A GST input tax credit (ITC) mismatch is a difference between your purchase records, the supplier data reflected in GSTR-2B or the Invoice Management System (IMS), and the ITC reported in filed GSTR-3B. Find the exact invoice causing the difference, classify the reason, obtain a supplier correction where necessary, reassess legal eligibility, and document the final adjustment before claiming or retaining credit. GSTR-2B is a reconciliation statement—not automatic legal approval—so a value shown there still requires your own eligibility check.
What a GST ITC mismatch actually is
A mismatch exists whenever the same purchase is represented differently in your books, the GST portal’s records, and your return. The difference may be a missing invoice, a wrong GSTIN, a changed taxable value, a tax-head error, an amendment, a credit note, a duplicate, a period cut-off, or credit that is not legally available. Treating every difference as a simple “GSTR-2B versus GSTR-3B” problem hides the cause and can lead to an incorrect claim.

Use three records together:
- Purchase register: your accounting record, supported by the invoice, debit or credit note, receipt evidence, and payment or procurement documentation.
- GSTR-2B: the periodic statement generated from supplier-reported data. The GST portal explains how its values flow into the relevant GSTR-3B fields, while warning that taxpayers must self-assess restrictions not fully identified in the statement (GST Portal GSTR-2B FAQ).
- GSTR-3B: the return actually filed, including any manual edits to auto-populated values.
IMS adds a fourth view: the supplier document and the action you took on it. A document can be visible in IMS before it appears in GSTR-2B, depending on whether the supplier has filed the relevant return.
How the records move through the portal
Supplier saves versus supplier files
Under the revised GSTN IMS advisory, a supplier document may become visible in IMS when the supplier saves it. It enters GSTR-2B only after the supplier files the relevant GSTR-1, Invoice Furnishing Facility (IFF), or GSTR-1A. Therefore, an invoice that is visible in IMS but absent from GSTR-2B may reflect a filing-status issue rather than a data-loss issue. Ask the supplier to complete the appropriate filing and then monitor the next statement generation (GSTN revised IMS advisory).

GSTR-2B is not a legal clearance certificate
The portal’s FAQ states that “ITC Available” does not mean every legal condition has been satisfied. The statement marks specified ineligible situations, but other restrictions may not be reflected. You must test the purchase against the current GST law, the nature and use of the goods or services, documentation, and the taxpayer’s facts. Auto-populated GSTR-3B fields are editable and edited fields are highlighted; editability is a return-interface feature, not permission to claim otherwise-ineligible credit.
Why the same invoice can appear in more than one period
Supplier amendments, credit notes, delayed filings, and IMS actions can move the practical effect of a document between periods. Always retain the original document number, original period, amendment period, and the return in which you ultimately adjusted the credit. Do not compare only month totals; a timing shift can look like an unexplained mismatch when the document-level history explains it.
Step-by-step method to locate the difference
- Freeze the period under review. Identify the GSTR-3B tax period, the corresponding GSTR-2B, and the books cut-off used for that return. Record whether you are reviewing a filed return, a draft return, or a period still open for correction.
- Export the source data. Download the relevant GSTR-2B details, obtain IMS document data and action status, and export the purchase register. Save a copy of the filed GSTR-3B and its tax-head totals. Keep the invoice PDFs, debit and credit notes, goods-receipt or service-acceptance evidence, and supplier correspondence together.
- Standardise matching fields. Compare supplier GSTIN, document type, invoice or note number, document date, taxable value, integrated GST (IGST), central GST (CGST), state or union-territory GST (SGST/UTGST), cess, and the applicable period. Remove punctuation and standardise leading zeros in document numbers only for matching; preserve the legal document number in your evidence file.
- Match document by document. First match exact GSTIN and document number, then test date and tax amounts. A total-only comparison can conceal one duplicate and one omission that happen to offset each other.
- Classify every exception. Assign one primary reason: supplier document absent, identity mismatch, value or tax difference, wrong tax head or place of supply, amendment, credit or debit note, duplicate, period cut-off, or potentially ineligible ITC. These are practical reconciliation categories, not a substitute for a legal analysis.
- Check IMS status and history. For each disputed document, note whether it is pending, accepted, rejected, or deemed accepted, and whether the supplier amended it. Record the action date and the GSTR-2B period affected.
- Resolve the source problem before editing the return. Send the supplier the precise GSTIN, document number, date, taxable value, and tax-head difference. Request reporting or correction in the appropriate return. Do not ask a supplier to issue a replacement invoice merely to make totals agree unless the underlying transaction and legal document support that correction.
- Recompute where IMS requires it. The GSTN advisory requires GSTR-2B recomputation after certain action changes and after actions taken following the 14th generation of the draft GSTR-2B. Use the portal’s recompute function when the advisory’s condition applies, then download the revised statement.
- Reconcile to filed GSTR-3B. Compare the corrected or recomputed GSTR-2B with what was actually reported. Explain every manual edit in an exception log, and claim only the amount that remains eligible after the legal review.
- Close and retain the file. Mark each exception as resolved, carried forward, rejected, or awaiting supplier action. Retain the supporting documents and the date on which the final decision was made.
Common mismatch types and the right response
| Difference found | Typical cause | What to verify | Practical correction |
|---|---|---|---|
| Invoice in books but absent from GSTR-2B | Supplier has not filed, filed in a later period, or used the wrong recipient GSTIN | IMS visibility, supplier filing status, GSTIN, document number and period | Ask the supplier to report and file or amend the document; monitor the statement before relying on it |
| Invoice appears in IMS but not GSTR-2B | Supplier saved the record but has not filed the relevant GSTR-1, IFF or GSTR-1A | Whether the relevant return has been filed and whether the statement has generated | Request filing, then wait for the document to flow into the applicable GSTR-2B |
| Same invoice, different taxable value or tax | Data-entry error, partial supply, rounding, or supplier amendment | Original invoice, purchase order, receipt evidence, supplier ledger and amendment details | Obtain a supported supplier correction; adjust your books and return treatment consistently |
| IGST, CGST or SGST/UTGST differs | Wrong place of supply, registration used, or tax-head selection | Delivery location, billing and shipping details, supplier and recipient registrations | Have the supplier correct the document where appropriate; assess whether the existing credit is legally usable |
| Invoice appears twice | Duplicate import, supplier amendment treated as a new invoice, or duplicate document number | Unique document identity, amendment flags and accounting entries | Remove the duplicate accounting and ITC entry; preserve the audit trail |
| Credit note reduces the expected ITC | Supplier issued a credit note after the original invoice | Credit-note linkage, date, tax amount and commercial reason | Reverse or reduce the related credit as required and document the period treatment |
| Books and GSTR-2B are in different periods | Late supplier filing, cut-off policy, or amendment | Supplier filing date, statement period and your accounting cut-off | Use a documented timing reconciliation; do not force the item into an earlier period |
| GSTR-2B shows credit but you cannot use it | Blocked or otherwise restricted credit, missing documents, or facts that fail a statutory condition | Current law, invoice and receipt evidence, business use and any restriction applicable to the transaction | Exclude or reverse the amount as appropriate; obtain professional advice for material or uncertain cases |
Using IMS correctly
Understand the action states
Review each document’s IMS status before deciding that an invoice is missing or accepted. Pending records can remain available for a future action. Accepted, rejected, or deemed-accepted records leave the dashboard after the corresponding GSTR-3B is filed, according to the revised advisory. A document disappearing from the dashboard is therefore not, by itself, proof that the underlying purchase is eligible or that the accounting entry is correct.

GSTN states: “At the time of GSTR 2B generation, a record will be considered as ‘Deemed Accepted’ if no action is taken on that record in IMS.” This default status must still be tested against your invoice, receipt, business use, and the current legal restrictions.
When to recompute GSTR-2B
Action changes can alter which records feed the statement. Follow the advisory’s recomputation instruction after a relevant accept, reject, or other action change, and when an action is taken after the 14th generation of the draft GSTR-2B. Download the recomputed statement and keep both the original and revised files if the change affects a filed or reviewable return.
Original and amended records in different periods
Where an original record and its amendment belong to different GSTR-2B periods, the advisory requires action on the original record and filing the corresponding GSTR-3B before action on the amended record. Follow that sequence in the portal; acting on the amendment first can produce an incomplete period calculation. If the original and amended records belong to the same period, the amended record is used for that period’s ITC calculation.

How to fix each side of the mismatch
When the supplier must act
Send a written exception containing the recipient GSTIN, supplier GSTIN, document number and date, taxable value, each tax head, and the period in which you expected the document. Ask the supplier to confirm whether it was saved, filed, amended, or reported under another GSTIN. Set a follow-up date and retain the response. Once the supplier files the relevant return, check IMS and the next applicable GSTR-2B rather than assuming the correction has posted.

When your books are wrong
Correct the purchase register only after verifying the source invoice and receipt. Link the accounting adjustment to the original entry, identify who approved it, and ensure the tax-head split agrees with the valid document. If an invoice was booked twice, reverse the duplicate entry and the corresponding ITC claim; do not leave a duplicate merely because the portal also shows two records.
When GSTR-3B was edited
Compare the filed return with the auto-populated values and record why the field was changed. A legitimate edit may reflect a timing reconciliation or an eligibility exclusion, but the explanation must be supported by the invoice-level schedule. If the edit claimed credit not supported by the records or law, obtain advice on the appropriate correction, payment, or disclosure for the relevant period rather than silently carrying the difference forward.

When the issue is legal eligibility
Do not solve a legal restriction by obtaining a portal match. Check the statutory conditions and restrictions applicable to the transaction, including documentation, receipt, business use, and any category-specific block. The CBIC pages on the Central Goods and Services Tax Act and ITC rules provide statutory material, but accessible versions may contain legacy wording or may not foreground later amendments. Check the current amended law and the taxpayer’s period before relying on a specific deadline or consequence (CBIC CGST Act page; CBIC Input Tax Credit Rules).

Controls that prevent recurring mismatches
- Set a monthly close date and a separate late-invoice review date.
- Validate supplier GSTIN and tax-head coding when the purchase order or invoice is entered.
- Require invoice-number and GSTIN uniqueness checks before posting ITC.
- Assign an owner for IMS review and a different reviewer for high-value or unusual items.
- Archive each downloaded GSTR-2B, recomputation, filed GSTR-3B and exception-log version.
- Measure unresolved exceptions by age and value, not only by count.
- Train procurement staff to send suppliers complete correction details; incomplete requests create another cycle of delay.
Should you use accounting software for reconciliation?
Software can reduce manual comparison, but it cannot decide legal eligibility. Evaluate any system against the work you actually perform:
| Evaluation area | Questions to ask |
|---|---|
| Matching capability | Can it match GSTIN, document number, date, taxable value and each tax head, while identifying partial and amended matches? |
| Current return support | Does it support the GST returns and IMS flows used by your business, with an update process for portal changes? |
| Exception reporting | Can it show missing, duplicate, value-difference, period and eligibility-review queues with document-level evidence? |
| Data controls | Are imports, edits, approvals, access rights and audit history traceable? |
| Implementation effort | How much cleansing is needed for supplier masters, invoice numbers and historical data? |
| Total cost | Include licensing, support, integration, training and the cost of correcting failed matches. |
Automation should produce a review queue and evidence pack. It should never be presented as proof that an ITC claim satisfies the law.
Worked example: separating timing from an actual error
Suppose your purchase register contains an invoice for ₹100,000 taxable value plus ₹18,000 IGST. The supplier saved it in IMS during April but filed the relevant return in May. It may be visible in IMS while absent from April’s GSTR-2B. If the supplier files correctly, the document can flow into the later statement. Your reconciliation should label April as a supplier-filing timing exception, avoid claiming the absent April credit merely because the invoice is in your books, and then test the later statement against the original invoice.
Now assume a second invoice appears in both periods because the supplier amended it. If the original and amended records are in different GSTR-2B periods, follow the advisory’s sequence: act on the original, file the corresponding GSTR-3B, and only then act on the amendment. If both records are in the same period, use the amended record for that period’s ITC calculation. In either case, retain the original and amended documents so the final amount is explainable.
When to obtain professional GST advice
Ask a qualified GST practitioner to review the facts when the amount is material, a supplier will not correct a document, an amendment crosses periods, the transaction involves a disputed place of supply, or the credit may be blocked or otherwise restricted. Provide the practitioner with the invoice-level schedule, statements, filed return, IMS history, correspondence and your proposed treatment. Advice should be based on the law applicable to the relevant tax period, not merely on what the portal currently displays.
Quick Recap
Final reconciliation checklist
- Have you compared the purchase register, GSTR-2B, IMS and filed GSTR-3B document by document?
- For every exception, have you identified whether it is missing, mismatched, amended, duplicated, period-related or potentially ineligible?
- Did you confirm whether the supplier saved and filed the relevant return?
- Did you review IMS status and recompute GSTR-2B when the advisory requires it?
- For original and amended records in different periods, did you follow the required filing sequence?
- Did you document every manual GSTR-3B edit and remove unsupported credit?
- Did you test “ITC Available” against current law and your transaction facts?
- Can another reviewer trace each final amount to an invoice, portal record, decision and approval?
