How to manage GST invoices and input tax credit across state registrations

Short answer: You cannot use input tax credit (ITC) sitting in one state’s GST registration to pay the GST liability of the same business’s registration in another state. Each GSTIN is a separate registered person. Maintain separate invoice records, tax liabilities and ITC ledgers for every GSTIN, and use the Input Service Distributor (ISD) mechanism or a taxable inter-registration supply when a cost or service is shared.

The controls below follow CBIC and GST Council guidance reviewed on 13 October 2026. Portal screens, rules and notifications can change, so apply the process to the financial year and transaction facts involved.

The governing rule: every state GSTIN stands on its own

Indian GST treats registrations held by the same legal entity in different states as “distinct persons.” A person liable to register must register in each state from which taxable supplies are made. Once those registrations exist, each GSTIN has its own outward supplies, tax liability, returns, payment account and ITC record.

That separate-person treatment answers the common question, “Can tax paid in one state be used as ITC by the same firm in another state?” No. A credit balance in the Maharashtra registration cannot simply be offset against tax payable by the Karnataka registration, even when both belong to the same company. The credit must remain with the GSTIN entitled to it, unless the law provides a specific distribution or supply route.

Build your accounting around GSTIN-level ownership rather than around one nationwide “company ITC” balance. A group dashboard can show all registrations, but the underlying purchase invoice, eligible credit, liability and payment must be traceable to the correct GSTIN.

Three transaction types that must not be mixed

Shared-cost problems become manageable when each purchase is classified before anyone claims credit. The supplier, recipient GSTIN and actual use determine the route.

Transaction type What happens Correct control
Direct state expense A third-party supplier invoices one state registration for a service used only by that registration. Record the invoice and claim eligible ITC in the recipient GSTIN shown on the invoice. Do not move the balance to another state.
Shared third-party input service A central office receives a vendor service used by two or more state registrations. Identify the registrations that use it and distribute eligible credit through the ISD mechanism where required. Keep the ISD registration, document and allocation trail.
Inter-registration service One GST registration supplies a service—such as centralized HR, finance or IT—to another registration of the same legal entity. Analyse it as a supply between distinct persons. The supplying GSTIN may need to issue a tax invoice and pay output GST; valuation depends on the arrangement and applicable rules.

Ask four questions for every cost: who supplied the service, which GSTIN received or used it, whether more than one registration benefits, and whether the resulting credit is legally eligible and still within the claim period.

Set up a GSTIN-level control register

Create one controlled master list before processing invoices. At minimum, record:

  • GSTIN and state;
  • registration status and effective date;
  • registered and additional places of business;
  • the business activities and cost centres linked to the registration;
  • the owner responsible for purchase coding and return filing; and
  • the return period, reconciliation status and escalation contact.

Use the GSTIN—not merely a branch name—as the accounting key. A branch can move, share staff or use a central procurement team, while the legal recipient on the tax invoice remains decisive. Restrict master-data changes to authorised users and retain the effective date so an invoice can be tested against the registration that existed when the supply occurred.

Where a company has an office that performs national functions, document whether it buys for itself, acts as an ISD, or supplies support services to other registrations. Those are different legal and accounting roles; one label such as “head office” does not determine the GST treatment.

Get the recipient GSTIN right on every vendor invoice

A tax invoice must identify the supplier and recipient and contain prescribed particulars, including GSTIN details, document date and number, taxable value, applicable rate and tax amount. For services, the general rule is that the invoice is issued within 30 days from the date of supply, subject to stated exceptions.

Purchase-invoice intake procedure

  1. Capture the document. Save the original invoice, credit notes, debit notes and supporting purchase order or contract in a repository indexed by supplier GSTIN, recipient GSTIN, invoice number and date.
  2. Validate identity. Check that the supplier GSTIN, legal name and state match the vendor master, and that the recipient name and GSTIN are the registration that actually received or used the service.
  3. Check commercial fields. Recalculate taxable value, rate and tax amount; confirm the place-of-supply treatment and whether the tax is central/state or integrated GST as shown.
  4. Code the cost. Tag the invoice as a direct state expense, a shared third-party service or a possible inter-registration supply. Record the benefiting GSTINs when more than one state is involved.
  5. Route exceptions. Hold invoices with a missing, inactive or mismatched recipient GSTIN in an exception queue. Obtain a corrected document or written tax review before claiming credit.

Do not “fix” a wrong recipient by changing the ledger after the fact. The supplier should issue the appropriate correction document, and your records should preserve both the original and the correction.

When a shared service belongs in ISD

An office may receive third-party services—software, audit, advertising, legal work, insurance administration or other central services—that benefit registrations in several states. CBIC guidance says such services must be appropriately invoiced or distributed to the distinct persons that actually use them. Where the ISD mechanism applies, a separate ISD registration is required.

ISD operating sequence

  1. Identify the service. Confirm that the vendor supplied an input service and that the central recipient is acting in the ISD role rather than supplying its own service to branches.
  2. List the recipients. Name each state GSTIN that uses the service. Exclude a registration that receives no benefit; include all registrations supported by the evidence.
  3. Determine eligible credit. Remove blocked, exempt-use, non-business or otherwise restricted portions under the CGST Act before distribution. Retain the calculation and supporting contracts, usage reports or allocation records.
  4. Apply the distribution rule. Use the prescribed recipient-specific and credit-type treatment. Where the service is attributable to particular registrations, distribute on that basis; where the rules require a common allocation, use the applicable statutory formula and inputs.
  5. Issue the ISD document. The document should clearly state that it distributes ITC and contain the prescribed particulars, including the recipient GSTIN, relevant tax amounts and credit type.
  6. Post and reconcile. Record the reduction in the ISD ledger and the corresponding credit in each recipient GSTIN. Reconcile the document to the recipient’s purchase and credit records.

Keep an allocation file that ties the vendor invoice to the ISD document and explains why each recipient received its amount. A spreadsheet alone is not enough if it cannot be traced back to the service, the beneficiaries and the eligibility review.

Important change effective 1 April 2025

The GST Council announced amendments to sections 2(61) and 20 and the related rule 39 provision. Effective 1 April 2025, the ISD framework includes inter-state reverse-charge transactions. Revisit contracts and accounting flows that previously treated reverse-charge input services outside ISD, and configure the process for the period in which the amended provisions apply.

Do not confuse ISD distribution with a head-office supply

ISD distributes eligible third-party input-service credit. It does not automatically cover services that the head office itself performs for branches. CBIC’s sectoral FAQ explains that a head office supplying centralised HR, finance or IT functions to branch registrations that are distinct persons should issue an invoice and pay GST.

For an inter-registration service, document the supplier GSTIN, recipient GSTIN, description, place of supply, taxable value and tax. Analyse valuation under the rules applicable to the facts; a nominal internal charge or a simple cost split does not by itself settle the GST value. The recipient registration may claim the tax only if the normal ITC conditions are met.

Keep two ledgers when both situations occur: an ISD ledger for third-party input services and an outward-supply ledger for services supplied by one registration to another. Posting both into a single “HO allocation” account hides whether output tax was due and whether a distribution document was required.

Test ITC eligibility before claiming

Correct GSTIN attribution is necessary but not sufficient. For each invoice, confirm that the acquisition is for business and that no restriction under the CGST Act applies. Exclude or reverse the portion relating to blocked credits, exempt or non-business use and any other restricted category. Record the reason and calculation rather than silently reducing the amount.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Business purpose: retain the contract, purchase order, usage record or other evidence connecting the service to taxable business activity.
  • Tax document: hold a valid invoice or prescribed document with the required particulars and the correct recipient GSTIN.
  • Receipt and use: record when the service was received and which registration used it.
  • Credit type: distinguish integrated, central and state tax and preserve the type through any ISD distribution.
  • Restrictions: identify blocked, exempt-use, non-business or proportionate-reversal amounts before the return is prepared.

Apply the conditions to each GSTIN. Eligibility in one registration does not cure an incorrectly addressed invoice in another.

Track the Section 16(4) time limit invoice by invoice

CBIC Circular 237/31/2024-GST describes the general Section 16(4) deadline as 30 November following the end of the relevant financial year, or the date of filing the relevant annual return, whichever is earlier. The circular also describes specified retrospective relief. That relief is not a blanket extension: apply it only to the invoice period and circumstances covered by the statutory provision or notification.

Time-limit control

  1. Store the financial year to which each invoice belongs, not just the posting date.
  2. Calculate the 30 November date for that year and monitor the earlier annual-return filing date.
  3. Flag invoices approaching the cut-off in every GSTIN’s purchase register.
  4. Check whether a specified retrospective relief applies; retain the evidence for the relevant period.
  5. Block late or unsupported claims from the return preparation queue unless a documented tax review confirms a lawful basis.

A credit that appears in a supplier statement after the deadline is not automatically claimable. The deadline and any relief must be tested against the invoice’s financial year and facts.

Reconcile each registration separately

Run a reconciliation for every GSTIN between the purchase register, supplier data, ISD documents, electronic credit ledger and the relevant returns. A consolidated company report can be useful for management, but it must drill down to the registration that owns each line.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Recommended reconciliation fields

  • supplier GSTIN and invoice number;
  • recipient GSTIN and state;
  • invoice date, financial year and tax period;
  • taxable value, tax rate and each tax component;
  • eligible, ineligible and reversed amounts;
  • ISD document number and recipient, where applicable;
  • return period in which credit was claimed; and
  • exception reason, owner and resolution date.

Investigate mismatches in a defined order: recipient GSTIN, invoice number and date, tax amount, duplicate status, eligibility, then timing. Keep an audit trail showing the original difference, correction and approving person. Reconcile more frequently around year-end and before statutory cut-offs; the exact cadence is an internal control decision, not a substitute for the legal conditions.

Worked examples

Example 1: direct state expense

A supplier invoices the Gujarat GSTIN for maintenance of equipment located and used there. The Gujarat registration records the invoice and, if eligible, claims the credit. The company cannot transfer that credit to its Delhi GSTIN merely because Delhi has a larger tax payment due.

Example 2: shared software subscription

A vendor invoices the central office for software used by registrations in Gujarat, Delhi and Tamil Nadu. The team identifies the three beneficiaries, removes any restricted portion, applies the ISD distribution rules and issues ISD documents to the recipient GSTINs. Each recipient posts only its distributed amount and retains the allocation support.

Example 3: central finance support

The Maharashtra registration employs finance staff who provide ongoing support to the Karnataka registration. That is analysed as a service supplied between distinct persons, not as a vendor invoice to be silently split. The Maharashtra GSTIN assesses whether it must issue a tax invoice and pay output GST; the Karnataka GSTIN considers recipient-side ITC only after checking the normal conditions.

Common failure modes and fixes

Using one nationwide ITC ledger

Why it fails: it obscures the distinct-person rule and can lead to an impermissible cross-state offset. Fix: maintain GSTIN-level ledgers and a consolidated view only as a reporting layer.

Accepting invoices addressed to the company’s head office

Why it fails: the legal recipient may be a different registration from the one using the service. Fix: validate the recipient GSTIN during intake and obtain a corrected invoice or use the applicable ISD route.

Calling every allocation “ISD”

Why it fails: a third-party input service distributed through ISD is different from a service supplied by one distinct registration to another. Fix: identify the actual supplier and maintain separate ISD and outward-supply workflows.

Distributing the gross tax without an eligibility review

Why it fails: blocked or non-business portions can be passed to recipients incorrectly. Fix: determine eligible credit first, then distribute only the permitted amount and preserve the calculation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Ignoring the claim cut-off

Why it fails: a valid invoice can still be outside the Section 16(4) period. Fix: store the financial year, monitor 30 November and annual-return timing, and evaluate any fact-specific relief.

Relying on an old ISD configuration

Why it fails: the framework changed effective 1 April 2025 for specified inter-state reverse-charge transactions. Fix: review reverse-charge service flows and update registrations, tax codes and document templates for the applicable period.

A practical month-end checklist

  1. Confirm the GSTIN master list, registration status and return owner are current.
  2. Run an exception report for invoices with missing or mismatched recipient details.
  3. Separate direct expenses, shared third-party input services and inter-registration supplies.
  4. Complete the eligibility and restriction review for each invoice.
  5. Prepare ISD distributions with recipient, credit-type and supporting calculations.
  6. Book output tax for taxable services supplied between distinct registrations where required.
  7. Reconcile each GSTIN’s purchase register, ISD documents, credit ledger and return.
  8. Review invoices approaching the Section 16(4) deadline and document any applicable relief.
  9. Archive invoices, corrections, allocation workings, contracts and approvals in a GSTIN-indexed repository.

What to retain for an audit

For each claimed amount, retain the vendor invoice, supplier and recipient GSTIN evidence, contract or purchase order, receipt or usage support, eligibility calculation, reversal working, ISD document where used, return period and reconciliation outcome. For inter-registration services, also retain the service description, valuation analysis, tax invoice and proof of payment or accounting entry. Records should let a reviewer start with a credit in one GSTIN and trace it back to the underlying supply without relying on undocumented explanations.

When to obtain transaction-specific advice

Escalate arrangements involving bundled services, shared employees, cost-plus charges, exempt and taxable use, reverse charge, changes in registration status or unusual valuation. The general workflow cannot determine the tax treatment of every internal arrangement. Apply the law, rules, notifications and portal requirements in force for the relevant period, and document the reasoning used for the chosen route.
