? | Description of service, recipient, valuation workings and tax invoice where required |
Understand the ISD law change before relying on older guidance
A 2023 CBIC circular discusses common third-party input services attributable to branches and describes ISD distribution as well as, under the provisions it considered, invoicing for services actually provided to branches. It also states that registration as an ISD is required when the ISD mechanism is used.
That circular predates later statutory amendments to section 20 of the CGST Act. The amended text indexed by India Code describes a revised section under which an office receiving tax invoices for input services, including specified reverse-charge services, for or on behalf of distinct persons is required to register as an ISD and distribute that credit. Review the amendment, commencement notification, current rules and later CBIC clarification for the tax period before selecting a mechanism. The amendment text is available at India Code’s state amendment PDF.
Do not convert the older circular’s optional-route language into a universal current-law conclusion. The effective date and operative requirements determine which process applies to a particular return period.

Remember that distinct-person supplies can arise without payment
Schedule I treats supplies between distinct persons in the course or furtherance of business as supplies even when no consideration changes hands. That means a support activity, employee allocation or shared service can have GST consequences even when the group records only an internal journal entry.

Whether a particular activity is a supply, which registration is the recipient and how it should be valued depend on the facts and the valuation rules in force. Document the service, the parties, the business purpose, the value calculation and the tax treatment. Do not label every head-office expense as a taxable recharge, but do not assume that “free” means outside GST either.

Recommended close sequence
- Lock the period. Freeze late postings for the GSTIN or route them through a controlled adjustment log.
- Complete sales data. Tie invoices, debit notes, credit notes and amendments to the sales ledger and source documents.
- Prepare GSTR-1. Validate GSTIN, place of supply, document series and tax totals before submission.
- Download GSTR-2B. Store the file with the GSTIN and period naming convention.
- Reconcile purchases. Match supplier, document, tax, place of supply and recipient GSTIN.
- Review eligibility. Apply business-use tests, statutory conditions, restrictions, time limits and reversals.
- Resolve shared costs. Determine the actual recipient and the applicable ISD, invoicing or other route for the period.
- Prepare GSTR-3B. Transfer approved ITC, reversals, liability and payment data.
- Obtain review approval. Require a second person to sign off unusual items, inter-registration entries and large adjustments.
- Archive evidence. Retain returns, acknowledgements, reconciliations, source documents, explanations and payment records.
Use exception queues instead of hiding differences
- Missing in GSTR-2B: hold or investigate the credit; contact the supplier and monitor a later period.
- Wrong GSTIN: identify the actual recipient and seek correction or document the reason the credit is not claimed by the wrong registration.
- Duplicate invoice: remove the duplicate from the claim and preserve the duplicate check.
- Ineligible or restricted credit: mark it as blocked or reversed with the legal and factual reason.
- Shared-service ambiguity: pause the claim until recipient, use and distribution or invoicing requirements are determined.
- GSTR-1/GSTR-3B mismatch: reconcile the underlying transaction list before filing rather than relying on a net offset.
Choose tools by control quality, not automation claims
The GST Portal supports online preparation, its offline utility and third-party ASP/GSP applications. The right choice depends on the number of GSTINs, transaction volume, shared-service complexity and review capacity.
| Method | Best fit | Controls to demand |
|---|---|---|
| Portal entry | Smaller volumes or registrations with straightforward transactions | GSTIN-specific user access, saved drafts and downloaded acknowledgements |
| Offline utility | Structured bulk preparation with internal review before upload | Version control, validation logs, upload files and error-resolution records |
| ASP/GSP application | Many GSTINs, recurring imports and a need for workflow automation | Separate GSTIN ledgers, GSTR-2B matching, approval stages, exportability and a complete audit trail |
Automation can reduce data entry, but it cannot decide whether a shared service was received by a particular registration or whether a statutory restriction applies. Keep a human review for eligibility, inter-registration supplies and unusual reversals.

Pooling all GSTIN credit under the PAN
Why it fails: registrations in different states are separate registered persons and their ledgers are not automatically interchangeable.
Recovery: stop the PAN-level spreadsheet, rebuild balances by GSTIN, identify any misapplied credit or payment and obtain professional advice on correcting the affected returns.
Claiming every amount displayed in GSTR-2B
Why it fails: portal data does not override eligibility conditions, restrictions, time limits or the requirement that the credit belong to the recipient GSTIN.
Recovery: create an invoice-level eligibility review, reverse unsupported claims where required and retain the explanation.
Filing GSTR-3B before GSTR-1
Why it fails: portal guidance describes GSTR-1 filing as a prerequisite for GSTR-3B for the period and may impose other filing blocks.

When to obtain specialist advice
Professional GST or chartered-accountant advice is particularly valuable when a business has:
- Several registrations sharing central procurement, software, advertising or professional services.
- Uncertainty about ISD registration, distribution or an inter-registration invoice.
- Large reversals, disputed eligibility or repeated wrong-GSTIN invoices.
- A return period affected by a statutory amendment whose commencement date is unclear.
- Historical credit or payment errors spanning more than one GSTIN.
A filing tool can organize data and produce exports; it does not resolve a legal interpretation. The reviewer should be able to show why the selected GSTIN claimed the credit and why the chosen distribution or invoicing route applied for that period.
