GST Compliance Records: What to Reconcile Before Filing a Return

Before filing a GST return, reconcile the figures you intend to report with your underlying invoices, books and tax calculations. The two core comparisons are (1) outward supplies in GSTR-1 against sales records and (2) input tax credit information in GSTR-2B against purchase records and books. A separate legal review is still required for duplicate credits, reversals, blocked or otherwise unavailable credit, and reverse-charge liability. GSTR-2B is a system-generated statement, not a final decision on whether every listed credit is legally available.

This checklist is for Indian GST-registered businesses and return preparers. The correct treatment depends on taxpayer category, transaction facts and the law applicable for the period, so use current GST Portal instructions and qualified tax advice for uncertain items.

What to reconcile before filing a GST return

Keep a period-specific reconciliation file that lets you trace each reported amount back to a source record. At minimum, organize:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Sales invoices, debit notes, credit notes, export and deemed-export documents, advance records and adjustment entries.
  • Purchase invoices and debit notes, goods-receipt or service-acceptance evidence, expense ledgers and vendor statements.
  • The sales and purchase ledgers used to prepare the return, together with tax-rate and tax-amount calculations.
  • GSTR-1 data for outward supplies and the generated GSTR-2B for inward-supply information.
  • Prior-period amendments, credit or debit notes, credit reversals and any unresolved exceptions.
  • Calculations supporting reverse-charge tax and other adjustments that will flow into the return.

The GST Portal advises taxpayers to reconcile generated GSTR-2B data with their own records and books of account. It also cautions that credit must not be availed twice, that reversals required under the Act and Rules must be made, and that reverse-charge tax must be paid. Treat those as separate control questions rather than assuming one report answers all of them.

Reconciliation axis 1: GSTR-1 against sales records

GSTR-1 is the outward-supplies statement. Compare the return data with the sales register invoice by invoice or through a controlled summary, then investigate every difference before submission.

Cover every outward-supply category

  • Registered-customer invoices: Match the recipient GSTIN, invoice number and date, taxable value, tax rate and IGST, CGST and SGST or UTGST amounts.
  • Specified inter-State supplies to unregistered buyers: Check the place of supply, taxable value and tax treatment rather than assuming all consumer sales belong in the same table.
  • Credit and debit notes: Confirm the original invoice reference, note date, tax amounts and whether the adjustment belongs to the period being reported.
  • Exports and deemed exports: Reconcile the reported value and tax treatment to the supporting transaction records and the option used for the supply.
  • Advances and adjustments: Check advances received, advances adjusted against invoices and any resulting tax entries.
  • Amendments: Trace each amendment to the original reported document and ensure that the corrected value is not counted again as a new supply.
  • Nil-rated, exempt and non-GST supplies: Include them in the appropriate disclosure category so turnover is not understated or placed in a taxable bucket by mistake.
  • HSN/SAC summary: Compare the summary with the invoice population and investigate an HSN or SAC total that does not tie to the underlying sales data.

Sales-side differences that need investigation

Difference What to check Typical resolution
Invoice in books but absent from GSTR-1 Whether it was omitted, saved as a draft, reported in another period or included under an incorrect table Correct the statement through the available portal process before filing, or document the period-specific treatment
Invoice in GSTR-1 but absent from the sales register Duplicate upload, wrong GSTIN, wrong invoice number or an entry posted to a different ledger Trace the source document and amend or reverse the erroneous report as applicable
Taxable value agrees but tax differs Rate, place of supply, exemption status and rounding in the tax calculation Recompute the tax and correct the return or books consistently
Credit or debit note does not agree Original invoice reference, note type, date and whether the adjustment was already used Prevent a second adjustment and report it in the correct period and category
HSN/SAC summary does not tie Missing lines, changed classifications or a summary prepared from a different invoice population Rebuild the summary from the final sales listing

Do not clear a difference merely because the total turnover appears reasonable. An error in one customer, place-of-supply field or note can affect the recipient’s records and the tax split even when the grand total changes little.

Reconciliation axis 2: GSTR-2B against purchases and books

GSTR-2B contains system-generated information based on supplier filings and related data. After logging in to the GST Portal, view or download the statement in the available Excel or JSON format and compare it with purchase records and the books of account. The portal allows table-wise detail downloads through its interface; the format and availability can change, so retain the file used for your working papers.

Match the document, not just the vendor total

For each potentially creditable document, compare supplier GSTIN, invoice or debit-note number, document date, taxable value and tax amounts. Also check whether the document appears in the accounting period you are using and whether the goods or services were actually received. A supplier total that agrees with your ledger can still conceal a duplicated invoice, a wrong document number or a tax amount posted to the wrong account.

Classify every variance

GSTR-2B versus books result Questions to answer before deciding on credit
Document in both records with matching amounts Was the supply received, is the document genuine and is the credit legally eligible for this transaction?
In books but not in GSTR-2B Has the supplier filed or corrected the document, is it in a different period, or is the purchase recorded from a document that cannot support credit?
In GSTR-2B but not in books Is it a genuine business purchase, a duplicate supplier upload, a document for another registration or an item that should not be claimed?
Tax amount differs Check the supplier’s amendment, tax rate, credit or debit note, rounding and your posting of IGST versus CGST/SGST or UTGST.
Credit or debit note appears unexpectedly Link it to the original invoice and confirm whether an earlier claim must be reduced or reversed.

Keep an exception register with the document number, supplier, amount, reason for the mismatch, person responsible and the action taken. Mark items as cleared only when the ledger, portal record and supporting evidence agree, or when a documented legal or timing decision explains why they do not.

Why GSTR-2B does not settle ITC eligibility

A document marked as available in a generated statement is not a substitute for applying the Act and Rules to the transaction. The portal guidance specifically notes that some legal ineligibility situations may not be captured by the system-generated statement.

Prevent duplicate input tax credit

Search for repeated invoice and debit-note numbers, duplicate entries created by an amendment, and a credit already claimed in an earlier period or through another record. The GST Portal’s wording is explicit: “No credit is availed twice for any document under any circumstances.” Use a unique document key combining supplier GSTIN, document number, document date and tax amount, while separately reviewing legitimate amendments and split postings.

Identify reversals and unavailable credit

Review the nature and use of each purchase, the relevant restrictions and any conditions that require reversal. Reconcile reversals already posted in the books with the amount reported in the return. If a credit is listed in GSTR-2B but the facts make it unavailable, exclude it or reverse it according to the applicable rule; do not rely on the portal label alone.

Calculate reverse-charge liability separately

Identify transactions on which the recipient must pay tax under reverse charge. Compare the reverse-charge ledger, invoices and expense records with the liability and credit entries you plan to report. The GST Portal guidance calls out payment of reverse-charge tax as a required check and includes related information in GSTR-2B and GSTR-3B guidance. A reverse-charge transaction can require a tax payment even when it does not appear as an ordinary supplier-reported credit.

Timing, amendments and sales returns before GSTR-3B

Timing differences are a major source of apparent mismatches. Label each exception as a missing filing, a late supplier document, a prior-period amendment, a sales return or a genuine accounting error. That classification determines whether you wait for a later statement, correct the books, amend a report or adjust the current return under the applicable rules.

Use GSTR-1A when the period’s data needs correction

The GSTR-1 guide describes GSTR-1A as an optional facility to add missed information or amend same-period records before filing that period’s GSTR-3B. Under that process, the change flows into the supplier’s GSTR-3B, while the recipient sees credit for relevant GSTR-1A changes in the next period’s GSTR-2B. Check the portal’s current instructions for the period and taxpayer category before using the facility.

Resolve sales returns and credit notes

Match the returned goods or cancelled service to the original invoice, the credit note and the accounting entry. Confirm that the note is reported once, in the correct category, and that the tax reduction is reflected consistently in the sales records and return data. If the recipient’s credit depends on a supplier correction, record the timing difference rather than forcing both parties’ records to agree in the same period.

A practical pre-filing workflow

  1. Freeze the source population. Export the period’s final sales and purchase registers, ledgers and supporting note listings. Record the extraction date and the GST registration to which they relate.
  2. Download the portal data. Retrieve GSTR-1 working data and the generated GSTR-2B in the portal’s available Excel or JSON format. Preserve the downloaded files unchanged.
  3. Reconcile outward supplies. Match invoices, notes, exports, advances, amendments, exempt or nil-rated supplies and the HSN/SAC summary to the sales records.
  4. Reconcile inward documents. Match GSTR-2B to purchase records and books using document-level identifiers, then separate timing differences from errors.
  5. Run duplicate checks. Search both the books and prior claims for repeated invoices, debit notes and amended documents.
  6. Perform the legal review. Test receipt, business use, restrictions, reversals and other eligibility conditions that are not established by GSTR-2B alone.
  7. Compute reverse-charge tax. Tie the reverse-charge liability to source transactions and ensure the payment and reporting entries are consistent.
  8. Clear or escalate exceptions. Obtain corrected documents or supplier action where needed; document why an item is deferred, excluded or reversed.
  9. Apply permitted corrections. Where a same-period omission or amendment can be addressed through GSTR-1A or another current portal process, complete it before filing the related GSTR-3B when the rules allow.
  10. Retain an audit trail. Save the final registers, portal downloads, reconciliation formulas, exception log and approval evidence with the return working papers.

Common failure modes and fixes

  • Using only a grand-total comparison: Reconcile at document level or by controlled category totals so an offsetting error cannot hide.
  • Claiming every amount shown in GSTR-2B: Perform the separate eligibility and reversal review; system availability is not a legal conclusion.
  • Ignoring prior-period amendments: Link each amendment to the original document and check whether the original credit or liability was already reported.
  • Leaving supplier mismatches undocumented: Keep an exception register and evidence of follow-up instead of silently carrying differences forward.
  • Mixing registrations or periods: Filter every ledger and portal file by GSTIN and return period before matching.
  • Correcting books but not the return, or vice versa: Reconcile the final accounting entry to the exact return table and tax component after every correction.

Records, format and professional review

The GST Portal guidance does not require a paper ledger book or endorse a particular spreadsheet format. A paper ledger can be an optional supplementary record for a business that maintains physical books, but it does not replace portal downloads, source invoices, accounting records or the legal eligibility review.

Consider a GST practitioner or chartered accountant when reconciliations involve many amendments, reverse-charge transactions, disputed eligibility, recurring reversals, multiple registrations or unresolved supplier differences. Ask the adviser to document the rule and transaction facts supporting each material adjustment. For routine filings, retain the same evidence and review steps even when the work is completed internally.
