Most GST return notices can be prevented with a disciplined, period-by-period reconciliation before you click File. Match your sales register to GSTR-1, match the liability in GSTR-1 or IFF to tax paid in GSTR-3B/3BQ, and match eligible input tax credit (ITC) claimed in GSTR-3B/3BQ to GSTR-2B. Then clear every blocking error and investigate warnings in the GST Portal. If the portal issues DRC-01B or DRC-01C, submit the required Part B response promptly; an unanswered response can stop you filing GSTR-1/IFF for a later period.
What actually causes a GST return notice or filing block?
Different compliance events are often described loosely as “GST notices,” but they have different triggers and responses. The GST Portal materials identify three recurring situations relevant to regular GSTR-1/GSTR-3B filers:
As an Amazon Associate I earn from qualifying purchases.
| Portal communication or event | What it concerns | Action the portal requires |
|---|---|---|
| Form 3A return-defaulter notice | GSTR-1 was not filed by its due date, including where the period should have been a nil return. | File the outstanding return and deal with the compliance communication under the live portal instructions. |
| DRC-01B intimation | A difference between liability declared in GSTR-1/IFF and amounts paid through GSTR-3B/3BQ that crosses a system-defined limit. | Open the Liability Mismatch workflow and submit Part B with payment details, an explanation, or both. |
| DRC-01C intimation | A difference between ITC available in GSTR-2B and ITC claimed in GSTR-3B/3BQ that crosses a system-defined limit. | Open the ITC Mismatch workflow and submit Part B with payment details, an explanation, or both. |
| GSTR-1 validation error | Missing or inconsistent table data prevents the return summary from being generated. | Correct the underlying tables, validate again, generate the summary and file. |
The public portal manuals used for DRC-01B and DRC-01C describe a system-defined limit but do not state a numerical threshold. Do not assume that every difference produces an intimation, or that every difference automatically creates a penalty. The practical risk is that an unanswered Part B response can prevent filing GSTR-1/IFF for a subsequent period.

Collect every category that can affect outward supplies
- Tax invoices for domestic B2B and B2C supplies.
- Credit notes and debit notes, including their links to the original documents.
- Export supplies and supplies to special economic zones.
- Advances and their later adjustments.
- Amendments to invoices, notes or recipient details from earlier periods.
- Exempt, nil-rated and non-GST supplies.
- Relevant supplies made through e-commerce arrangements.
These categories are listed in the GST Portal’s GSTR-1 guidance. Check customer GSTINs, invoice dates, document numbers, taxable values, tax rates, tax amounts and place-of-supply treatment against the source document before upload. A return preparer should also retain evidence of the classification decision where a transaction could reasonably fall into more than one category.
Use a period lock
Set a clear cut-off for invoices and adjustments included in the return. Keep a separate list of late entries, post-close amendments and transactions awaiting tax treatment. This prevents a transaction from being omitted in one period and duplicated in the next, a common cause of both outward-liability and ITC differences.
Validate GSTR-1 before generating its summary
Do not treat the summary screen as a formality. The portal performs table-level checks, and some errors block summary generation while others appear as warnings that can be accepted. A warning that is accepted without a documented reason can later make reconciliation difficult.
Check B2B Table 12 against the registered-supply tables
The GST Portal says B2B Table 12 taxable values and tax amounts should match the specified registered-supply tables. If other B2B tables contain data but the B2B portion of Table 12 has none, summary generation is blocked. Correct the source table first; changing only the summary figure is not a substitute for fixing the underlying record.
Complete Table 13 when it is mandatory
Table 13 is mandatory in the cases specified by the portal guidance. If you have entered data in the listed tables, review whether the corresponding Table 13 information is required for the period. A missing mandatory table can stop the summary even when the invoice data itself is correct.
Investigate B2C Table 12 warnings
A mismatch in B2C Table 12 can produce a warning that the portal allows you to accept. Accept it only after comparing the relevant B2C tables, documenting why the figures differ and confirming that the difference is not an omitted invoice, an incorrect place-of-supply classification or a tax-rate error. Keep the explanation with the period working papers.

Revalidate after every edit
Changes to an underlying table can require validation again. After correcting or adding records, run the portal’s validation process, regenerate the summary and review the resulting values. Do not rely on an earlier successful validation if the data has subsequently changed.
Apply the required precision and HSN detail
The GSTR-1 FAQ states that invoice value, taxable value and tax amounts are entered to two decimal digits. It also states a minimum of six HSN digits where annual aggregate turnover exceeds ₹5 crore and four digits where it does not exceed ₹5 crore, for the specified B2B/B2C supplies tab. Confirm the requirement that applies to the relevant return period and taxpayer before filing; do not carry an old HSN setting forward automatically.
Reconcile GSTR-1 or IFF to GSTR-3B before paying tax
GSTR-1 (or IFF, where applicable) reports the outward-supply detail. GSTR-3B/3BQ reports the liability and payment. The two returns can legitimately differ because of timing or an adjustment, but the difference must be identified and supported before filing.
Run a record-level comparison
- Export or assemble the final GSTR-1/IFF data for the period.
- Group the outward supplies by tax rate, place of supply, registered or unregistered recipient, exports/SEZ treatment and notes or amendments.
- Compare those totals with the corresponding liability reported in GSTR-3B/3BQ.
- Trace every variance to a specific cause: a late-filed invoice, an omitted record, an amendment, a credit or debit note, a rate or value difference, a classification change or an arithmetic error.
- Correct the return or prepare a written reconciliation before final filing. Obtain qualified tax review when the difference changes the legal liability rather than merely the timing.
Do not net unrelated differences simply to make the totals agree. A credit note, an amendment and a late invoice have different documentary trails and may require different treatment under the rules applicable to the period.
What to do when DRC-01B Part A appears
The GST Portal’s Liability Mismatch workflow is at Services > Returns > Return Compliance > Liability Mismatch (DRC-01B). Part B provides two response paths:
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
- Enter a DRC-03 acknowledgment reference number (ARN) for a payment, where additional tax, interest or another amount is actually payable.
- Select the relevant reason and explain the difference.
- Use both subparts when part of the variance is payable and the balance is supported by a reconciliation.
The DRC-03 ARN, GSTIN, cause of payment and tax period should match the intimation. A payment is not automatically required merely because Part A shows a difference; first establish whether the variance is a real liability or an explainable timing or classification item. If the liability is disputed or the ITC/tax treatment is technically complex, have a GST professional review the response before submission. The portal states that failing to submit Part B prevents filing GSTR-1/IFF for a subsequent period.

Reconcile GSTR-2B to ITC claimed in GSTR-3B
GSTR-2B is a statement of ITC information based on supplier filings and related data. It is an essential reconciliation input, not by itself a conclusion that every listed item is eligible to claim. Eligibility, reversals and other restrictions still require an analysis of the invoice, receipt, business use and the rules applicable to the period.
Perform the reconciliation in three layers
- Statement to books: Match each GSTR-2B entry to a supplier invoice, debit note or credit note in the purchase register. Identify duplicates, missing entries and documents recorded in the wrong period.
- Books to GSTR-3B: Tie the eligible amount actually claimed to the ITC figures reported in GSTR-3B. Separately identify reversals, ineligible amounts and credits deferred for a later period.
- Eligibility review: Check the tax invoice, receipt of goods or services, supplier and recipient details, business purpose and any applicable blocked-credit or reversal rule. Do not treat presence in GSTR-2B as proof of eligibility.
What to do when DRC-01C Part A appears
Open Services > Returns > Return Compliance > ITC Mismatch (DRC-01C). Part B allows payment through DRC-03 where applicable, an explanation of the difference, or both. If you use an ARN, match it to the GSTIN, cause of payment and tax period stated in the intimation. Retain the invoice-level reconciliation and the eligibility analysis supporting the response. The portal says an unanswered DRC-01C response prevents filing GSTR-1/IFF for a later period.
Use GSTR-1A when the current period’s GSTR-1 is wrong
GSTR-1A is an optional, once-per-period correction facility described in the GST Portal FAQ. It becomes available after GSTR-1 has been filed or after its due date, whichever is later, and before GSTR-3B for that period is filed. It can be used to correct a filed record or add a record that was missed. Changes made through GSTR-1A auto-populate to that period’s GSTR-3B.
Recommended Free Tools
Check the period’s availability on the portal rather than assuming the facility is open. Use the original invoice, note or amendment as the source for the correction, and save the acknowledgment and the revised reconciliation. GSTR-1A does not replace a review of the tax treatment; it is a filing correction mechanism.
Invoice-number casing changed on 1 June 2025
An Invoice Reporting Portal advisory published on 4 April 2025 states: “Starting June 1, 2025, the Invoice Reporting Portal (IRP) will treat invoice/document numbers as case-insensitive for IRN generation.” Lowercase and uppercase variants are treated as the same number, and the portal auto-converts the number to uppercase before generating an IRN.
Update internal invoice templates, ERP validations and reconciliation routines so that the stored number and the number returned by the IRP remain consistent. When investigating an apparent duplicate, compare the identifier without relying on letter case. Preserve the original source document and the IRP response so that a reviewer can see how the number was transformed.

Prevent late-filing notices, including nil-period problems
GSTR-1 is required even for a nil period, according to the GST Portal FAQ. Missing or late filing can affect later compliance, and the portal says a system-generated return-defaulter notice in Form 3A is issued when GSTR-1 is not filed by its due date.
- Put nil returns on the same filing calendar as taxable periods.
- Confirm that there are no invoices, notes, advances, amendments or other reportable records before selecting a nil filing option.
- Save the filed return acknowledgment and the internal nil-period sign-off.
- Do not wait for the next month to correct a missed filing; check the live portal for the available filing and response path.
A practical pre-filing control checklist
Use this sequence for each regular GSTR-1/GSTR-3B cycle. It is designed to catch errors before they become a portal intimation or a blocked filing.
- Close source records: lock the sales and purchase registers for the period and list late or pending documents separately.
- Check identities: verify supplier and customer GSTINs, invoice/document numbers, dates and place-of-supply states.
- Classify transactions: confirm B2B/B2C status, exports, SEZ supplies, exempt/nil/non-GST treatment, e-commerce supplies, advances and amendments.
- Prepare GSTR-1: enter values to two decimal digits and apply the HSN-digit requirement applicable to the taxpayer and period.
- Run portal validation: resolve blocking errors, complete mandatory tables, investigate warnings and revalidate after edits.
- Reconcile outward liability: compare GSTR-1/IFF totals with GSTR-3B/3BQ by tax rate and category, then document every variance.
- Reconcile ITC: match GSTR-2B to the purchase register and GSTR-3B, separating timing, reversals, duplicates and eligibility decisions.
- Review payment: confirm that cash payment and credit utilization in GSTR-3B correspond to the finalized liability.
- Check compliance tasks: look for DRC-01B or DRC-01C Part A notices and complete the applicable Part B response before the next GSTR-1/IFF filing.
- File and archive: save returns, acknowledgments, source invoices, reconciliations, portal error screens and any submitted explanation or DRC-03 ARN.
Choose a workflow that leaves an audit trail
| Control approach | What it catches well | What must still be reviewed by a person |
|---|---|---|
| Record-level reconciliation | Missing, duplicate or misclassified invoices and notes; GSTIN and document-number errors. | Legal classification, place-of-supply questions and eligibility of disputed credits. |
| Summary-level reconciliation | Unexpected differences between GSTR-1/IFF totals and GSTR-3B/3BQ. | The transaction-level cause of a variance and the correct period for an adjustment. |
| Cross-return matching | Liability mismatches and GSTR-2B-to-GSTR-3B ITC differences that can lead to DRC-01B or DRC-01C. | Whether a payment or an explanation is legally appropriate. |
| Portal validation before filing | Missing mandatory tables, blocked summary generation and accepted warnings. | Whether accepting a warning is supportable and properly documented. |
| Period-wise audit file | Lost acknowledgments, unsupported explanations and inability to reproduce a prior filing. | Final sign-off on disputed liability or ITC eligibility. |
The GST Portal supports online preparation, an offline returns tool and applications connected through GST Suvidha Providers. Whichever method you use, retain the final upload file, validation output, filed return and reconciliation in one period-specific folder. A tool can identify a numerical difference; it cannot decide a taxpayer-specific legal question without the underlying facts and professional judgment.
Common failure modes and the fix
“The summary generated, so the return must be correct.”
Summary generation proves that the portal’s specified validations passed; it does not prove that every invoice is present or that the tax treatment is correct. Complete the outward-liability and ITC reconciliations before filing GSTR-3B.
“A GSTR-2B entry is automatically claimable.”
GSTR-2B helps identify supplier-reported credits, but eligibility and reversals require invoice-level and taxpayer-specific analysis. Separate matched, pending, reversed and ineligible items in the working paper.
Free tools Windows power users keep installed
One-click scans. No signup required.
“I can ignore DRC-01B or DRC-01C until the next return.”
The portal states that an unanswered Part B response can block a subsequent GSTR-1/IFF filing. Open the relevant Return Compliance menu, reconcile the difference and submit the reasoned response or payment details within the period allowed by the live portal.

“A payment ends the issue without supporting documents.”
When DRC-03 is used, keep the ARN and verify that the GSTIN, cause of payment and tax period match the intimation. Preserve the calculation showing how the amount was determined.
“Invoice numbers that differ only by case are different.”
For IRN generation from 1 June 2025, the IRP treats case variants as the same and converts the number to uppercase. Align internal records and duplicate checks with that rule.
“Nil filing can wait because there was no tax.”
GSTR-1 is required for a nil period. Put the nil return on the filing calendar and retain evidence that the period was reviewed before filing.
Quick wins for a faster PC:
Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Clear out junk files and repair common Windows errorsFree Scan →When to obtain professional review
Ask a qualified GST professional to review the file when a variance changes the amount of tax or ITC rather than merely its reporting period; when place-of-supply, export, SEZ, composite-supply or credit-eligibility rules are disputed; when an amendment spans multiple periods; or when you are deciding whether to pay through DRC-03, explain the difference, or use both responses. The portal workflow is procedural; it does not resolve the legal merits of a taxpayer’s facts.
Finally, verify the current portal labels, response windows and rules for the specific return period. GST instructions and applicable law can change, and a procedure that was available in one period may not be available in another.
