Fix a GSTR-9 or GSTR-9C mismatch by isolating the financial year and filing status, classifying the difference as turnover, tax paid, input tax credit (ITC) or additional liability, and then tracing that amount through your financial statements, annual return and period returns. A difference that is explained by timing or classification is disclosed with its reason; a difference that changes tax or ITC may require payment, a permitted correction in an earlier return, or professional review. Do not apply an old threshold, table label, due date or correction rule to a new year without checking the current GSTN instructions.
What a GSTR-9 or GSTR-9C mismatch means
GSTR-9 is the annual return. GSTR-9C is a reconciliation statement associated with GSTR-9 for taxpayers whose turnover crosses the threshold notified for the relevant financial year. The threshold is not a permanent number; verify the notification and instructions for the year you are filing.

GSTN’s GSTR-9C Offline Utility FAQ groups reconciliation around three core areas:
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
- gross and taxable turnover;
- tax paid; and
- input tax credit.
The statement also provides places to explain an unreconciled turnover or tax-payment difference and to disclose additional amounts payable. Therefore, “mismatch” does not automatically mean the return is wrong. It means that two sets of records do not yet agree, and you must establish whether the difference is a legitimate adjustment, a data or classification error, a timing item, or an amount that changes liability.

Start with the year, form and portal state
Before editing any figure, write down the following for the workpaper and the person preparing the return:
- the financial year;
- whether you are preparing GSTR-9, GSTR-9C, or both;
- whether each form is a draft, submitted, or filed;
- the exact table or field showing the difference;
- the portal validation message, including any amount or condition it names; and
- the version of the current GSTN instructions or offline utility being used.
Table numbering, labels, thresholds, due dates and correction windows can change. A figure copied from a prior year’s working paper may be mathematically correct and still belong in the wrong field for the current year.
Build a three-way reconciliation before changing the return
Use one row for each material category and compare the same period and tax treatment in three places: the annual financial statements or underlying books, the annual return, and the relevant monthly or quarterly returns. Keep a fourth column for the explanation and evidence.
| Comparison | What to extract | Evidence to retain |
|---|---|---|
| Books or annual financial statements | Revenue, other operating income, adjustments, tax expense, purchases and eligible ITC as recorded for the financial year | Trial balance, ledgers, sales and purchase registers, journal entries and signed financial statements, as applicable |
| GSTR-9 | Annual turnover, tax payable or paid and ITC reported in the relevant tables | Saved draft, filed return acknowledgement and the calculations used to populate each table |
| Period returns | Figures reported in GSTR-1 and the relevant payment return for each tax period, including amendments and reversals | Filed returns, liability and credit-ledger records, invoices and adjustment schedules |
| GSTR-9C | Reconciled figures, unreconciled differences, reasons and any additional amount payable | Reconciliation workbook, explanation by category and supporting documents |
Do not force the books to equal the return by overwriting a total. First identify the individual invoices, credit notes, debit notes, journal entries, reversals or timing items that produce the difference. A total that ties only because an unrelated adjustment was inserted is not a defensible reconciliation.
Classify the mismatch before deciding the remedy
| What the portal or workbook shows | First checks | Possible treatment |
|---|---|---|
| Gross turnover differs | Reconcile all revenue and other income included in the books with supplies, credit/debit notes, exempt or non-GST items and year-end entries reported in the returns. | Correct a source-period error if a permitted window remains; otherwise document the reconciling item and its reason. |
| Taxable turnover differs | Separate taxable, exempt, nil-rated, non-GST and out-of-scope amounts; check place-of-supply and classification decisions. | Use the correct annual-return classification and support the treatment with registers and tax analysis. |
| Tax paid differs | Compare liability by tax type and period with the payment return, offsets, reversals, interest and any later payment. | Determine whether the difference is a reporting or payment issue and whether further tax is actually due. |
| ITC differs | Compare purchase records, eligible-credit workings, reversals, ineligible credits and the credit claimed in each period return. | Report the correct annual timing and reversal treatment; investigate any excess or omitted credit before filing. |
| An “unreconciled difference” remains | Trace the residual to a documented transaction or accounting adjustment instead of using a plug figure. | State the reason in the reconciliation and separately assess whether an additional amount is payable. |
| A validation error appears in a draft | Read the exact field, dependency and amount named by the portal; compare with the current instructions and utility version. | Fix the underlying field or data dependency, then regenerate or revalidate the draft. |
These checks are a diagnostic framework, not a substitute for the instructions applicable to your financial year. The official FAQ identifies the reconciliation areas but does not prescribe the cause of a particular taxpayer’s difference.

How to resolve turnover mismatches
Separate gross turnover from taxable turnover
A gross-turnover bridge should begin with the figure in the annual accounts and show every item that makes the GST annual-return figure different. A taxable-turnover bridge should then classify the resulting supplies by their GST treatment. Keep the two bridges separate: an amount can belong in gross turnover without being taxable, and a taxability classification error can exist even when gross turnover agrees.
Review, at minimum:
- sales and service invoices posted in the books but omitted, duplicated or amended in a period return;
- credit notes and debit notes recorded in a different month or financial year;
- advances, cancellations and year-end accruals;
- exempt, nil-rated, non-GST and out-of-scope income that has been grouped differently in the accounts and return; and
- inter-branch, export, reverse-charge or other special transactions whose accounting and GST classifications are not identical.
For each reconciling line, record the amount, the financial year, the tax period, the source document and the reason the amount appears in one record but not another. If the difference changes taxable turnover or tax, do not describe it as a harmless accounting difference without completing the tax calculation.
Check timing and classification separately
Timing differences arise when a transaction is recorded in the books in one period but reported in a return in another. Classification differences arise when both records contain the transaction but place it in different categories. The corrective action is different: timing generally needs a clear year-and-period explanation, while classification may require a permitted amendment or a corrected annual-return presentation.
Use invoice-level or document-level listings for material differences. A single net adjustment hides offsetting errors and makes it impossible to determine whether tax was underpaid, overpaid or merely reported in another category.
How to resolve tax-paid mismatches
Reconcile tax paid by tax type and reporting period rather than comparing only one annual total. Start with the liability reported in the period payment returns, then tie it to payments, credits, reversals, interest and any subsequent settlement recorded in the relevant ledgers.

Investigate these patterns:
- Annual tax is higher than period-return tax: check omitted invoices, a wrong rate or place-of-supply treatment, and whether the books include a liability that was never reported.
- Period-return tax is higher than the annual figure: look for duplicate reporting, credit notes, amendments, cancellations or a classification that moved an amount to another annual-return category.
- Tax is reported but not paid: distinguish a return-reporting error from an unpaid liability. A reconciliation statement does not by itself settle the amount.
- Tax was paid in a later period: preserve the original liability period and the payment date in the working paper so that a timing difference is not mistaken for an omitted liability.
GSTR-9C has fields to explain an unreconciled tax-payment difference and to disclose additional amounts payable. Use those fields only after the underlying records show what happened; never use an explanation field to conceal an amount that remains due.
How to reconcile ITC in GSTR-9
Prepare separate schedules for ITC claimed, ITC reversed, ineligible ITC and credits that belong to a different financial year. Match the purchase register and tax invoices to the credit reported in the period returns, then document reversals and reclaims with the relevant accounting and return entries.
For FY 2024-25, GSTN’s FAQ on GSTR 9/9C for FY 2024-25 states that:
- Table 12 captures ITC of that financial year reversed in the next financial year; and
- Table 13 captures ITC of that financial year availed in the next financial year.
The same FAQ says a label change does not alter that reporting treatment. Apply this specifically to FY 2024-25 and confirm the live instructions for any other year. Do not move an amount between these tables merely because the wording in a later utility looks different.
Use an ITC roll-forward
| Roll-forward line | Question to answer |
|---|---|
| Opening or brought-forward items | Does the amount relate to an earlier financial year, and is it being reported in the correct year’s reconciliation? |
| Current-year eligible ITC | Which invoices support the credit, and in which period return was it claimed? |
| Current-year reversals | Was the reversal temporary, permanent or later reclaimed, and is the accounting entry consistent with the return? |
| Next-year reversal or availment | For FY 2024-25, does it belong in Table 12 or Table 13 under the FAQ’s treatment? |
| Ineligible or unsupported credit | Has it been excluded or reversed, and is there any remaining tax exposure? |
| Closing balance | Does the roll-forward agree with the annual return and credit-ledger evidence? |
Do not assume that an ITC difference is solved by changing the annual total. Determine whether the issue is eligibility, timing, reversal, duplication or a missing period-return entry first.

Explain an unreconciled difference or report additional liability?
GSTR-9C distinguishes between explaining a difference and disclosing an additional amount payable. An explanation is appropriate only when your records support why the figures differ and the difference does not, on the facts and applicable rules, create an unpaid liability. If the reconciliation shows tax or ITC that must be corrected, calculate the amount under the applicable provisions and follow the current payment or correction instructions.
Use a reason schedule with four fields:
- the exact amount and whether it affects turnover, tax or ITC;
- the source records and periods involved;
- the accounting, timing or classification reason; and
- the conclusion: explained difference, correction already made, or additional amount requiring action.
A vague note such as “books difference” is not a reconciliation. Keep the invoice list, ledger extract, return comparison and calculation that support the stated reason.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.What to do when the portal rejects a draft
A draft validation error is different from a filed-return discrepancy. First save the message and the draft values. Then:
- Identify the exact table, row and dependent field named in the error.
- Check whether the field is calculated from another table; correct the source rather than typing over a calculated result.
- Confirm that the offline utility or online form matches the current financial-year instructions.
- Recalculate totals after every change and verify that tax-type subtotals add to the annual total.
- Regenerate the file or revalidate the online draft, then retain the successful validation record.
The GSTN FAQ describes the reconciliation categories and table purposes, but utility labels and validations can be updated. Use the currently published GST portal material when the on-screen wording differs from an older working paper.

Check correction deadlines before promising an amendment
The GSTN GSTR-1 user guide states that rectification of errors or omissions in invoices of a prior financial year is not allowed after 30 November of the following financial year. Treat 30 November as a year-specific rule to verify against the relevant instructions, not as a universal answer to every GSTR-9 or GSTR-9C correction question.

Before advising that a return can be amended, establish:
- which financial year and tax period contain the original transaction;
- whether the issue is an invoice error, a return-classification error, a payment shortfall or an annual-return presentation issue;
- whether the applicable correction window is still open; and
- whether the return is drafted, submitted or already filed.
If the relevant window has closed, do not invent an amendment route. Preserve the reconciliation, disclose the difference in the form where required, and obtain advice on the legally available treatment for that year.
Late fees and filing order for FY 2024-25
GSTN’s FY 2024-25 FAQ says the GSTR-9 late fee runs from the annual-return due date until GSTR-9 is filed. It says the GSTR-9C late fee runs from the later of the GSTR-9 filing date or the annual-return due date until GSTR-9C is filed, and that the portal auto-calculates the amount. These statements are tied to the FY 2024-25 FAQ; check the instructions for another year before calculating a late fee.

A complete troubleshooting procedure
- Freeze the facts. Record the year, taxpayer identity, form status, table, message and date of the attempted filing.
- Export the source data. Save the annual accounts, trial balance, sales and purchase registers, period returns, ledger extracts and the current draft.
- Build the three-way bridge. Compare books, GSTR-9 and period returns for gross turnover, taxable turnover, tax paid and ITC.
- Classify each variance. Mark it as timing, classification, omission, duplication, reversal, payment or an unresolved item.
- Test the tax effect. Recalculate the liability or ITC effect instead of assuming that every variance is neutral.
- Apply year-specific treatment. For FY 2024-25, test the Table 12 and Table 13 ITC timing rules; for other years, use their current instructions.
- Check the correction window. Verify whether a prior-period invoice correction is still permitted, including the 30 November rule stated in the GSTR-1 guide.
- Complete the form. Enter the reconciled figures, provide a specific reason for any remaining difference and disclose additional amounts payable where the evidence requires it.
- Validate and preserve evidence. Re-run portal validation, save the final files and retain the calculation that ties every material number to a source document.
- Escalate unresolved exposure. Have a qualified GST practitioner or chartered accountant review any difference that affects liability, eligibility of ITC, a closed correction window or the financial statements.
Common mistakes that create a second mismatch
- Using a prior year’s threshold, table label or due date without checking the current year.
- Comparing annual books with only one period return instead of the complete set of returns for the year.
- Netting credit notes, reversals and omitted invoices into one unexplained adjustment.
- Putting a next-year ITC reversal or availment into the wrong year’s table.
- Calling a difference “reconciled” without deciding whether it creates additional tax or ITC exposure.
- Changing a calculated portal field instead of correcting the source table that feeds it.
- Assuming that filing GSTR-9C itself amends an earlier invoice or period return.
- Relying on a late-fee calculation from a different financial year.
When professional review is warranted
Obtain a qualified GST practitioner or chartered accountant’s review when the books, annual return and period returns cannot be made to agree; when the difference changes tax payable or ITC eligibility; when an invoice correction window may have closed; when multiple GST registrations or branches are involved; or when management accounts and statutory financial statements use different revenue bases. Give the reviewer the year, form status, table number, portal message, reconciliation workbook and source documents so the review addresses the actual variance rather than a rounded annual total.
Keep a final reconciliation file
Retain one indexed file containing the signed financial statements or relevant books, period returns, GSTR-9 and GSTR-9C drafts and acknowledgements, invoice and credit-note listings, ITC roll-forward, turnover and tax-paid bridges, explanations for unreconciled amounts, payment references and notes on the correction deadline checked. This file lets you answer a later query without rebuilding the reconciliation from memory and helps prevent the same mismatch in the next annual return.
